Why would a domain show up in Webmaster Tools but not latest links?

I am going through links and trying to figure out what to disavow. I found a domain under "Who links the Most" I wanted to see what the exact link was and I can't find it when I download all links. Why would that be?

We have never done anything blackhat or spammy, but over time we have just acquired crappy links. We had a traffic drop when the first penguin was rolled out so we thought cleaning up some of the old crap would be a good idea.

I have seen links reported in GWT that when I clicked on were not there. I like to look at the page source and search for the link just to see if it might be hidden. But all I can guess is the GWT data is old and the link is no longer valid. Recently I read this article by Marie Haynes http://searchenginewatch.com/article/2374406/Penguin-Recovery-Should-You-Be-Removing-Links-or-Just-Disavowing and asked her in the comments what she thought about proactive disavow. Take a look but basically she says if you have no history of shady spammy links, you have nothing to worry about. But please read her words as she is very respected in this area.

We aren't in any sort of penalty, the site has been around close to 14 years and over time it has just picked up some crappy links. I figured it would be a good idea just to be proactive and get rid of stuff that I know is bad.

The only thing I can think of is that Google's John Mueller has said in the past that they only show a sample of links not all the links which has been a giant pain for many trying to do clean ups, however they have also said if it is not in WMT latests links then you need not bother with it as part of your disavow.
However if you are aware of a link and you think it is a poor one that you want to disassociate yourself with then I would add it and make a note about it if you are also in a penalty that needs a reconsideration request. It shows you are looking further than the bare minimum.

Tens of thousands of links to less than 10 pages from 1 domain
I was looking at 'Links to your site' in Google Search Console and noticed our website has around 60 thousand followed links to 8 pages from a single domain. This is happening because we run an ad on the referring domain (a blog) and the ad is in the sidebar along with other ecommerce stores in the same niche. As a result, our ad, and most of our competitor's ads, have links showing up across this blog's entire site. Are this many links, and the type of links, a problem for SEO? I'm wondering if it would be wise to discontinue this advertising. While we get a very modest amount of traffic as a result of the ad, it doesn't convert very well, and I'm wondering if there might be any SEO benefit to not having all of these inbound links from a single domain coming in. Webmaster Tools says that Structured Data is missing (author and updated)
Hi, Google Webmaster Tools tells me, that every blog category and blog post is missing: 'updated' 'author' I find this data under 'Structured Data' => The datatype is 'hentry'. Markup is microformats.org. Is this a problem for SEO? How can I fix this? Best, Robin

Does Yahoo Directory Listing Pass Authority with PA:0 and 0 links from 0 Root Domains?
So we already have our brand listed in Yahoo Directory for a few years but today I noticed it is not listed in OSE and the pages we're listed on in Yahoo Dir are PA:0 / DA: 100 with 0 links from 0 Root Domains! (or with a PA:1) Does this mean no juice is being passed at all for this listing? Does it mean it is not even spidered by Google then as how can it be found if no inlinks? Does any authority still get passed from Yahoos domain with DA100 despite pages being PA0? I ask because I'm considering adding another company to Yahoo Dir to get some authority rather than traffic.

Getting a Sitemap for a Subdomain into Webmaster Tools
We have a subdomain that is a Wordpress blog, and it takes days, sometimes weeks for most posts to be indexed. We are using the Yoast plugin for SEO, which creates the sitemap.xml file. The problem is that the sitemap.xml file is located at blog.gallerydirect.com/sitemap.xml, and Webmaster Tools will only allow the insertion of the sitemap as a directory under the gallerydirect.com account. Right now, we have the sitemap listed in the robots.txt file, but I really don't know if Google is finding and parsing the sitemap. As far as I can tell, I have three options, and I'd like to get thoughts on which of the three options is the best choice (that is, unless there's an option I haven't thought of): 1. Create a separate Webmaster Tools account for the blog 2. Copy the blog's sitemap.xml file from blog.gallerydirect.com/sitemap.xml to the main web server and list it as something like gallerydirect.com/blogsitemap.xml, then notify Webmaster Tools of the new sitemap on the galllerydirect.com account 3. Do an .htaccess redirect on the blog server, such as RewriteRule ^sitemap.xml http://gallerydirect.com/blogsitemap_index.xml Then notify Webmaster Tools of the new blog sitemap in the gallerydirect.com account. Suggestions on what would be the best approach to be sure that Google is finding and indexing the blog ASAP?

Google Webmaster Now Shows YourMost Recent Links
I just saw this story today about a new Google Webmaster feature which lets you download a file of the most recent links. http://searchengineland.com/google-now-shows-you-your-most-recent-links-127903 I downloaded the file today and I already discovered a major site issue. Our site blog was completely duplicated on a secondary domain we own and Google was showing that site as recent links. I already emailed the dev team to fix this pronto. Anybody else using this new feature and perhaps can share if it helps you in any way.

Fading Text Links Look Like Spammy Hidden Links to a g-bot?
Ah, Hello Mozzers, it's been a while since I was here. Wanted to run something by you... I'm looking to incorporate some fading text using Javascript onto a site homepage using the method described here; http://blog.thomascsherman.com/2009/08/text-slideshow-or-any-content-with-fades/ so, my question is; does anyone think that Google might see this text as a possible dark hat SEO anchor text manipulation (similar to hidden links)? The text will contain various links (4 or 5) that will cycle through one another, fading in and out, but to a bot the text may appear initially invisible, like so; style="display: none;"><a href="">Link Here</a> All links will be internal. My gut instinct is that I'm just being stupid here, but I wanted to stay on the side of caution with this one!
