Search Analytics update in Google Webmasters Tools? Where can we find search queries bringing traffic to website?

I just got up and see Search Analytic's being updated today totally. Their is no option to see old reports. As Search Analytics only share 999 keywords.
Whats next now?
How can a webmaster finds all search queries bringing traffic to his website?
Any paid or free tool?
Google Analytic's > Acquisition > Search engine optimization > search queries will this area helps?Whole question revolves around. Any good tool that will help you find all the queries bringing traffic to my website?

For what it is worth, I'm in the US and seeing the 999 limit on all my accounts and domains. So, I guess that means the clock is ticking and if you don't have that limit yet, then you better get downloading fast!

Charles - google have killed off the old search queries on search analytics in WMT's.
I assume it is a midnight rollout - ticking over on 0001 am on 1 September in whatever country you are in.
ie in Australia it has gone. If you are in the US you probably still have it until midnight, so yours may not have changed. I was working on it - when it disappeared!

You are correct that the Search Analytics queries report does limit down to 999 queries. However, when you load the Acquisition -> Search Engine Optimization -> Queries report in Google Analytics, you may be able to see more than 999 terms. I just double checked in a dozen or so accounts and all reports in Google Analytics were plus 999, though that may or may not be changing based on Google's new updated to the Analytics report. Also, keep in mind though that there is a limit to how long the data would stick around - for clients I work with ongoing, I export the reports monthly just so I don't lose the limited data you do have.
As Charles said, though, this data about queries isn't always reliable and it is limited in what you can get out of this data. That said, if you are using it for a general idea of what terms people found you for and what pages were related to which term, it can be helpful. Certainly not as good as the pre-"not provided" days and you obviously can't rely on it to calculate ROI, but it at least gives you an idea of terms and a relative idea of performance.

That literally happened 25 minutes ago, good pick up. You can not do on webmaster anymore. Google did say the transition was in August. http://googlewebmastercentral.blogspot.com.au/2015/05/new-search-analytics.html
On tools - none are accurate to the level of webmaster. You could try similarweb, ahrefs etc. but I would not recommend.
I suggest you still use WMT's - Though 1000 is the limit - you can partially get around it, on the actual keyword. If you go to queries and look for any keyword ie a keyword containing "travel" - your limit is still 1000. So the 1000'th word for travel would likely the 20,000 word for the website. Does that make sense, so it has to be done by keyword category now.

Not sure what you're talking about, since my Search Console (GMT) is the same as last week.
To see queries there, go to Search Traffic -> Search Analytics.
And yes, the Google analytics does tell you the same data. However, this data on queries is very inaccurate. I'd never use it.
About tools - ahrefs has that. Under positions explorer -> organic keywords.

Strange Traffic Movements
Hi there, I'm wondering if anyone can shed some light on this... I'm working with a client whose website is experiencing some odd organic traffic patterns. See screenshot attached. As you can see, there was a sudden cliff fall about a month ago, and then it recovered (almost) entirely. Then, a month to the day later, the same thing happened again. Vanish from google after choosing preferred domain and fixing 40 duplicate meta descriptions?
I recently followed 2 Google webmaster suggestions to clean up the on page SEO for our site. I chose a preferred domain 2 weeks ago(to www.website.com) and fixed the duplicate meta descriptions that our CMS was setting to unique and more natural descriptions for each page. I did that 3 days ago. Webmaster tools still says they are duplicates because it hasn't crawled the whole site yet. We have been fortunate enough to have some of our blog posts be covered by yahoo.com, cnet.com, huffingtonpost.com, gizmodo.com, etc. That is some major backlink juice and, as recently as 2 weeks ago, our website would be the #1 result when searching Google for "ourwebsite.com exact title of very popular blog post". Now it is on the 3rd page, and the top results are the websites that linked to our blog post. So....what gives? Is there a specific area I should look at? Our should I wait for Google to fully index our whole site now that changes have been made? It should be noted that our rankings have stayed the same in yahoo and bing. Any thoughts would be much appreciated.

Moz Showing 1500+ errors on my site but webmaster showing 130ish. Whats going on?
This Morning when I check my moz account it said I had 1500+ high priority issues, The break down of issues were 1432 4xx Client errors, 49 duplicate issues, 31 title page missing. but when I check my webmaster account is it only showing I have around 135 issues. I have been monitoring is the ranking for my homepage and it's been fluctuating between appearing around the 10th page for me to not at all. which begs the question that I'm being penalized or what is going on? dor4 7xtd

My satellite website is ranking better than my actual site. Why and what to do?
This is our website: www.sauspiel.de and this is the satellite website. As the satellite site has a better ranking for the keyword "schafkopf" since two or three weeks we wonder how this could happen and what would be best to change it or improve the situation. Shall we take down the satellite site, redirect to the "real" site or try to downgrade? And what would you consider to be the (strongest) reason? Any suggestions? Visual Website Optimizer vs. Optimizely vs. Conductrics
I've always done my own A/B testing and haven't used a software package. I've heard a lot of good about Visual Website Optimizer. However, I like that Conductrics uses statistical modeling where the others don't. So what do you see as being the really big pluses? Note: I need to find a platform so that we can do testing faster and for more clients at a time... I just don't have the time to hand build and track each client's multivariation test. Thus the need for software. Therefore, ease of use, quick integration, and good analytics are important in my decision making process. Thanks in advance!
