Can Silos and Exact Anchor Text In Links Hurt a Site Post Penguin?

Just got a client whose site dropped from a PR of 3 to zero. This happened shortly after the Penguin release, June, 2012.
Examining the site, I couldn't find any significant duplicate content, and where I did find duplicate content (9%), a closer look revealed that the duplication was totally coincidental (common expressions). Looking deeper, I found no sign of purchased links or linking patterns that would hint at link schemes, no changes to site structure, no change of hosting environment or IP address. I also looked at other factors, too many to mention here, and found no evidence of black hat tactics or techniques.
The site is structured in silos, "services", "about" and "blog". All page titles that fall under services are categorized (silo) under "services", all blog entries are categorized under "blogs", and all pages with company related information are categorized under "about". When exploring the site's links in Site Explorer (SE), I noticed that SE is identifying the "silo" section of links (i.e. services, about, blog, etc.) and labeling it as an anchor text. For example, domain.com/(services)/page-title, where the page title prefix (silo), "/services/", is labeled as an anchor text. The same is true for "blog" and "about". BTW, each silo has its own navigational menu appearing specifically for the content type it represents. Overall, though there's plenty of room for improvement, the site is structured logically.
My question is, if Site Explorer is picking up the silo (services) and identifying it as an anchor text, is Google doing the same? That would mean that out of the 15 types of service offerings, all 15 links would show as having the same exact anchor text (services). Can this type of site structure (silo) hurt a website post Penguin?

I like to take a moment and update my findings. Earlier this morning, as I explored the subject site's hosting environment, I found several backup copies of the site stored in "/home/alias". On a local host I restored the last backup and found that it did in fact undergo a restructuring of the URL's, not once but several times. Without looking further I suspect the site went through several (8) phases of restructuring and all within a period of 8 months making for linking and fluctuations in the SERP's.
This leads to another question which I posted here on this forum.

Hello Cody, and thank you for responding to my question. Yes, I've examined all inbound links and the inbound links of the link grantors and found no purchased or low quality links on their sites.

I wouldn't think so. I have several sites that are 50,000+ pages with exact match links in the menu and footer that haven't had any problems.
Have you looked to see if any of the sites linking to that site have obvious purchased links?

Massive Influx of Total Links - But External Links are Dropping?
Hey Moz Community, I was checking out the Links on one of my client's sites, as they were hit with spammy external links about a year ago, and noticed a large influx of Total Links to the site. According to Moz, external links have actually dropped over the last few months, so I can only assume they are internal links. But, I don't see how my client could add so many internal links over the past 5 months, as they don't do much besides upload new products (they're an ecommerce clothing retailer) via Shopify. They haven't added much over the past half year either. Total links were about 130K in Oct 2019; today, the site has almost 1 million. Recently migrated to https version of volusion site. 301 redirect link chain question
I recently migrated to a https version of a volusion site. They have some type of internal 301 redirect method to accommodate for the entire site. I have also used the 301 redirect manager to redirect categories and pages which I have changed. The question is if I have changed a page internally in the redirect manager from say source. /bluewidget to say. target. /superbluewidget is it wiser or even possible to do it this way to reduce the redirect chain from 3 to 2 steps source. /bluewidget to. target https://www.example/superbluewidget can a relative link be targeted to a full url to reduce steps in a 301 redirect link chain. Does anchor text penalty apply to internal links?
We already know that over optimsied anchor text for external will cause a penalty. But what about internal links? All of our blog posts include an advertisement linking sales pages. These links all use the exact same anchor text. Is linking to an internal page from so many other pages (blog posts) likely to trigger a penalty? Here is an example: http://www.designquotes.com.au/business-blog/four-ways-to-enhance-your-e-commerce-site-for-busy-shoppers/ This links to http://www.designquotes.com.au/web-design-quotes Many of the posts link to the same page using the anchor text "Compare Web Design Quotes from Local Designers."

What can we do to improve our site
Hi. I am hoping that some of you can help me with the in2town site www.in2town.co.uk The site is a news/lifestyle magazine site. The site is a cross between, huffington post, digital spy, female first and the sun newspaper. Basically the site is a news site as well as covering showbiz news, travel news, health news and advice etc What i would like is for people to look at the site and let me know what they feel i should do to improve the site to make it better for our readers and to gain more readership. Google Shows 24K Links b/w 2 sites that are not linked
Good Morning, Does anyone have any idea why Google WMT shows me that i have 24,101 backlinks from one of my sites ( http://goo.gl/Jb4ng ) pointing to my other site ( http://goo.gl/JgK1e ) ... These sites have zero links between them, as far as I can see/tell. Can someone please help me figure out why Google is showing 24k backlinks? Thanks

Does adding Tool Tips to a site hurt it's SEO?
I'm wanting to add tool tips to my site as it's intended for non-technical people that are wanting high tech equipment and services. I thought that by adding tool tips, I could clear any confusion they may have about a particular word right there rather then them having to search for what it means. I did some research online and saw that it may hurt SEO ratings but wanted to verify here first before deciding.
