.com ranked where .co.uk site should After Manual Penalty Revoked - Help!!!

Hi All,
I wondered if some could help me as I am at my wits end.
Our website www.domain.co.uk was hit with a manual penalty back in April 26th 2012 for over optomizing our inbound links and after 9 reconciliation request later and over a year and many links removed the penalty was revoked. Yay I hear you cry!
During the year .co.uk was banned we built .com yet did not build any links to it. The purpose of the .com site was to attract an American audience for our products.
.com was hosted on a US server and Geo Targeting set to United States in WMT.
So here is my problem after the ban was revoke we expected .co.uk to spring back to some reasonable positions. Nope that is not the case Google now is ranking our .com site where our .co.uk should be for powerdull keywords in position 1st to 10th
.com has Zero link equity and .co.uk is very reasonable,
So how can I rectify this balls ups and get co.uk listed back where it should be…. I am not bothered where .com ranks.
Note: To the best of my knowledge there are NO cross domain 301 or the like only an image link between the two sites.
I have posted this on WMT forum and it has fallen on deaf ears! ....help me MOZ members you’re my only hope!

Over the last year Google is way too active with updates and there are seriously like tons of updates available till date... I would advise you to see if any new penguin or panda is not attacking the website.
Also you really need to be active on building quality and diversified links to your website to gain Google trust again or else you will not be able to regain the rankings again!

Is the content on the .com version related to the .co.uk version? If yes, start using the rel="alternate" hreflang="x" so UK traffic goes to that version instead of the .com.
If the content is completely different, then you just need to hang in there. I've read hundreds of cases where the manual penalty was revoked and they still were not able to rank their sites, it will certainly take time and you could be affected by an algorithmic penalty too, which decreases rankings without throwing you out of the index. If that's the case, keep working on the site, keep building good content to earn backlinks (if that doesn't work, go with the next paragraph).
Why don't you serve all countries from the .com version if it is well ranked? (just have a .com/uk/ for your uk traffic... (just an idea)... (remember rel="alternate" hreflang="x").

Merging Two Unrelated Sites into a Third Site
We have a new client interested in possibly merging 2 sites into one under the brand of a new parent company. Here's a breakdown of the scenario..... BrandA.com sells a variety of B2B widget-services via their online store. BrandB.com sells a variety of B2B thing-a-majig products and services (some of them large in size) not sold through an online store. These are sold more consultatively via a sales team. The new parent company, BrandA-B.com is considering combining the two sites under the new brand parent company domain. The Widget-services and Thing-A-Majigs have very little similarity or purchase crossover; so just because you're interested in one doesn't make you a good candidate for the other. We feel pretty confident that we can round-up all the necessary pages and inbound links to do proper transitioning to a new, separate third domain though we're not in agreement that this is the best course of action. Currently the individual brand sites are fairly well known in their industry and each ranks fairly well for a variety of important terms though there is room for improvement and each site has good links with the exception of the new site which has considerably fewer. How will this affect the rankings and traffic of the new site once this happens?
Hi, we will be moving a clients’ site address from one domain to another and will of course be doing 301 redirects and notifying Google of the site address change in WMT. The problem is, that at some point in the future (say 3-6 months), the old domain will be going live with a new site as the current client does not own the domain and the owner will be wanting it back unfortunately. How will this affect the rankings and traffic of the new site (new domain) once this (old domain with new site) happens? Will the site address change be enough to keep the rankings but it will lose backlink traffic? Or will rankings go down since the 301 redirects will in essence no longer be in affect? Recovered from Manual Penalty but rankings still suck
Hi All, We got a penalty Last March 2014 ( Side Wide Link - unnatural links) which we recovered from quickly and this changed to Partial Match penalty (impact links) which we recovered from back in December 2014. Our Site profile has been cleaned up but our rankings still suck for some of our main keywords (+500) . Also our traffic and local rankings still suck in some cases. From an SEO point of view our site is pretty good, we've done everything google has recommended including schema.org, mobile responsive, unique content (which we write regulary) and we only have a few duplicate pages. Our domain authority is better than our competitors but yet our rankings and traffic are still no way as good as theirs. Do anyone know if recovering from an impact links penalty take longer than 4 months . I know that google says than it discounts those links but I get the feeling google may be looking at an old dataset due to not rerunning panda & penguin since our penalty was removed and this may be whats affecting things. Does anyone have any ideas? I am more than happy to post my url if someone fancies taking a quick look ? to see if it's anything obvious ? thanks Pete

Ranking better in different countries than in the UK
My URL is: www.geckonewmedia.comMy friend's site is being ranked in the top 10 in Google in countries such as Norway, Poland, Spain, Germany and France for the term "web design Edinburgh"The site is UK based and it's ranking on page 3 over here. I went into the webmaster tools and changed the location setting to UK on Monday this week as I thought that might be the issue. So far there's been no change.Can anyone help me out with the reason why it might be ranking so well abroad but not in the UK?Thanks

Is it Wortwhile to have a HTML site map for a Large Site
We are a large, enterprise site with many pages (some on our CMS and some old pages that exist outside our CMS). Every month we submit various an XML site map. Some pages on our site can no longer be found via following links from one page to another (orphan pages). Some of those pages are important and some not. Is it worth our while to create a HTML site map? Does any one have any recent stats or blog posts to share, showing how a HTML site map may have benefited a large site. Many thanks

Is the Penguin algorithmic penalty on a page basis or a site basis?
Just wondering if there has been any clarification of whether the Penguin algorithmic penalty is on a Page basis or a Site basis? In other words, is it all or nothing?

Linking Sister-Sites - Diapers.com Example
Many of the big guns like 1800 Flowers, Diapers.com and others all have their sister sites in tabs at the top. Example: http://www.diapers.com/ with their 3 other properties. Since all properties link to one another on every page, it's really a wash, right? No real gain as engines know they are connected and it's the same link multiple times. No real problem either as it's natural for the user experience to have reciprocal links here between the brands. Any additional thoughts here?
