Does Navigation Bar have an effect on the link juice and the number of internal links?

Hi Moz community,
I am getting the "Avoid Too Many Internal Links" error from Moz for most of my pages and Google declared the max number as 100 internal links. However, most of my pages can't have internal links less than 100, since it is a commercial website and there are many categories that I have to show to my visitors by using the drop down navigation bar. Without counting the links in the navigation bar, the number of internal links is below 100.
I am wondering if the navigation bar links affect the link juice and counted as internal links by Google. The Same question also applies to the links in the footer.
Additionally, how about the products? I have hundreds of products in the category pages and even though I use pagination I still have many links in the category pages (probably more than 100 without even counting the navigation bar links). Does Google count the product links as internal links and how about the effect on the link juice?

Moz has a great blog post that discusses how many links is too many. I would check that out for advice—while there isn't an exact number of links you should not exceed, many people suggest having fewer than 100 links per page.
If you main navigation as a lot of links I would be worried about the link juice. When your website receives a backlink from another website, hopefully with a high domain authority (YAY!), the link juice is being spread out to ALL the pages being linked from the page they are linking to.
This means if www.cnn.com (who has a domain authority of 96) links to your company's homepage, they would be spreading some of their authority to you through "link juice". But instead of retaining majority of that juice/authority on the homepage (thus increasing the authority on that page), you are going to be spreading fewer and fewer amounts of that authority through all 100+ pages linked from the main navigation.

I agree with EGOL that the "100 links" rule is old information.
To more specifically answer your question, yes, all links in your global navigation, footer and links on category and product pages are all counted as internal links and all (provided you haven't done anything silly like added "no follow" attributes) pass link equity throughout your site. For this reason it's important to be strategic about the architecture of your navigation and internal linking structure. Ideally, your top most important pages should be included, if possible in your navigation and/or footer.
It's not unusual for large eCommerce sites to have significantly more than 100 links on a given page.
For example, Home Depot ranks #2 in Google for the term "flushmount lights" with this page: http://www.homedepot.com/b/Lighting-Ceiling-Fans-Ceiling-Lights-Flushmount-Lights/N-5yc1vZc7nk
As you can see from the attached screenshot, this page has 523 links on it. While clearly exceeding the "100 links" - this page still has no problem ranking very well for a targeted keyword.

I think that Moz needs to rethink this, though I know a lot of people will disagree with me... but I am willing to bet big on myself.

Hello Client got website with javascript generated content. All links there (from mainpage to some deeper page) are js generated. Should my back links go to home page or internal pages
Right now we rank on page 2 for many KWs, so should i now focus my attention on getting links to my home page to build domain authority or continue to direct links to the internal pages for specific KWs? I am about to write some articles for several good ranking sites and want to know whether to link my company name (same as domain name) or KW to the home page or use individual KWs to the internal pages - I am only allowed one link per article to my site. Do 404 pages pass link juice? And best practices...
Last year Google said bad links to 404 pages wouldn't hurt your site. Could that still be the case in light of recent Google updates to try and combat spammy links and negative SEO? Can links to 404 pages benefit a website and pass link juice? I'd assume at the very least that any link juice will pass through links FROM the 404 page? Many websites have great 404 pages that get linked to: http://www.opensiteexplorer.org/links?site=http%3A%2F%2Fretardzone.com%2F404 - that was the first of four I checked from the "60 Really Cool...404 Pages" that actually returned the 404 HTTP Status! So apologies if you find the word 'retard' offensive. According to Open Site Explorer it has a decent Page Authority and number of backlinks - but it doesn't show in Google's SERPs. I'd never do it, but if you have a particularly well-linked to 404 page, is there an argument for giving it 200 OK Status? Finally, what are the best practices regarding 404s and address bar links? www.examplesite.com/3rwdfs returns a 404 error, should I make that redirect to
www.examplesite.com/404 or leave it as is? Redirecting to www.examplesite.com/404 might not be user-friendly as people won't be able to correct the URL in the address bar. But if I have a great 404 page that people link to, I don't want links going to loads of random pages do I? Is either way considered best practice? Site wide footer links vs. single link for websites we design
I’ve been running a web design business for the past 5 years, 90% or more of the websites we build have a “web design by” link in the footer which links back to us using just our brand name or the full “web design by brand name” anchor text. I’m fully aware that site-wide footer links arent doing me much good in terms of SEO, but what Im curious to know is could they be hurting me? More specifically I’m wondering if I should do anything about the existing links or change my ways for all new projects, currently we’re still rolling them out with the site-wide footer links. I know that all other things being equal (1 link from 10 domains > 10 links from 1 domain) but is (1 link from 10 domains > 100 links from 10 domains)? I’ve got a lot of branded anchor text, which balances out my exact match and partial match keyword anchors from other link building nicely. Another thing to consider is that we host many of our clients which means there are quite a few on the same server with a shared IP. Should I? 1.) Go back into as many of the sites as I can and remove the link from all pages except the home page or a decent PA sub page- keeping a single link from the domain. 2.) Leave all the old stuff alone but start using the single link method on new sites. 3.) Scratch the site credit and just insert an exact-match anchor link in the body of the home page and hide with with CSS like my top competitor seems to be doing quite successfully. (kidding of course.... but my competitor really is doing this.)

Transfer link juice from old to new site
Hi seomozzers, The design team is building a new website for one of our clients. My role is to make sure all the link juice is kept. My first question is, should I just make 301s or is there another technique to preserve all the link juice from the old to new site that I should be focusing on? Second Question is that ok to transfer link juice using dev urls like www.dev2.example.com (new site) or 182.3456.2333? or should I wait the creation of real urls to do link juice transfer? Are there any negative effects to using a 301 redirect from a page to another internal page?
For example, from http://www.dog.com/toys to http://www.dog.com/chew-toys. In my situation, the main purpose of the 301 redirect is to replace the page with a new internal page that has a better optimized URL. This will be executed across multiple pages (about 20). None of these pages hold any search rankings but do carry a decent amount of page authority.
