Referral source not indexed or showing up in GSC

I've been doing a lot of research about this and have not been able to find an answer just yet.
Google analytics is showing over 43k referrals from about 35 different spam sources. I checked the hostname thinking that they were ghost referrals and I was surprised to see that they all show our domain so that part is disqualified. The next thing I did was to look at the referral path to look at the pages that were pointing to the site and when I clicked to launch the link the window loaded YouTube or did not load at all.
After doing a bit of research I came across **Disavowing Links, **at first it sounded like the perfect solution for this, but after reading all the warnings that everyone gives I decided to spend more time researching and to use that as a last resource.
I proceeded to check Google Search Console to identify those backlinks and to make sure they were coming up there as well.
To my surprise, none of these links show up in GSC. Neither for the www or the non-www property.
I have decided to avoid disavowing the links before making sure that this is the correct thing to do. Although it may still seem like it is, I want to ask for an expert opinion or if anyone else has experienced this. If GSC doesn't see them it means that Google is not indexing them, my problem is that GA still sees them and that concerns me. I don't want this to affect our site by getting penalized, or by losing ranking.

It sounds like you're getting referral spam in Google analytics.
They aren't actually linking to you, so the good news is that it won't impact you within Google search, the worst thing they can do is skew your data. Their aim is to try and get you to their sites.

Malicious links on our site indexed by Google but only visible to bots
We've been suffering from some very nasty black hat seo. In Google's index, our pages show external links to various pharmaceutical websites, but our actual live pages don't show them. It seems as though only certain user-agents see the malicious links. Setting up Screaming Frog SEO crawler using the Googlebot user agent also sees the malicious links. Any idea what could have caused this or how this can be stopped? We scanned all files on our webserver and couldn't find any of malicious links. We've changed our FTP and CMS passwords, is there anything else we can do? Thanks in advance!

Google Analytics shows wrong position
1 For a particular targeted keyword Google Analytic shows Avg position as 20 for 10 Impresions . On the other hand other Tools like Rank Tracker/Authority Labs shows no Ranking at all . When I Manually check Google results, that particular page is not listed at all in Google Search for that particular keyword in Top 400 search Results. Its almost 30-40 days back done Optimization for that keyword, no Keyword stuffing (2%) or nothing blackhat. Keyword has just 300+ search per month . MOZ and other Tools like MyWebsite Auditor shows no major issues with On Page SEO , overall good score for onpage SEO . Any one has any ideas as why this happens or happened to someone before . Website not listing in google - screaming frog shows 500 error? What could the issue be?
Hey, http://www.interconnect.org.uk/ - the site seems to load fine, but for some reason the site is not getting indexed. I tried running the site on screaming frog, and it gives a 500 error code, which suggests it can't access the site? I'm guessing this is the same problem google is having, do you have any ideas as to why this may be and how I can rectify this? Thanks, Andrew

Authorship Photo Not showing. Done all checks still photo not coming

Duplicate content showing on local pages
I have several pages which are showing duplicate content on my site for web design. Methods for getting links to my site indexed?
What are the best practices for getting links to my site indexed in search engines. We have been creating content and acquiring backlinks for the last few months. They are not being found in the back link checkers or in the Open Site Explorer. What are the tricks of the trade for imporiving the time and indexing of these links? I have read about some RSS methods using wordpress sites but that seems a little shady and i am sure google is looking for that now. Look forward to your advice.

Showing pre-loaded content cloaking?
Hi everyone, another quick question. We have a number of different resources available for our users that load dynamically as the user scrolls down the page (like Facebook's Timeline) with the aim of improving page load time. Would it be considered cloaking if we had Google bot index a version of the page with all available content that would load for the user if he/she scrolled down to the bottom?

How Does a Spammer Benefit from Referrer Spoofing?
A recent review of all client and personal websites showed a strange correlation. Traffic was coming in from Pelotas Brazil. The real clue was that some of my personal sites shouldn't see any traffic at all. So when I started getting traffic from Brazil I did some further research. It turns out Google is well aware of these events as seen in this forum post. Referral spam - one week online and www.web.com is using my google site Further reading lead me to this article: Stop Google Analytics Referrer Spam My question is: Why? Since the articles state referrer spam doesn't negatively affect search engine ranking then why bother in the first place? How is this spammer gaining anything by doing this? After reading both the Google Support Forum and the related article I'm still scratching my head trying to understand the method for this madness.
