I have a client where every page has over 100 links

Some links are in the main navigation (it has a secondary and tertiary level) and some links are repeated in the left navigation. Every page has over 100 links if crawled.
From a practical standpoint, would you (a) delete the 3rd-level links (or at least argue for that) or (b) rel='nofollow' them? From a usability standpoint, this setup works as they are almost one click from everything. From a crawl standpoint, I see some pages missed in google (the sitemap has over 200 links).
Looking for the best on-page current SEO advice to set these guys on the road to success.

The site isn't low quality (there are no ads and they don't sell anything -- it is a scientific site) -- it's just that EVERY link is available as a secondary or tertiary link. My initial thought is to simply get rid of the tertiary level within the main nav, cutting out roughly half of the links. On any inside page, they are available on a left-side nav anyway. The smallest number of links is about 110, the largest is pushing 250. I just wondered about everyone's opinion.
Rendering the menu via jQuery as Chad suggests might help. This is a wordpress-based site so I'll have to really look into it as they have to edit it too.
We've already begun mapping out clicks as goals (conversions) within GA.

If the site has good authority/PR I wouldnt worry about it although I would look at in-page analytics to see whether people actually click the links. If its setup like this to pass link juice the above is more applicable, if not look at whether people are actually clicking the links and if they arent id suggest an alternative navigation.

First off, never use rel='nofollow' to your own site.
Personally, I would trim up the left menu if you can, or find an easier / creative JavaScript-driven way to present the data. The 100 links thing isn't a law written in stone. SEOmoz's tools do yell about it if you go over 100 links. This "100 link lore" comes from a Matt Cutts blog post:

If you look close, you may notice that there are more than 100 links even on the page that Matt wrote about this. It's kind of a loose guideline in my eyes. From my own professional experience, if every page on your site has 500 links, you're going to hurt for it. But if you have 125 links on quite a few pages, or put out a blog post that's just an insane resource that links to a few hundred people, you'll still be just fine.
I'd think about it as just one more signal of a potentially abusive or low quality site. If your site isn't under heavy scrutiny for other reasons, and you don't go totally nuts with links, you'll probably be just fine, but there is a lot of wisdom in Matt Cutt's post all the same. Eliminate the unnecessary and things will work better, in and out of Google.

Use jQuery- it will basically solve all your to many links on a page.

nofollow is not a good idea if you have a good pagerank I wouldn't worry about it. But remove duplicates first..

We had a similar issue with one site -- a footer with a ton of links to all parts of the site, duplicated on every page. The feeling was that it flattened out the site's link structure too much, so we changed it so that the footer was loaded via ajax on page load.
In that case, I don't think it made much difference performance-wise so I can't say for certain if it will help you. But, it is a way to clean up your link structure.

Renamed a page and created a 301, page lost its rankings.
We changed a page name to fall under the root of our site from domain.com/page1/page301d/ to domain.com/page301d/ and after 2 weeks it still is not back to its #3 position. Now it is on the bottom of page 3. I cant figure out what im doing wrong here. The original .com/page1/ that this page fell under was removed totally and redirected to antoher page that was more relevant. I went ahead and re-enabled this page and its contnent, because the page was linking out to the page we 301d. This page we re-enabled had about 150 links poitning to it and therefore i was thinking that maybe the link juice from this page (or relevancy) via an internal link was helping it rank. This was updated about 6 days ago and the internal link is back Any other ideas why this might not be working. Ive checked all the 301s, content has not changed on the page. We have updated the strcuture for many pages. Instead of having the pages in question fall under anotehr page, they all fall under the root and its sub content is now only 2 levels deep , instead of being 3. hope that makese sense.

do links in footers or side bars count less than links in the center of the web page? How much less if so? I have some articles on my site. Would i get more of a boost in rankings to pages of my site by placing links in the text of my articles on my site to other pages on my site? Thanks mozzers!

Page Speed
Google recommends a page load speed of 1.4 seconds, is it recommended to have that page speed for every page on the site, or just the landing pages. Is there a tool that will check the load speed of every page on a site and report the slow pages? The free online tools only check one page at a time.

Header Links vs. In Page Links
We have lost considerable rank for some of our top search terms (department names) and the rank loss correlates to a change we made on our homepage. That change was to remove a secondary navigation to the major departments in the content of our homepage. Now all we have is the global header navigation on the homepage (and all other pages on the site). I have read that in-page links pass more value than sitewide header links and I'm wondering if this is really true. These were text links (not linked images) and our header also contains text links (and some javascript). We did not make any other changes on our site at this time and this was not around the time of any major algorithm updates. The site is www.ebags.com.

Page Rank
I had just made a 301 re-direct on one of our product pages which had a PR of 4, now that Google has indexed the new page, it's now got a PR of 0, i'm struggling to understand why this could be, i know that you may see a drop of 1, which has happened in the past, but this drop just does not make sense. Too Many On-Page Links on a Directory type website?
Hi there, I run a website which is a directory therefore there are a lot of On-Page links. If you take a look at the site, www.south-african-hotels.com, you will see there are a number of links on all pages which are completely relevant. I'm not sure what to remove as everything is relevant. The top navigation is available throughout and that alone has 120 links in it to give users easy access to information. Do I ignore the Too many On-Page links suggestion or do I change something? Any suggestions welcome! Thank you in advance!
