Internal and Link Juice Analysis - Too Many Links Error

Howdy! I have an analysis question related to internal links/link juice.
Here is the general link set up of our site:
1. All Site Pages (Including Home Page): We have drop down "mega" menus in the header of everypage linking to various sub-categories on the site. So, because of this, in our header, we have a few hundred links to various pages on our site and these show up on every page of the site.
2. Product Pages: Header pages as mentioned above, but on top of that, we list out the keywords for that particular product and each keyword is linked back to our search results pages for that particular keyword. In General Moz is telling us we are having between 200-300 links on each product page.
Currently, our Search Results pages are ranking higher and showing up in search more than our actual product pages.
So, based on the above info, here are some thoughts:
1. Should we ajax in the Header links so that they aren't showing up for the search engines? Or, should we ajax them in only on all pages that are not the Home Page?
2. Should we get rid of the keyword links back to the Search Results pages that are on the product pages?
What effect would these changes "actually" have? Does this just improve crawling? Or are there other positive results that would come of changes like these?
We have hundreds of thousands of products, so if we were to make changes like these, could we experience negative results?

@TheCraig - I don't have an answer for you, but I have a few thoughts I wanted to throw out there.
My concern about the AJAX links is it might be considered hiding content/deceptive behavior to the Google bot (but again, I don't know what the specific implementation is).
Idea 1 of 2: Is there any way you can use category pages?
So I was recently reading a well-recommended book, "SEO Secrets" by Danny Dover, and I came upon this interesting analogy describing the site architecture. I'll copy from another site's description of his analogy:
"One of my favorite analogies for a good site architecture I first heard from former Mozzer Danny Dover. Think of your website like an ant hill. The opening of the ant hill is your homepage. Each link is like a tunnel connecting various web page chambers. You want each of the chambers to be easily accessed from the top of the ant hill. That means you want to organize your website in a way that allows easy navigation from your home page all the way down to the deepest chamber of your site." -- Gyi Tsakalakis on Attorney Sync, link
Could you simplify your website into base categories that would make business sense?
I understand the predicament you're in. By conforming to SEO (by removing links from the dropdowns), you may be killing usability for the user and thus conversions.
Idea 2 of 2: If the question is important enough, why not bring on Danny Dover as a consultant directly to answer the question?
He seemed like site architecture was a big deal to him. Take a look at the first few chapters of his book: "The Importance of Good Site Architecture" (Chapter 2). He seemed to emphasize the topic through his book.
Then this is my idea: if it makes sense to do so (budget-wise), see if you can take him on for a few hours of his consulting time in order for you to explain your problem, and get a response. You have a very specific question (thus relatively straightforward to pick up and answer), and it might be fitting for a brief conversation.
The AJAX'ing is speculation (b/c no one actually knows how Google's inner workings). Why not get speculation and judgment from someone who really knows his stuff, rather than speculating with a bunch of strangers online?
It's a business expense to get the best judgment on what sounds like an important restructure!

Cross-linking for mobile SEO
Hi everyone! I am having a hard time finding information about weather to/how to apply internal seo linking to mobile versions of sites. We decided to go with dynamic serving with user agent detection. Our desktop site has a quite heavy seo-internal-cross-linking. As I understand, for mobile we should simplify and focus on usability, so get rid of unnecessary links. But I have a doubt about weather removing this part of the web structure can hurt our SEO. Do Google mobile bots look at and rank mobile versions of pages from scratch or do they use what they know about the site and the site's structure from its desktop version?

Links in my website are indexed as separate pages
Hi All, We have pages which has names of people which we have created a Alink when clicked it goes to the related persons name. Now Google has indexed it as a seperate page example www.xyz.com/person/name www.xyz.com/person/name?alinks Now the same page is seen in google 2 times. How can i handle this please

I have a client where every page has over 100 links
Some links are in the main navigation (it has a secondary and tertiary level) and some links are repeated in the left navigation. Every page has over 100 links if crawled. From a practical standpoint, would you (a) delete the 3rd-level links (or at least argue for that) or (b) rel='nofollow' them? From a usability standpoint, this setup works as they are almost one click from everything. From a crawl standpoint, I see some pages missed in google (the sitemap has over 200 links). Looking for the best on-page current SEO advice to set these guys on the road to success.

To many links hurting me even though they are helping users
I have a scrabble based site where I function as a anagram solver, scrabble dictionary look up and tons of different word lists. In each of these word lists I link every word to my scrabble dictionary. This has caused Google to index 10018 pages total for my site and over 300 of them have well over 100 links. Many of them contain over 1000 links. I know Google's and SEOMOZ stance that anything over 100 will hurt me. I have always seen the warnings in my dashboard warning me of this but I have simply ignored it. I have posted on this Q and A that I have this issue, but IMO having these links benefit the users in the aspect that they don't have to worry about coping the text and putting it in the search box, they can simply click the link. Some have said if it helps the users then I am good, others have said opposite. I am thinking about removing these links from all these word lists to reduce the links per page. My questions are these. 1. If I remove the links from my page could this possible help me? No harm in trying it out so this is an easy question 2. If I remove the links then I will have over 9000 pages that are indexed with Google that no longer have a link pointing to them, except for the aspect that they are indexed with Google still. Is it going to hurt me if I remove these links and Google no longer sees them linked from my site or anywhere else?

404 link | How to remove the link so it is not found?
My report has listed a few links with 404 errors. They are internal links but are not found. Is there a way to remove that link so it is not found again? Thanks

Internal Linking
Hi Everyone, Should i be careful of how many internal links I have on one page? For example if i have a page that contains 700 words, can i have 5, 10, 15 internal links linking to other pages on my website? Is there a ratio for best practice. I know that internal linking is important for spiders to crawl your website but at the same time dont make it look spammy. I hope this makes sense. Thanks for any help.
