Can internal links cause Google to penalize me for key terms/phrases?

For example, having a link on many pages (so dozens of links in total) using a product name, all pointing to that product page. Could Google see that as "spammy" and penalize that product page in the SERP's?
Note: My product page has been penalized for the search term "Product Name" and there are no external links pointing that page using the product name as a term. This is new with the latest Panda Updates.

Thanks Irving. When you say stuffing the blog and knowledgebase tags. Do you mean stuffing on specific blog or knowledgebase article pages? Thanks!

While it's possible to over-optimize anchor text on a site, I don't believe this is your issue. You need to make sure the site is buttoned up completely from a SEO perspective. One example I see is that there is keyword stuffing in the keywords tag, on your blog tags and on the knowledgebase tags. I would frankly drop the subdomains and port over the content to the main site :www.absoluteautomation.com/blog and drop all the keyword tags.

I know that if you stuffed the link with other keywords.. e.g. "product name, product variation, buy product online, cheap product name", then you can get an overoptimization penalty. I have not seen a case when linking with the same related, non-spammy text causes a penalty (theoretically, any page linked from a header navigation can be penalized then).
Maybe share the url so we can see?

We're looking at providing SEO for a website that has the majority of its incoming links from websites created solely to provide links. Few have bad spam rankings. How worried should I be about those links?
The majority of incoming links to a prospect's website are from website pages apparently created solely to provide links to the website. Few have high spam scores. The sites linking to the main site have versions of blogs with linked text. They seem to be providing positive SEO value now, but I'm concerned they might get noticed and hurt the main site in the future.

Build links to home page or internal to rank internal pages?
I understand that naturally people link to the home page and internal pages - probably the home page more often than not. In order to build a natural looking link profile I also understand that I need a variety of anchor text, brand and url links. Should I be building links mainly to the home page with only a few to internal pages? Ultimately I want my internal pages to rank for specific terms so in my head it makes sense to concentrate my link building effort to internal pages but that would seem unnatural to google I'm sure. For arguments sake if I only built links to the home page with a mix of the anchor texts described above would these internal pages rank eventually anyway as 'link juice' flows throughout the site? Or is it an absolute must to build some links to internal pages. Could a page rank for a keyword without having any links to the site with the keyword anchor text (simply url links) based on the page title/content? Also what is a good ratio of home page to internal links? I would assume around 10:1? A lot of questions I know but I'm confused as to what will be the best strategy.

Penalized?
In late November, our site experienced a dramatic loss in serps across several pages. Since this time, we have been trying all sorts of recommendations that included adding the +1 button, adding Facebook like button, differentiation link types and so on. At the time that all of this happened we also noticed a few problems in GWT concerning inaccessible pages, pages not found and other problems. We have come really close to fixing all of the technical problems, our pages load quickly and have even added the +1 buttons. Unfortunately, there doesn't seem to be any improvement. Now people are saying that when our site was built, about 5-years ago, the url's had keywords stuffed into them. Admittedly, they are long but from what I have read making a series of redirects may not be an optimal solution and will take a long time to see any potential benefits. All of the listed url's in the image below have been on the first page in google for the listed search phrase. While they are still indexed, they are very difficult to find. I would like to solicit the help from people with real world experience in diagnosing a problem like this one? Is this an offsite problem, onsite problem, hosting issue or something else? In the Yahoo link directory you can submit paid or free, which do you use?
Has anyone here had any luck getting Yahoo to pickup links submitted through the free option? How long does this generally take? Or do you usually just pay the $300/year on your clients behalf? Or do you get your client to cover it? I couldn't direct link the page because you have to in a directory when you hit submit, but it looks like this screen shot: www.glitchhopforum.com/images/yahoo.png
