How to best utilize network of 50 sites to increase traffic on main site

Hey All,
First off I wanna thank everyone who has responded to all my previous questions! Love to see a community that is so willing to help those who are learning the ropes!
Anyways back to my point. We have a main site that is a PR 3 and our main focal point for lead generation.
We recently acquired 50 additional sites (all with a PR of 1-3) that we would like to use as our own little back linking campaign with. All the domains are completely relevant to our main site as well as specific pages within our main site.
I know that reciprocal links will get me no where and that google is quickly on to the attempted 3 way link exchange.
My question is how do I best link these 50 sites to not only maintain there own integrity and PR but also assist our main site.

My vote goes for 1) as it goes in line with Google's request for disclosure and it will contribute to your branding as well.

Even if we have the 50 acquisition sites separated into 3 different hosting sources/companies and the main site hosted with a 4th? Damn google... Too smart.
We were considering one of two options:

Place our main sites brand on the acquisition sites so that the client knows that they are in our network. The majority of the sites have a geographical term (Canadian city, province etc) in the domain name so there shouldn't be any disconnect when hopping from that child site to our main URL and application hub. More than a warning.. a blatant disclosure

Brand each site individually.
Obviously there is tons more work with the latter option and not necessarily realistic give our current resources.

50 sites is enough to hurt your rankings if Google should detect a scheme (either by algorithm or manually). Without seeing details it's hard to say how high your risk is but I would refrain from exact match anchor text, heavy interlinking or anything that may be seen as blatant manipulation. If you're compelled to do something then I will share things I have seen and experienced, but cannot endorse or recommend as it's all pretty much greyhat:
I have seen examples of mini sites created on exact match domains and harvesting traffic that way sending it back to the main site. It's an effective exploit of Google's preference for showing brands for branded search, and almost not an SEO tactic as it's dead simple to achieve - however again it is a scheme.
Some webmasters use their microsites to offer links to naive webmasters and ask for links to your site in return. The odds are, you won't get any great link from that.
Another option comes to mind... if they have really good content I would move it to your main site and redirect these 50 domains to your main domain. Again, something Google might find suspicious, even though you did it for legitimate reasons.
Perhaps a safe way to link would be to provide a disclosure type statement on these sites advising that this site has been acquired by [you company name].
My overall judgement is - it's a pandora's box. I'd be scared opening it!

Implications from portfolio site
I'm looking for a bit of advice regarding links coming into main site from another site in the client portfolio. The main site we are working on has been going great, organic traffic has grown considerably. The past few weeks there has been a subtle decline including ranking for a few keywords down a little. What I have noticed is that there is another site in the portfolio (that I am not working on) has had a steady tailspin in organic traffic since Jan and i've been informed it is a dying site in terms of the products offered. This has some links in the main menu going directly to the main site. My gut feeling is to isolate the secondary site from the main (no-follow or remove links), but the impact on slightly dropped rankings on the main site is not directly related to those linked pages. Would you go for it and isolate anyway?

Site Structure: How do I deal with a great user experience that's not the best for Google's spiders?
We have ~3,000 photos that have all been tagged. We have a wonderful AJAXy interface for users where they can toggle all of these tags to find the exact set of photos they're looking for very quickly. We've also optimized a site structure for Google's benefit that gives each category a page. Each category page links to applicable album pages. Each album page links to individual photo pages. All pages have a good chunk of unique text. Now, for Google, the domain.com/photos index page should be a directory of sorts that links to each category page. Alternatively, the user would probably prefer the AJAXy interface. What is the best way to execute this?

Help with Best Content Posting Approach - WordPress site
I have a word document that i would like to add to my wordpress site as a page. The document has a large detailed flow chart of a complex legal process. (about 20+ boxes in the flow chart). I do not want to add it as an image because i want search engines to read/index the information in the flow chart. any suggestions to post this detailed flow chart on a WP page in the best SEO manner? Urgent Site Migration Help: 301 redirect from legacy to new if legacy pages are NOT indexed but have links and domain/page authority of 50+?
Sorry for the long title, but that's the whole question. Notes: New site is on same domain but URLs will change because URL structure was horrible Old site has awful SEO. Like real bad. Canonical tags point to dev. subdomain (which is still accessible and has robots.txt, so the end result is old site IS NOT INDEXED by Google) Old site has links and domain/page authority north of 50. I suspect some shady links but there have to be good links as well My guess is that since that are likely incoming links that are legitimate, I should still attempt to use 301s to the versions of the pages on the new site (note: the content on the new site will be different, but in general it'll be about the same thing as the old page, just much improved and more relevant). So yeah, I guess that's it. Even thought the old site's pages are not indexed, if the new site is set up properly, the 301s won't pass along the 'non-indexed' status, correct? How do I best deal with pages returning 404 errors as they contain links from other sites?
I have over 750 URL's returning 404 errors. The majority of these pages have back links from sites, however the credibility of these pages from what I can see is somewhat dubious, mainly forums and sites with low DA & PA. It has been suggested placing 301 redirects from these pages, a nice easy solution, however I am concerned that we could do more harm than good to our sites credibility and link building strategy going into 2013. I don't want to redirect these pages if its going to cause a panda/penguin problem. Could I request manual removal or something of this nature? Thoughts appreciated.

BIG CHANGE - 301 Main site to new domain
Hi Guys, Were wondering what to do about our main domain name, we were ranking quite high for our main keyword and before Christmas our site dropped to 10th and we have been there for a while - last week our site dropped again onto the second page. The worrying thing is now our main domain name is now ranking 1 place above another domain name that we don't really use but its an exact match domain name for our target keyword. This exact match domain has hardly any links pointing to it and it currently has a 22 domain authority. We are wondering if we 301 our main site to this exact match domain would it rank higher than the top of the 2nd page where we are now for our main domain. Cheers.
