Subdomain vs subdirectory for store

has a store at
Would the store be stronger if it was at
(in a subfolder) and included in the main navigation? The moz bar suggests not but I just want to make sure.

Yes, this is a great video by Matt Cutts. But I think he's mostly addressing how Google perceived people were trying to abuse their system, and what changes they made as a result.
Basically, he's saying that a subdomain doesn't make a big difference to Google's search rankings, and that in the past, people would use subdomains so that they could get additional search ranking placements (one for the main domain, another for a subdomain). He's made it clear that Google has put an end to this practice.
What he doesn't discuss is whether putting content on a subdomain is going to affect how Google scores the site, and if it scores a subdomain separately.
Most of the research out there still shows that the domain ranking is set differently for a subdomain vs. a subdirectory. Perhaps this might change in the future, but the general school of thought is that if you put all of your inbound links, social media shares, and content development into one domain (www.domain.com), it will do better than splitting the effort (part goes to shop.domain.com and part goes to www.domain.com).

But the gist of it is:
store.mydomain.com --> content on the store. is treated as a different site, and SEO efforts (content, inbound links, social media) only help the subdomain.
mydomain.com/store --> subdirectories are usually the way to go. All of the content, inbound links and social media shares will help build the overall domain authority for you.
My recommendation is to go with the sub directory (mydomain.com/store/, and there are a whole lot of articles that back this up:

URL SEO: Better directory structure vs. exact keyword phrase
I am trying to understand how to best optimise a url for a page to rank high for specific keywords. Example: a top keyword search is "rental properties in new york". Question is does this keyword need to appear as this exact phrase in the url or should it be broken up into different directories for a better structure e.g.: www.abc.com/en/properties/new-york/rental OR www.abc.com/en/rental-properties-in-new-york Which will help the page rank higher (given all other things on the page are exactly the same)? Subdomain SERPS are different from the root domain SERPS
I am fairly new to SEO so bare with me. I created two campaigns within Moz, one tracking the sudomain www.mysite.com and another tracking just the root domain mysite.com. When I look at the keyword rankings I get different results from Google, Bing and Yahoo. For instance, the root domain shows rankings in Bing and Yahoo, but "Not in top 50" for Google. For my subdomain, it is reversed. I see rankings for Google, but "not in top 50' for Bing and Yahoo. What can I do to solve this issue? I am using canonical tags, but it is a domain redirect issue? How to add an affiliate store
Hi all Just wondering what other Mozewrs' would do about this..... I want to add a revenue stream to a blog of mine and I have decided that an affiliate store is the way to go. I can create a store with merchant datafeeds and pull in products related to my site, and all being well make some pennies from it. Obviously all the datafeeds are published on many other sites and so it will be very duplicate content. Would blocking Googlebot from the store be enough to ensure that the site doesn't receive a penalty for duplicate content? I would be keen on getting the product category pages indexed but not too worried about the actual products themselves. I would like to make some revenue from the site but not at the risk of killing the blog. Thanks

Www vs "non" www site addresses and SEO
I first apologize for the lame question title - didn't really know how to word it... I'm having a bit of a conundrum and cannot figure out whats going on, but in the mean time I thought I would ask to see if its hurting my ranking. My site at www.ap-mg.com is built on WordPress using the Thesis them by DIY (just a little upfront info). I am very careful to make sure that all my links are in a particular format i.e. http://www.ap-mg.com - on my site, as well as other sites I have my profile on. My site also used to be hosted on the /home directory until about a month ago. My problem is that when I click on the DA MoxBar link while at my sites homepage, it takes me to Open Explorer, but to ap-mg.com and shows no results - I then add the www to the front of the address and vuala - results. But then the second issue I'm having is then it tells me that my site is redirecting the the /home directory, which its not and I'm still trying to figure that one out. So with all the craziness with my site, www, no www, /home....is this killing any chance of real ranking?

Top navigation bar vs. left side - site archetecture
