Does subdomain hurt SEO on main site

This client sells event management software and puts all their clients on different subdomains of their main domain. Looking in SEO tools like OSE, when I run a backlink analysis, it pulls up all the backlinks to the subdomains as well as those for the main domain. In webmaster tools when I look at queries, impressions and clicks, they get at least 30 times more traffic and impressions on keywords found in their subdomains and very few on their own.
In other words, all these tools are providing a collective analysis of main domain and all subdomains. All the backlinks and keywords recorded for those subdomains are not at all relevent to the keywords they want to rank for. For example, their software supports Boy Scouts, so keywords they rank for according to WT include merit badge, scout camp, etc., but of course, that's on the subdomain. As a result, if you were to take a snapshot of their online presence as these tools do, you would think they were a boy scout website and not a software developer if you include the subdomain, along with its PR, backlinks, keywords, etc.
So the question I have is, does Google connect all these subdomains with the main domain and then water down the main site with irrelevant keywords, content and backlinks? Or does Google see all those subdomains as completely separate and we don't need to worry or move their clients off their subdomain? I'm worried about Google assigning a "boy scout" relevancy to them. Am I wrong? What would you do?

Thanks, Alan. You confirmed what I thought. Huge problem for them to clean this up, but I don't see anyway around it.

Without seeing the site and example subdomains I can only speak from experience with other sites that have similar problems.
While a subdomain is "technically" a separate site from Google's perspective, one factor that can change that is interlinking - how interwoven are the subdomains to the main site from a linking perspective? If interlinking is heavy, this clouds the "stand-alone" site notion.
However, even then, what is the status of analytics and webmaster tools account assignments? Are all the subdomains tracking with the same account IDs as the main site? If so, it would be important to split them out.
Ultimately, the PROPER, best practice recommendation regardless of any of that, would be to have those subdomains migrated to an entirely different root domain. The topical focus is radically different.
The bottom line factor is that subdomains DO impact a main domain because they are subordinate to that root domain.

Simple question - how much of an SEO impact does NOT having a physical address on your site make? I run a photography business based from home. For security reasons I don't really want our home address easily available to the public. I have a Google Maps listing (actually seem to have two at the moment, but that's a different matter) and the full address is logged there but is not viewable publicly - just the surrounding area. Mobile First Index: What Could Happen To Sites w Large Desktop but Small Mobile Sites?
I have a question about how Mobile First could affect websites with separate (and smaller) mobile vs desktop sites. Referencing this SE Roundtable article (seorountable dot com /google-mobile-first-index-22953.html), "If you have less content on your mobile version than on your desktop version - Google will probably see the less content mobile version. Google said they are indexing the mobile version first." But Google/ Gary Illyes are also on the record stating the switch to mobile-first should be minimally disruptive. Does "Mobile First" mean that they'll consider desktop URLs "second", or will they actually just completely discount the desktop site in lieu of the mobile one? In other words: will content on your desktop site that does not appear in mobile count in desktop searches? I can't find clear answer anywhere (see also: /jlh-marketing dot com/mobile-first-unanswered-questions/). Obviously the writing is on the wall (and has been for years) that responsive is the way to go moving forward - but just looking for any other viewpoints/feedback here since it can be really expensive for some people to upgrade. I'm basically torn between "okay we gotta upgrade to responsive now" and "well, this may not be as critical as it seems". Sigh... Thanks in advance for any feedback and thoughts. SEO - Use pages on main site or set up outside keyword rich domains and websites
I have a client who is wanting to target searches for competitors products. His idea was to purchase domains related to the searches he's targeting (for example, people looking for another company's app) and to build out one page websites addressing the search query and why a customer would choose his app solution over a competitor. I know he'd have to build a handful of links to each site for any chance of success but I wanted to ask the following.. Would doing this be better than just building pages addressing the searches on his main website domain? Is there an SEO risk to doing this? Potential for a penalty? Anything we need to do to structure these in a way that won't violate Google's SEO guidelines? Any other thoughts on pros and cons of each strategy? Thank you! Ricky

How do you find a truely knowledgable SEO person to analyze are large site?
We are a large site, 5600 pages with local pages in almost every city across the US. We are struggling with page rank on some pages and I dont think its as simple as backlinks and its definitely not poor on-page SEO. I think we might have some truly technical issues that is causing us to get penalized in SERP's. Any agencies which analyze sites? PDF on financial site that duplicates ~50% of site content
I have a financial advisor client who has a downloadable PDF on his site that contains about 9 pages of good info. Problem is much of the content can also be found on individual pages of his site. Is it best to noindex/follow the pdf? It would be great to let the few pages of original content be crawlable, but I'm concerned about the duplicate content aspect. Thanks --

Mobile SEO
Hi there, My website when searching via mobile is now showing the mobile version of the site in SERPs, well for quite sometime now to be honest, anyway the ranking in mobile are no different to what they are on desktop, is there actually anything I can do to influence my mobile SERPs? 9 times out of 10 it's desktop websites that are ranking about me in mobile search. What on-page/site optimization techniques can I utilize to improve this site (http://www.paradisus.com/)?
I use a Search Engine Spider Simulator to analyze the homepage and I think my client is using black hat tactics such as cloaking. Am I right? Any recommendations on to improve the top navigation under Resorts pull down. Each of the 6 resorts listed are all part of the Paradisus brand, but each resort has their own sub domain.
