Can 410 links trigger a penalty?

Hi! This is a follow on question from my other post - http://moz.com/community/q/site-dropped-after-recovery.
As mentioned there, I've ad a manual penalty revoked for http://www.newyoubootcamp.com/. This came after the forum was hacked and some poor quality SEO was done. We've managed to clean a large amount of links, but ones such as http://about1.typepad.com/blog/2014/04/tweetdeck-to-launch-as-html5-web-app-now-accepting-beta-testers.html (anchor is "microsoft") are still being found and indexed.
My question is that although the forum is now 410'd, can these junk links still be causing any harm? A huge amount have been disavowed, and many others taken down after a manual outreach campaign, but still others are appearing. The site is performing poorly in search despite having a much better domain authority, driven by largely great links from national newspapers, than its competitors, as well as solid user metrics such as a bounce rate of 30% and few on-site issues. This makes me think it must be the link profile.
Any advice would be much appreciated.

Great. Also remember that the disavow tool only uses the latest list you send in, "Note: Uploading a new file will replace all previously uploaded ones." from: https://support.google.com/webmasters/answer/2648487, so make sure that the list you send in last is the most complete list you have.
In general, I try to get a site's referral traffic up if it's not a healthy percentage of their site's visits, so if the PR company is providing that as well via their placements then they're really doing well. Cheers!

When disavowing links, you can also disavow by domain, like: about1.typepad.com... This can help speed up the process in some cases.
The work you've done currently seems in order. 410 is fine to use per Cutts himself: http://searchenginewatch.com/sew/how-to/2340728/matt-cutts-on-how-google-handles-404-410-status-codes.
Has the press come before or after the problem with the spam? It'd be nice to get a similar amount of press as link recency plays a part too.

Inbound Affiliate Links: can this solution help?
Hello everyone, I have a pretty large e-commerce website and a bunch (about 1,000) affiliates using our in-house affiliate system we built several years ago (about 12 years ago?). All our affiliates link to us as follows: http://mywebsite.com/page/?aff=[aff_nickname] Then our site parses the request, stores a cookie to track the user, then 301 redirects to the clean page URL below: http://mywebsite.com/page/ Since 2013 we require all affiliates to link to us by using the rel="nofollow" tag to avoid any penalties, but I still see a lot of affiliate links not using the nofollow or old affiliates that have not updated their pages. So... I was reading on this page from Google, that any possible "scheme" penalization can be fixed by using either the nofollow tag or by using an intermediate page listed on the robots.txt file: https://support.google.com/webmasters/answer/66356?hl=en Do you think that could really be a reliable solution to avoid any possible penalization coming from affiliate links not using the "nofollow" tag? Should I try to change these links or no?
Hey guys, I need some advice on a link profile I'm currently working on. Our client sells a product in the hunting industry and has been around for over ten years. I just finished up classifying and looking at all of their links today and found that around half of them are sponsor links, links on "link pages," and a few directory links with almost all of them being followed. Because we are the first company to do SEO for them, I know that these aren't maliciously solicited links, but I'm worried that they may be having a negative impact on the site. Most of the links are coming from other non-competing websites in the outdoor industry which typically tends to have very antiquated sites with very antiquated practices. Essentially, I don't want to go out and try to nofollow or disavow all of these links that the website has had for a long time on other related websites if they're helping us, but I also don't want to be leaving anything up that could algorithmically be identified as spam. Link Juice + multiple links pointing to the same page
Scenario

The website has a menu consisting of 4 links Home | Shoes | About Us | Contact Us Additionally within the body content we write about various shoe types. We create a link with the anchor text "Shoes" pointing to www.mydomain.co.uk/shoes In this simple example, we have 2 instances of the same link pointing to the same url location.
We have 4 unique links.
In total we have 5 on page links. Question
How many links would Google count as part of the link juice model?
How would the link juice be weighted in terms of percentages?
If changing the anchor text in the body content to say "fashion shoes" have a different impact? Any other advise or best practice would be appreciated. Thanks Mark0 -
Google Manual Action (manual-Penalty)- Unnatural inbound links
Dear friends, I just get from Google two "Unnatural inbound links" notifications via Google Webmaster Tools, the first is for our WWW version of the site and the second is for the NON-WWW version. My question, I should send two identical reconsideration request for WWW and NON-WWW or treat them as different sites? Thank you Claudio

Excessive navigation links
I'm working on the code for a collaborative project that will eventually have hundreds of pages. The editor of this project wants all pages to be listed in the main navigation at the top of the site. There are four main dropdown (suckerfish-style) menus and these have nested sub- and sub-sub-menus. Putting aside the UI issues this creates, I'm concerned about how Google will find our content on the page. Right now, we now have over 120 links above the main content of the page and have plans to add more as time goes on (as new pages are created). Perhaps of note, these navigation elements are within an html5 <nav>element: <nav id="access" role="navigation"> Do you think that Google is savvy enough to overlook the "abundant" navigation links and focus on the content of the page below? Will the <nav>element help us get away with this navigation strategy? Or should I reel some of these navigation pages into categories? As you might surmise the site has a fairly flat structure, hence the lack of category pages.</nav> </nav> </nav>

Internal Javascript Links
Hi, We have a client who has internal links pointing to some relatively new pages that we asked them to implement. The problem is that instead of using standard HTML links, their developers have used javascript - e.g. javascript:GoTo... The new pages have links from the homepage (among others) and have been live for about 3-4 weeks now - yet are still to be indexed by Google, Bing & Yahoo. Is it possibe that Javascript links are making them difficult to be found? Thanks in advance for any tips.

What are your thoughts on using Dripable, VitaRank, or similar service to build URL links too dilute link profile???
One of my sites has a very spamy link profile, top 20 anchors are money keywords. What are your thoughts on using Dripable, VitaRank, or similar service to help dilute the link profile by building links with URLs, Click Here, more Info, etc. I have been building URL links already, but due to the site age(over 12 years) the amount of exact match anchor text links is just very large and would take forever to get diluted.
