Manual penalty & long tail

Hi guys,
one of our websites has received a partial manual penalty from Google, visible in our webmaster tools panel. That website was SEO-ed poorly via external agency, using very old-fashioned, spammy solutions.
We have X keywords that are filtered (drops in rankings such as 2 -> 48), and X keywords that our website still ranks well for (stays top 3, etc).
Question: after we remove all the traces of SEO implemented by previous SEO manager (so we remove some bad stuff from the web, and disavow the rest of bad stuff through webmaster tools), we expect drops in positions for keywords that were previously filtered (because not many links, if any, remains). How will that process affect our previously not-filtered main and long tail phrases?
We wonder if there's a point in removing that manual penalty. Our website still receives solid portion of organic traffic, because Google didn't penalized all of our phrases supported by bad SEO. Any tips or suggestions as to what path should we take from here?
Mind you, this is an e-commerce website. We fear that removing the penalty will result in removing most of the existing organic traffic, and our sales will suffer tremendously.

Hi,
If you are concerned about what might happen after correcting the manual penalty, then you could always do some ground work first and build more more positive links before beginning the disavow process, but in theory, correcting the manual penalty shouldn't see your ranks drop - I have never seen that happen myself; well, not outside a bit of readjustment time.
However, what happens if Google sees fit to change the threshold of the penalty and it affects more of your site?
I certainly wouldn't leave it, but I would look at ways to correct it.

Google Penalty due to external links
On Sep 3, we got a Manual Action by Google: unnatural links to your site Immediately we arranged to have all those links the rel="nofollow" atttributes, these were links set by our customers since we are hosting providers. We sent a reconsideration request to Google on Sep 8 and this is their answer:

No more info provided. - We double checked everything but could not find anything else that could harm us so we asked Google (in a new reconsideration request sent on Sep 11 to provide us some samples. On Sep 24 Google answers with a sample of 3 sites which contains links to us. After verification, all the external links to us have the rel="nofollow" attribute !! Today the manual action is not anymore a side-wide one but a partial one and applies to unnatural links--impact links. So it seems that we need to physically have those links removed? As well I checked https://support.google.com/webmasters/answer/2604772?ctx=MAC and he does not refer at all about setting the rel="nofollow" attribute, Looks like Google wants the full monopoly on text links.0 -
Is Penguin 2.1 an actual penalty?
By that, I mean that does Google just devalue spammy links, or does it devalue the links and penalize your site on top of it? Does it hit specific keywords, or does it have effects site wide? Does penguin run constantly, or only on specific days? If spammy links are removed, how long does it take to recover?

Not getting ranks for long tail keywords
Hi I started white hat linkbuilding for this site - http://www.capsulekratom.com/ since 2-3 months, but I havent got any ranks for my keywords. Whereas I started few other new sites along with this on same niche and they are growing both in terms of traffic and ranks. Not sure, why I am not getting ranks for this website. Got Google Warning But No Penalty - Should I Ask for Reconsideration?
I got the following warning from Google yesterday: "Google Webmaster Tools notice of detected unnatural links to [...] We encourage you to make changes to your site so that it meets our quality guidelines. Once you've made these changes, please submit your site for reconsideration in Google's search results. " But my website didn't lose any traffic or ranking so far. Anyway, I'm currently cleaning up my link profile. My question is, since the website didn't seem to have a penalty, should I still submit the website for reconsideration once the clean up is done? If I clean up my link profile, would that warning just go away? Should I avoid a manual review of my website? Thanks for your help.

Reciprocal linking penalty?
Hey, I have a site with a possible excessive reciprocal linking penalty. It has had a -50 penalty since October. I sent a reconsideration request in December but there has been no change. I actually dumped all the recip links from my site back in 2009, but there were thousands of them - it really was an excessive campaign that went on for years. Would it be worth it to try and have the recip links removed, like what people do with a paid links penalty? I can get the email addresses of most of these sites but it will be a huge undertaking. I haven't done anything else wrong with this site, but it does have a content problem that I've been working on. It was hit by the very first round of Panda, but I was working that out up until the penalty in October. What would you do?

We were penalized for a specific key phrase due to incoming links. How long to come back?
We were penalized for a specific key phrase, I had included a link using that phrase to the targeted page in a header on another site. This resulted in hundreds of identical lincoming links using that key phrase to the page, so I'm guessing that's what did it. I've since rectified the problem but about how long do you think it will take for the penalty to be dropped? We were knocked down about 10 places.
