Can you recommend a good link building company to use?

There is no "easy" way to build links. We all wish there was an easy way to build links, and I am sure you are looking at all the blogs on the web wondering how on earth you can get on one. My best suggestion is if you don't like writing is to outsource some of your content writing. There are tons of freelance sites out there with good writers. Then simply think of a good topic to write on. It might cost you a few bucks each article, but for me it is so worth it. Then all you need to do is go to http://myblogguest.com/ and find a blog to post your article on. It's not very hard. So using this process it is not very time consuming and I would say fairly cost effective.

agreed. most of these so-called "ranking sites" have affiliate relationships involved.

You might want to look through SEOmoz and a couple of other places on the web to see more about how TopSEOs does their rankings. A kind way that many would say is that they are not a disinterested third party ranking service.

There is a company I am going to take a look at later that says they do "relevent" link building in your industry. They are the #1 Ranked "link building" company on TopSeo.com. I have not worked with them yet though.

Not really. The reason is that know one knows your business better than you and very few will take the care that it requires to build the right campaign. Although the "right" link building company is probably out there, it is much better to build links organically by providing good links and good content.
At the same time, there are a lot of resources you can try that will cost less as well, such as getting listed on aboutus.org and asking for a "follow" link once you've improved your page.
Getting listed on dmoz.org (almost impossible it seems)
Building blog content and applying for guest blogging positions
Creating unique articles to submit to article sites (however, stay away from automated submissions and create 1 unique article per domain that you submit to).
Try free directories.

Link building with PDFs
I created a manual for a popular piece of equipment and placed it, as a PDF-file, on my website. The PDF contains a clickable link to the root domain of my website. Other websites have downloaded the PDF and put it on their own website, hosting it themselves. Since Google indexes PDFs, does the link in the PDF count as a regular 'link' from an external website, and does it have comparable value? Can't find any thoughts or studies about this anywhere.

Build links to home page or internal to rank internal pages?
I understand that naturally people link to the home page and internal pages - probably the home page more often than not. In order to build a natural looking link profile I also understand that I need a variety of anchor text, brand and url links. Should I be building links mainly to the home page with only a few to internal pages? Ultimately I want my internal pages to rank for specific terms so in my head it makes sense to concentrate my link building effort to internal pages but that would seem unnatural to google I'm sure. For arguments sake if I only built links to the home page with a mix of the anchor texts described above would these internal pages rank eventually anyway as 'link juice' flows throughout the site? Or is it an absolute must to build some links to internal pages. Could a page rank for a keyword without having any links to the site with the keyword anchor text (simply url links) based on the page title/content? Also what is a good ratio of home page to internal links? I would assume around 10:1? A lot of questions I know but I'm confused as to what will be the best strategy.

Good link building companies
I'm wondering if anyone has had good experiences with any of the link building companies out there. I'm really looking to hear about those companies who go beyond the mundane forum links, blog commenting, bulk directory submission, article directories etc. It's all been done to death. I've used webuildpages.com, they are pricey, but are good at getting high quailty links.
