Curious why site isn't ranking, rather seems like being penalized for duplicate content but no issues via Google Webmaster...

So we have a site ThePowerBoard.com and it has some pretty impressive links pointing back to it. It is obviously optimized for the keyword "Powerboard", but in no way is it even in the top 10 pages of Google ranking.
If you site:thepowerboard.com the site, and/or Google just the URL thepowerboard.com you will see that it populates in the search results. However if you quote search just the title of the home page, you will see oddly that the domain doesn't show up rather at the bottom of the results you will see where Google places "In order to show you the most relevant results, we have omitted some entries very similar to the 7 already displayed".
If you click on the link below that, then the site shows up toward the bottom of those results. Is this the case of duplicate content?
Also from the developer that built the site said the following: "The domain name is www.thepowerboard.com and it is on a shared server in a folder named thehoverboard.com. This has caused issues trying to ssh into the server which forces us to ssh into it via it’s ip address rather than by domain name. So I think it may also be causing your search bot indexing problem. Again, I am only speculating at this point. The folder name difference is the only thing different between this site and any other site that we have set up." (Would this be the culprit?
Looking for some expert advice as it makes no sense to us why this domain isn't ranking?

Thanks for your response. I agree that we are indexed and why when you do search for "thepowerboard.com" and or "site:thepowerboard.com" that we show up. However it is rather odd that when you search (using quotes) the title of that page that it is suppressed as explained above.
Which makes us think that there may be a duplicate content issue. There is really no reason why it shouldn't be ranking in the top 10 especially with a link coming from MTV.com.
There has to be either some issue with Google, and or a backend issue with the way the site is set up.

Google Malware Message
*Update 9/19/2013 So I finally have more details the site is a joomla site and is hosted on godaddy. The weird thing is the malware message only appears when browsing the site in chrome it comes up fine in internet explorer any specific reason why that would be? Also we noticed that on the joomla template there were about 6 scripts after the tag that were adult site related and have nothing to do with our site, any ideas? Worth Splitting Up Main Site into Several Microsites?
The company I work for offers a variety of very different products, that are sold to different audiences. Right now (and for the past 4 years) all the products have been listed on one main website. Over the years, we have accumulated over 200,000 links and rank relatively well in most of the product-specific keywords. Still, for business purposes we really feel that having a unique site specific to each product would be more beneficial than having them all on one site. What are the pros and cons of making a move to different subdomains from a main site. (i.e. instead of www.cleanedison.com/solar we would set up a solar.cleanedison.com)

How many sites on one hosting account?
How many sites is safe to house on one hosting provider? I use BlueHost and they advertise unlimited domains, but I'm not sure what the negative side effects might be from hosting too many on one hosting service. If it matter at all, I'm using WordPress to build my sites. Pros and Cons?

Duplicate content on mobile sites
Hi Guys We are launching a mobile webshop later this year and have decided to use a subdomain for this. (m.domainname.xx). The content will be more or less identical with the one on the standard desktop site (domainname.xx), but im struggeling to find out if this will create dipplicate content between the mobile and desktop site. Does anyone have a solid answer for this one?

What can this charity site do to improve SEO?
Hello wise ones, We have been working with the charity Volunteers of America to create a new site for their car donation program at carshelpingpeople.org They are a national charity with extensive local programs run by regional affiliates, so the site is divided into a small national section linked to Regional Affiliate sections. You get to the regional sections either by entering your zip code or clicking on your state in the bottom nav of the national pages. Right now we have developed regional sections for Michigan, Nevada, Maryland, Washington D.C., New Jersey, Delaware and the Philadelphia area. The site is about 2 1/2 months old, and while our conversion rate is pretty good (7%) our organic search ranking isn't improving as quickly as we'd like to see. Car donation is a very competitive space, and we would appreciate any advice on how to improve the SEO of the site. Thanks so much.

Does listing my customer's address, phone number, and a contact form on "every page" count as duplicate content that they'd be penalized for?
I work with small local businesses (like Tree Farms, Feed Stores, Counselors, etc) doing web design, seo, etc. I encourage them to have their contact information visible at all times on their websites. I'm also delving into the world of contact forms. I want to have this info on every page - is this detrimental? How would restructuring the navigation of my website affect my rankings?
I want to restructure the navigation of my website for a few reasons: 1. It isn't intuitive/clear to the user 2. It is way too big, it has too many links and thus causes the number of links on many pages to be >100. 3. I want to get rid of file extensions as part of the URLs (.html, .php) 4. I want to achieve a "tree"-like navigation system, with categories, subcategories and so on. In the process of cleaning up my website, I had to 301 redirect a lot of duplicate pages, fix broken links, etc. I have a lot of 301 redirects already, and in the process of restructuring the navigation of my website I know I'm going to get more. Will the addition of new 301 redirects have an effect on my rankings? (I'm basically going to be changing all of the URLs) What kind of SEO effect will restructuring the navigation at the top of the page (reducing the # of links on the main menu) have on my site? What is the best strategy to implement in this situation?

Need advice on diplaying content for Search
Hi every body, I am doing landing page redesign(s). Does any body know or can refer a content carousel that can rotate video and pictures? The "site with images" search option result is a compelling reason to showcase pictures if your space competeiveness (showroom, merchandise, etc) can be improved with a strong image presence. here is my main landing page http://www.shearerpainting.com I know there is alot of stuff, and confusing call to action, but I am looking for strategies to clean it up, clear fous on action (get bid, learn more), but allow users to see that they can dig for more content.
