301 Redirect Showing Up as Thousands Of Backlinks?

Hi Everyone,
I'm currently doing quite a large back link audit on my company's website and there's one thing that's bugging me.
Our website used to be split into two domains for separate areas of the business but since we have merged them together into one domain and have 301 redirected the old domain the the main one.
But now, both GWT and Majestic are telling me that I've got 12,000 backlinks from that domain? This domain didn't even have 12,000 pages when it was live and I only did specific 301 redirects (ie. for specific URL's and not an overall domain level 301 redirect) for about 50 of the URL's with all the rest being redirected to the homepage. Therefore I'm quite confused about why its showing up as so many backlinks - Old redirects I've done don't usually show as a backlink at all.
UPDATE: I've got some more info on the specific back links. But now my question is - is having this many backlinks/redirects from a single domain going to be viewed negatively in Google's eyes? I'm currently doing a reconsideration request and would look to try and fix this issue if having so many backlinks from a single domain would be against Google's guidelines.
Does anybody have any ideas? Probably somthing very obvious.

Thanks for your clarification on that Linda, that does make sense I just had to be sure!
in relation to my earlier point about not all redirects showing as backlinks, I found out earlier that our developer has been migrating our old domains over to a new server (which subsequently removed the 301 redirect) and therefore the reason some of my 301 redirects weren't showing as backlinks was because they had been removed! (I've put them back in place now). So thanks for your response as It encouraged me look further into this, resulting in the above findings!

I sincerely hope not, as I am about to redirect most of my main website.
It is a common thing for websites to do a wholesale redirect of pages, whether to change domains or better structure the site. Matt Cutts said a few years back that there is no problem with this, even with sites of 100,000 pages and I have not heard anything to contradict this.

Hi Linda,
It seems only some 301 redirects show up on my websites backlink profile. Perhaps this is an issue with these 301 redirects thats causing it, rather than the backlink software!
I've done some more digging in terms of the specific URL's and I now have more of an idea why there are so many there. My question now is; Is having so many URL's redirected like this a negative thing in Google's eyes?

My redirects from old domains show up as back links, which makes sense--it is a case of a link from one domain to a different domain. So if you redirected all of those pages to your new site, you'd see a lot of links. As far as why it would be more pages than you had, take a look at the links and see what they are. Maybe you had different versions of pages that are showing up as separate links?

301 Redirect in breadcrumb. How bad is it?
Hi all, How bad is it to have a link in the breadcrumb that 301 redirects? We had to create some hidden category pages in our ecommerce platform bigcommerce to create a display on our category pages in a certain format. Though whilst the category page was set to not visable in bigcommerce admin the URL still showed in the live site bread crumb. SO, we set a 301 redirect on it so it didnt produce a 404. However we have lost a lot of SEO ground the past few months. could this be why? is it bad to have a 301 redirect in the breadrcrumb.

If i want to create a redirect from a page where the slug ends like this "/?i=4839&mid=1000&id=41537" to a static, more SEO friendly slug like "/contact-us/", will a standard 301 redirect suffice? Thanks, Nails

SEO impact of 301 redirects based on IP addresses from a specific state
Hello Moz Community! We are facing an issue that may or may not be unique, but need some advice and/or clarification on the best way to address the issue. We recently rebranded and launched a new site under a new domain and things have been progressing well. However, despite all the up front legwork on trademarks and licensing, we have recently encountered a hiccup that forces us to revert to the old URL/branding for one specific state. This may be a temporary issue that lasts a couple of months or it could potentially be in the court system for a couple of years. One potential solution we have discussed is to redirect the new site to the old site based on IP addresses for the state in question. Looking for any guidance on what type of impact this may have on SEO. Also open to any other suggestions or guidance on dealing with this situation. Thanks

Website Redesign, 301 Redirects, and Link Juice
I want to change my client’s ecommerce site to Shopify. The only problem is that Shopify doesn’t let you customize domains. I plan to: keep each page’s content exactly the same keep the same domain name 301 redirect all of the pages to their new url The ONLY thing that will change is each page’s url. Again, each page will have the exact same content. The only source of traffic to this site is via Google organic search and sales depend on the traffic. There are about 10 pages that have excellent link juice, 20 pages that have medium link juice, and the rest is small link juice. Many of our links that have significant link juice are on message boards written by people that like our product. I plan to change these urls and 301 redirect them to their new urls. I’ve read tons of pages online about this topic. Some people that say it won’t effect link juice at all, some say it will might effect link juice temporarily, and others are uncertain. Most answers tend to be “You should be good. You might lose some traffic temporarily. You might want to switch some of your urls to the new structure to see how it affects it first.” Here’s my question: 1) Has anyone ever done changed a url structure for an existing website with link juice? What were your results and do you have a definitive answer on the topic? 2) How much link juice (if any) will be lost if I keep all of the exact content the same but only change each page’s url? 3) If link juice is temporarily lost and then regained, how long will it be temporarily lost? 1 week? 1 month? 6 months? I'm planning on using 301 redirects to spin out a subdirectory of my current website to be its own separate domain. For instance, I currently have a website www.website.com and my writers write tech news at www.website.com/news. Now I want to 301 redirect www.website.com/news to www.technews.com. How to set up 301 redirect for URL with question mark
I have encountered some issue with 301 redirect and htaccess file. I need to redirect the following url: http://www.domain.com/?specifications=colours/page/3 to: http://www.domain.com/colours The 301 redirect command I wrote in htaccess file is as follow: Redirect 301 /?specifications=colours/page/3 http://www.domain.com/colours And it doesn't work at the moment.
