301 Redirect Showing Up as Thousands Of Backlinks?

Hi Everyone,
I'm currently doing quite a large back link audit on my company's website and there's one thing that's bugging me.
Our website used to be split into two domains for separate areas of the business but since we have merged them together into one domain and have 301 redirected the old domain the the main one.
But now, both GWT and Majestic are telling me that I've got 12,000 backlinks from that domain? This domain didn't even have 12,000 pages when it was live and I only did specific 301 redirects (ie. for specific URL's and not an overall domain level 301 redirect) for about 50 of the URL's with all the rest being redirected to the homepage. Therefore I'm quite confused about why its showing up as so many backlinks - Old redirects I've done don't usually show as a backlink at all.
UPDATE: I've got some more info on the specific back links. But now my question is - is having this many backlinks/redirects from a single domain going to be viewed negatively in Google's eyes? I'm currently doing a reconsideration request and would look to try and fix this issue if having so many backlinks from a single domain would be against Google's guidelines.
Does anybody have any ideas? Probably somthing very obvious.

in relation to my earlier point about not all redirects showing as backlinks, I found out earlier that our developer has been migrating our old domains over to a new server (which subsequently removed the 301 redirect) and therefore the reason some of my 301 redirects weren't showing as backlinks was because they had been removed! (I've put them back in place now). So thanks for your response as It encouraged me look further into this, resulting in the above findings!

I sincerely hope not, as I am about to redirect most of my main website.
It is a common thing for websites to do a wholesale redirect of pages, whether to change domains or better structure the site. Matt Cutts said a few years back that there is no problem with this, even with sites of 100,000 pages and I have not heard anything to contradict this.

Hi Linda,
It seems only some 301 redirects show up on my websites backlink profile. Perhaps this is an issue with these 301 redirects thats causing it, rather than the backlink software!
I've done some more digging in terms of the specific URL's and I now have more of an idea why there are so many there. My question now is; Is having so many URL's redirected like this a negative thing in Google's eyes?

My redirects from old domains show up as back links, which makes sense--it is a case of a link from one domain to a different domain. So if you redirected all of those pages to your new site, you'd see a lot of links. As far as why it would be more pages than you had, take a look at the links and see what they are. Maybe you had different versions of pages that are showing up as separate links?

301 Redirect - Rank Recovery Examples?
Hi All, I recently did a 301 redirect. Page to Page and the notified google via its console. Its been 6 days since. The home page and one other high traffic page swopped out with the new domain on google search index with 3-4 drops in ranking for each. The rest of the sites pages have been indexed but still reflect the old domain when searched. Recently today my home page dropped even further to the second page of google index for the specific keyword. Can you share similar experiences and how long it took you to recover rank fully? and how long for all pages to swop out on google search's index? Regards Mike

When we detect that an URL is matching some valid patterns, we serve a script which then may detect that the combination of parameters in the URL does not exist. If this happens we produce a 301 redirect to another URL which serves a 404 error page, So my doubt is the following: Do I have to worry about not serving directly an 404, but redirecting (301) to a 404 page? Will this lead to the erroneous original URL staying longer in the google index than if I would serve directly a 404? Some context. .htaccess 301 Redirect Help! Specific Redirects and Blanket Rule
Hi there, I have the following domains: OLD DOMAIN: domain1.co.uk NEW DOMAIN: domain2.co.uk I need to create a .htaccess file that 301 redirects specific, individual pages on domain1.co.uk to domain2.co.uk I've searched for hours to try and find a solution, but I can't find anything that will do what I need. The pages on domain1.co.uk are all kinds of filenames and extensions, but they will be redirected to a Wordpress website that has a clean folder structure. Some example URL's to be redirected from the old website: http://www.domain1.co.uk/charitypage.php?charity=357 http://www.domain1.co.uk/adopt.php http://www.domain1.co.uk/register/?type=2 These will need to be redirected to the following URL types on the new domain: http://www.domain2.co.uk/charities/ http://www.domain2.co.uk/adopt/ http://www.domain2.co.uk/register/ I would also like a blanket/catch-all redirect from anything else on www.domain1.co.uk to the homepage of www.domain2.co.uk if there isn't a specific individual redirect in place. Language Detection redirect: 301 or 302?
We have a site offering a voip app in 4 languages. Users are currently 302 redirected from the root page to /language subpages, depending on their browser language. Discussions about the sense of this aside: Is it correct to use a 302 redirect here or should users be 301 redirected to their respective languages? I don't find any guideline on this whatsoever...

DNS or 301 Website Redirect
We are running a marketplace site, so we have thousands of vendors selling their products on our site. Each vendor has a Profile page and we are soon to launch a premium store-front that is white label. Many of these vendors will want to point a custom url to their premium store-front (which is a sub domain of the marketplace) and we are trying to get an understanding of how we should instruct them to point their url in a way that will give the main marketplace site the seo juice. We also want to understand what will show up in the address bar. Will it be their url or our sub domain? Will any of the marketplace seo juice boost their url local listing status?

Are there any negative effects to using a 301 redirect from a page to another internal page?
For example, from http://www.dog.com/toys to http://www.dog.com/chew-toys. In my situation, the main purpose of the 301 redirect is to replace the page with a new internal page that has a better optimized URL. This will be executed across multiple pages (about 20). None of these pages hold any search rankings but do carry a decent amount of page authority.
