Adding magento shop to webmaster tools

Hi Guys
This week is launch week so I'm just finishing off a few things ready for launch. Quick question for e-commerce guys.
When adding the new site to webmaster tools, should we be adding each store i.e trespass.com, trespass,com/us and trespass.com/row as seperate sites or one site trespass.com but with 3 xml sitemaps?

Hi,
I would add all the shops as different sites to Google Webmaster Tools as it will provide you with search query data for the specific subfolders. However I would add the sitemaps to the root domain within Webmaster Tools to make it easier for yourself to find the data.

Decreased organic traffic but increased Webmaster Tool Queries
We have a client who has had a significant decrease in organic traffic this last month (about 20%) but in Webmaster tools it tells me there was an increase in impressions and clicks. How can these both be accurate?

Marking Ads As Ads
In marking paid ads as "advertisement" for the sake of Google organic, if you have a block of small ads, do you have to mark each and every one as an advertisement? For instance, let's say you have a block of small ads in the right column... mark each one or just at the top or what? Thanks!

Links to my site still showing in Webmaster Tools from a non-existent site
We owned 2 sites, with the pages on Site A all linking over to similar pages on Site B. We wanted to remove the links from Site A to Site B, so we redirected all the links on Site A to the homepage on Site A, and took Site A down completely. Unfortunately we are still seeing the links from Site A coming through on Google Webmaster Tools for Site B. Does anybody know what else we can do to remove these links?

How to handle broken links to phantom pages appearing in webmaster tools
Hi,Would love to hear different experiences and thoughts on this one. We have a site that is plagued with 404's in the Webmaster Tools. A significant number of them have never existed, for instance affiliates have linked to them with the wrong URL or scraper sites have linked to them with a truncated version of the URL and an ellipsis eg; /my-nonexistent... What's the best way to handle these? If we do nothing and mark as fixed, they reappear in the broken links report. If we 301 redirect and mark as fixed they reappear. We tried 410 (gone forever) and marking as fixed; they re-appeared. We have a lot of legacy broken links and we would really like to clean up our WMT broken link profile - does anyone know of a way we can make these links to non extistent pages disappear once and for all? Robots.txt error message in Google Webmaster from a later date than the page was cached, how is that?
I have error messages in Google Webmaster that state that Googlebot encountered errors while attempting to access the robots.txt. The last date that this was reported was on December 25, 2012 (Merry Christmas), but the last cache date was November 16, 2012 (http://webcache.googleusercontent.com/search?q=cache%3Awww.etundra.com/robots.txt&ie=utf-8&oe=utf-8&aq=t&rls=org.mozilla:en-US:official&client=firefox-a). How could I get this error if the page hasn't been cached since November 16, 2012?

Adding Orphaned Pages to the Google Index
Hey folks, How do you think Google will treat adding 300K orphaned pages to a 4.5 million page site. The URLs would resolve but there would be no on site navigation to those pages, Google would only know about them through sitemap.xmls. These pages are super low competition. The plot thickens, what we are really after is to get 150k real pages back on the site, these pages do have crawlable paths on the site but in order to do that (for technical reasons) we need to push these other 300k orphaned pages live (it's an all or nothing deal) a) Do you think Google will have a problem with this or just decide to not index some or most these pages since they are orphaned. b) If these pages will just fall out of the index or not get included, and have no chance of ever accumulating PR anyway since they are not linked to, would it make sense to just noindex them? c) Should we not submit sitemap.xml files at all, and take our 150k and just ignore these 300k and hope Google ignores them as well since they are orhpaned? d) If Google is OK with this maybe we should submit the sitemap.xmls and keep an eye on the pages, maybe they will rank and bring us a bit of traffic, but we don't want to do that if it could be an issue with Google. Why is Google Webmaster Tools reporting a massive increase in 404s?
Several weeks back, we launched a new website, replacing a legacy system moving it to a new server. With the site transition, webroke some of the old URLs, but it didn't seem to be too much concern. We blocked ones I knew should be blocked in robots.txt, 301 redirected as much duplicate data and used canonical tags as far as I could (which is still an ongoing process), and simply returned 404 for any others that should have never really been there. For the last months, I've been monitoring the 404s Google reports in Web Master Tootls (WMT) and while we had a few hundred due to the gradual removal duplicate data, I wasn't too concerned. I've been generating updated sitemaps for Google multiple times a week with any updated URLs. Then WMT started to report a massive increase in 404s, somewhere around 25,000 404s per day (making it impossible for me to keep up). The sitemap.xml has new URL only but it seems that Google still uses the old sitemap from before the launch. The reported sources of 404s (in WMT) don't exist anylonger. They all are coming from the old site. I attached a screenshot showing the drastic increase in 404s. What could possibly cause this problem? wmt-massive-404s.png
