Keep our category navigation in tree structure but move our URLs to a more flat structure. Good plan?

In our Magento store, products are arranged into categories, subcategories and so on. We typically have 3 or 4 layers of category depth.
This makes it nice and easy for customers to find stuff, but it means that the end categories have massive long urls.
I'd like to keep our category tree structure in place from a navigation point of view, but I feel the url structure is pushing some important stuff to the back of the shop as it were. We have something like 200 categories in total.
So, assuming every individual category has an a unique name, I'd like to rewrite the urls so that:
ourshop.com/car-parts/
stays as
ourshop.com/car-parts/ourshop.com/car-parts/suspension/
becomes
ourshop.com/suspension/ourshop.com/car-parts/suspension/springs
becomes
ourshop.com/springs/ourshop.com/car-parts/suspension/springs/thismake-lowering-springs
becomes
ourshop.com/thismake-lowering-springs/and so on....
I'll need some custom magento URL rewrite work done, but that's another story. The real question is whether you guys feel this is worthwhile?Are there any other stores with a deep categorised navigation structure, but a flat url structure?

In which case I guess it comes down to how impactful any disruption might be....i.e., how many links do you have built up against your existing URLs?
If there isn't many - then its probably worth taking the jump and re-writing stuff now.

I'm not so worried about the mechanics of rewriting the old URLs and keeping them unique as I can have all that covered. fairly easily
I'm more interested in how beneficial the end results may be and whether it's worth a disruption.

I prefer flat URL structures, but I would think twice about the effort if my existing URL strings had built up some nice link equity.
When I worked at Premier Farnell for example, we went for flat URL structures without the hierarchy included, i.e., http://uk.farnell.com/d-subminiature rather than http://uk.farnell.com/connectors/d-subminiature
In my current role the URL strings are not great, but its a legacy thing before I started here: http://www.asiarooms.com/en/singapore/singapore/orchard_road.html but the site has strong link equity built up into many of the pages and I am loathed to go through another exercise of updating them and risking loss of business (even if only short term) as I suspect the benefit is probably not worth that cost.
Its a balancing act I guess.
Also, just be careful if you do decide to flatten them that you don't potentially caused duplication. For example, imagine you have duplicate categories called accessories.....you can only have 1 URL called http://ourshop.com/accessories so you might need to add some rules in to handle those correctly.

Duplicate Content - Category Pages 2+
I have my Wordpress SEO settings to deindex past page 1 of each category. However, Google Webmasters is selling me I have 210 pages with duplicate title tags. My site tanked last weekend and I don't know if it was Google Panda or what. I have been getting some fantastic backlinks and it seems like they just decided to disregard all of them as I am completely off the SERPs. Is this duplicate content a contributing factor? How can I get google to deindex my category pages past page 1? (I do need the first page to index as that does bring me organic traffic) Thanks.

Bullet points good or bad for seo?

Moving content from one site to another
I have a couple established, content rich sites with some content that I would like to move over to a new site. My question is what steps I need to take to ensure that neither my older sites nor newer sites are penalized for duplicate content. The purpose for moving the content is to add some depth to the new site for users, as well as possibly optimize it all for SEO. There is a fair amount of content involved, about 50 posts and pages per site, so I'd like to know if the potential problem with duplicate content might be serious enough that I should think twice. What do you recommend?

Footer-links (navigation)
I want to put navigation links in my footer. I watched the (distilled) whiteboard friday video saying it can be a penalty. How are links in the footer different from links in the navigation. Why don't you get "hit" for putting the word "Real Estate Listings" in the navigation menu? It appears on every one of the 30k pages. I don't get why the links in the footer would have a negative effect if the links in the navigation don't. My example is a real estate website. When people are browsing properties (30k), it is convenient that at the end of the page there is a navigation of areas. I could put the navigation on the sidebar but that would be in essence, the same thing. A wordpress site would dynamically include that sidebar on every page.

Page title structure?
From an SEO and user perspective what structure do you recommend for page titles. For example (given that they shouldn't ideally be more than 70 characters) :- Keywords (maybe two or three) | Company Name | more keywords I understood the best place for the company name was about second place. Is this now the considered view taking into consideration 'branding' which has been flagged up as the way forward. Keywords are separated by the vertical bar | - any thoughts? For 'house keeping' pages such as Privacy Policy - should this be optmised or simply stated as 'privacy policy' Thanks

Should I show and allow following of deep navigation links?
Hello mozzers, I am currently designing an e-commerce system for various companies, my pilot being www.containerpadlocks.co.uk. I you look on the left in the navigation, you will see only the top level categories are visible (and in the html). Sub categories are only shown if viewing a parent category, or a product in that category/subcategory. My question would be, should I be listing all my subcategories in that navigation (hidden from the user) to allow Google to index my pages easily, and will this promote more PageRank and internal links for my site, or will this just dilute my page juice?
