How to minimalise links in your footer

Hi guys,
I'm working on the website to improve the internal linking structure. We have thousand of pages, and on every single page we have the same footer with the same links. For this reason I would like to change the footer in only relevant links for the user, but also for the robots. So for the user I leave in the general main links Home / Contact / Promotions and customise a part of the links to specific links about the section they are looking at.
Now my idea was to add to the General Main links a Nofollow, so I direct the robots in a better structure about how to read the website.
I have been reading a lot about internal linkbuilding- like http://www.seomoz.org/blog/smarter-internal-linking-whiteboard-friday and

and a lot more, too much to display all. but my question would be, is it smart to internally start using NOFOLLOW's on links.
because I do found also some negative comments on this approach

I agree with the others here. There are exceptions, but for the most part you want Google to be able to follow most of the links on your site. The rule can be broken, but as a best practice there's usually no harm in following your links.
That said, I'm a big, huge fan of link consolidation and faceted navigation.
I've seen a lot of positive results from sites that have cleaned up and consolidated thier footer links, so I'm hopeful about what you're doing!

I second the dofollow advice from Oleg. Nofollow is not the way to go here.
I just want to add that your footer links need to be "relevant" to a person coming in to ANY page on your site. That's how I try to build them. Obviously there are some common ones, home, contact, etc. If the link in the footer is only specific to a particular part of your website and wouldn't be helpful to someone coming into a different section, then remove them. If it will help ANYONE no matter what page they are on, then keep them.

The opinions about the usage of internal nofollow links are mixed, but since Google changed how they treat nofollowed links using nofollow for internal links is not such a good idea.
Basically you are loosing link juice.
Now, what you can do, is to have (if possible) targeted links in the footer (if you are using WP you can accomplish that by using conditional tags).
The idea is to let PR flow naturally. This is the conclusion of my readings.

If you are trying to consolidate link authority by changing some links to be nofollow, that won't work. This would have worked a few years back when nofollow was used for pagerank sculpting, but G has changed the way these links are treated.
I would dofollow all the internal links on your site.

If I nofollow outbound external links to minimize link juice loss > is it a good/bad thing?
OK, imagine you have a blog, and you want to make each blog post authoritative so you link out to authority relevant websites for reference. In this case it is two external links per blog post, one to an authority website for reference and one to flickr for photo credit. And one internal link to another part of the website like the buy-now page or a related internal blog post. Now tell me if this is a good or bad idea. What if you nofollow the external links and leave the internal link untouched so all internal links are dofollow. The thinking is this minimizes loss of link juice from external links and keeps it flowing through internal links to pages within the website. Would it be a good idea to lay off the nofollow tag and leave all as do follow? or would this be a good way to link out to authority sites but keep the link juice internal? Your thoughts are welcome. How hard would it be to take a well-linked site, completely change the subject matter & still retain link authority?
So, this would be taking a domain with a domain authority of 50 (200 root domains, 3500 total links) and, for fictitious example, going from a subject matter like "Online Deals" to "The History Of Dentistry"... just totally unrelated new subject for the old/re-purposed domain. The old content goes away entirely. The domain name itself is a super vague .com name and has no exact match to anything either way. I'm wondering, if the DNS changed to different servers, it went from 1000 pages to a blog, ownership/contacts stayed the same, the missing pages were 301'd to the homepage, how would that fare in Google for the new homepage focus and over what time frame? Assume the new terms are a reasonable match to the old domain authority and compete U.S.-wide... not local or international. Bonus points for answers from folks who have actually done this. Thanks... If you're trying to create a site which is an information hub, obviously linking out to authoritative sites is a good idea. However, does linking to a PDF have the same effect? e.g Linking to Google's SEO starter guide PDF, as opposed to linking to a google article on SEO. Thanks!

My site links have gone from a mega site links to several small links under my SERP results in Google. Any ideas why?
A site I have currently had the mega site links on the SERP results. Recently they have updated the mega links to the smaller 4 inline links under my SERP result. Any idea what happened or how do I correct this?

Dark Matter Links
From 2007 - 2004 I worked for Sprint in several positions with my last one being a Corporate Account Manager for fortune 1000 customers. In 2004 I left Sprint after the Nextel merger and created an eCommerce site called thesprintstore.net as a Sprint Nextel preferred partner. I used my inner working knowledge of Sprint to my wonderful advantage and began making 3x my original salary. My desire for more business turned to greed and I began leaking information that consumers loved i.e. phone release dates, price points, warehouse stock levels and tricks of the trade. This garnered me thousands of links from big sites (had no idea at the time) and eventually my site was issued a Cease and Desist order from Sprint's Corporate Headquarters. I recently realized one evening that I had a GEM of a domain with powerful backlinks that I could redirect to my current site TECHeGO.com [staff removed hyperlink]. (Some of the back links are from Engaget, Engaget Mobile, Rimmarkable and even one from Sprint.) The redirection has been in place for months now and I have confirmed that all that sweet Link Nectar is flowing through! I have found it interesting, however, that my back link and referral domain count have never increased leading me to believe that in doing a 301 Redirect existing links become what can only be described as 'Dark Matter Links' i.e. the links are there, simply invisible. Dark Matter Definition: dark matter is matter that is inferred to exist from gravitational effects on visible matter and background radiation, but is undetectable by emitted or scatteredelectromagnetic radiation. Dark Matter Links: dark matter links are visible links that have passed through a 301 redirect which are now inferred to exist but are no longer visible by crawlers? Is there a better definition that could be applied to the term 'Dark Matter Links'?
