Webmaster Tools, why does it show 486 pages submitted to web, and only 40 indexed?

I am confused on what a client account shows in WMTs, client account is http://multiview.com. They have a graph showing 486 pages submitted to web, but only 40 are indexed. Also, they recently re-launched, i.e in April 2014, and the new site has about 40 pages indexed.... so I am guessing that the 486 number relates to all the pages that are showing errors in retrieving...i.e. 28 soft 404 errors, 10 access denied errors, 808 not found errors.
Does this make sense to explain why there is such a gap between 486 and 40?

If you're looking at the page that shows the sitemap submitted, then it's showing how many pages from the sitemap are indexed. Be sure to look at the Index Status to see the total indexed there. It might be different...
HOW CAN THAT BE? You say....
Here's a problem a client of mine ran into recently. Their sitemap generator was outputting all URLs in lower case. The site itself linked to all URLs in mixed case. TECHNICALLY, /happyhour.html and /HappyHour.html are different URLs....whether or not your webserver is set up to be case-sensitive. But what Google saw was a list of 160,000 URLs (all lowercase) in the sitemap that it never saw itself when it crawled the site. However, it found 160,000 OTHER URLs (all mixed case) when crawling the site, and indexed those just fine.
This could be what you're seeing.
If it's not, then I'd say Google really doesn't like the content on the majority of those pages (or they're 404'ing, 500'ing, or blocked by robots.txt or something like that).

Transitioning to HTTPS, Do i have to submit another disavow file?
Hi Mozzers! So we're finally ready to move from http to https. Penguin is finally showing us some love due to the recent algorithm updates. I just added the https to Google search console and before 301 redirecting the whole site to a secure environment.....do i upload the same disavow file to the https version? Moreover, is it best to have both the http and https versions on Google Search console? Or should I add the disavow file to the https version and delete the http version in a month? And what about Bing? Help.

Changing URL Parameters in Webmaster Tools
We have a bit of a conundrum. Webmaster tools is telling us that they are crawling too many URLs: Googlebot found an extremely high number of URLs on your site: http://www.uncommongoods.com/ In their list of URL examples, all of the URLs have tons of parameters. We would probably be ok telling Google not to index any of the URLs with parameters. We have a great URL structure. All of our category and product pages have clean links (no parameters) The parameters come only from sorts and filters. We don't have a need for Google to index all of these pages. However, Google Analytics is showing us that over the last year, we received a substantial amount of search revenue from many of these URLs (800+ of them converted) So, Google is telling us they are unhappy. We want to make Google happy by ignoring all of the paramter URLs, but we're worried this will kill the revenue we're seeing. Two questions here: 1. What do we have to lose by keeping everything as-is. Google is giving us errors, but other than that what are the negative repercussions? 2. If we were to de-index all of the parameter URLs via Webmaster tools, how much of the revnenue would likely be recovered by our non-parameter URLs? Why is Google Analytics showing index.php after every page URL?
Hi, My client's site has GA tracking code gathering correct data on the site, but the pages are listed in GA as having /index.php at the end of every URL, although this does not appear when you visit the site pages. Even if there is a redirect happening for site visitors, shouldn't GA be showing the pages as their redirect destination, i.e. the URL that visitors actually see? Could this discrepancy be adversely affecting my search performance? Example page: http://freshstarttax.com/innocent-spouse/ shows up in GA as http://freshstarttax.com/innocent-spouse/index.php thanks

Previously performing page no longer ranking
The best performing page on my website www.danielalexandra.com/personal-training/ has suddenly completely fallen off the google radar and all of my ranking results for keywords have dropped significantly as a result. My domain is only 4/5 months old but was already becoming relatively competitive and generating some interest until this? Any ideas as to why this may have happened?

Backlink Profile in Webmaster Tools
The quest for the "accurate" backlink profile never ends. We now have Webmaster Tools to help us with this search. My question is whether the backlink profile according to WT is the backlink profile according to Google. Do Google's search algorithms and WT synch up? If this is the case, forget OSE and MajesticSEO, WT will be the main backlink analysis tool I use going forward. Thanks for any insight.

How to Setup New Domain in Webmaster Tools? Can Anybody HELP?
I, I have a new domain, and a new account is now created in webmatser tools. Is there anythings I should know about using or setting up webmaster tools? For example, the geographic target, I'm in Canada our web site, a local Pilates studio, is a commercial web site to provides informations about our services. Should I select Canada? One thing about this, I have another domain, http://www.furnacefilterscanada.com/ and in the setiing, I have select geographic target to: Canada. When using google.ca result are better then when using google.com! I think must Canadian user are using google.com Does this ''Geographic Target'' setting has anythings to do with search results in Goolge.ca versus Google.com? Thank you for your help, BigBlaze
