High Ranking Site with tons of junk on the server

Hey All,
So to make a long story short, we own a site that has been passed through many hand and many strategies. We are in the financial field and rank high for many relevant search terms.
My job is now to audit/optimize and purge out site of the garbage that has collected over the years (since 2002).
During the audit I have found many issues, fized them, but I am not sure own how to proceed with the follwing issues.
Any advice to solve the following would be greatly appreciated!

9932 orphan files - does just removing them affect my SEO.. I like a clean house, can I somehow use them to my benefit?

Hundreds of 404s with many external "follow" links that we are no longer getting juice from

8 Sitelinks in webmaster tools, but only 4 show in our search

If they are truly orphaned (not used by anyone or linked to from anywhere), you could probably just delete them.

I would probably 301 redirect them to a very relevant page.

That's not unusual. Google may show the others on some different searches.

Ranking Sub Categories on Ecommerce Site
Hi, I haven't tested this yet, so before I do I wanted to see if anyone had some experience with this. I have lower level categories I want to rank for SEO for example: Say I want to rank 'Standard Metal Lockers' - with the way our site is set up, I have to work within a classification, which isn't always easy. So it would be categorised as follows: Cupboards & Lockers > Lockers > Standard Lockers > Standard Metal Lockers The URL structure would remain /standard-metal-lockers & I would link this from the 'Lockers' page. Is this too deep in the site structure to rank? I think if it's linked properly & promoted it will be fine, but I'd like to see if anyone else has had this issue. Becky

How will this affect the rankings and traffic of the new site once this happens?
Hi, we will be moving a clients’ site address from one domain to another and will of course be doing 301 redirects and notifying Google of the site address change in WMT. The problem is, that at some point in the future (say 3-6 months), the old domain will be going live with a new site as the current client does not own the domain and the owner will be wanting it back unfortunately. How will this affect the rankings and traffic of the new site (new domain) once this (old domain with new site) happens? Will the site address change be enough to keep the rankings but it will lose backlink traffic? Or will rankings go down since the 301 redirects will in essence no longer be in affect? What recommendations do you have for the SEO of this site?
Hello, Could you glance at this site and let me know if you see anything we could improve upon? www.nlpca.com A couple of notes: We're over-optimized for the term "NLP" on the home page. We're removing the footer links soon. We have 2 locations: San Francisco, CA and Salt Lake City, UT. Our main keyword is "NLP Training" but we would like to rank higher for the keyword "NLP". Also note that we're completely white hat, but we have international site-wide backlinks, and a couple of site-wide backlinks in site's footers - all friends and colleagues of ours.

Ranking sites in vertical markets with 90% scraped content
Hi, Hoping to get advice about ranking sites (a vertical market search engine/portal like a car site for example) that gets its content from scraping car sites. For various reasons (mostly scale eg cant get car dealers to push their listings to us) content was scraped. The startup has received great press, TV interviews, incubator programs etc, and has also secured very significant investment. I feel if this site was launched pre-panda it would be ranking much better. We have invested significantly in our tech, our search tools and site innovation place us easily as market leader in this space. Anyone with experience in ranking sites with legitimate reasons for using scraped content?

Wrong page being ranked
Hi there, This seems a bit of a strange one, I have a particular keyword which I am trying to rank for, all internal links with the appropriate anchor text are pointing to the page I want to rank for, for this particular keyword, all external links are pointing to the page I want to rank for, for this particular keyword, however Google is ranking another page on my website for this keyword and the bizarre things is the page which is being ranked is a .PDF I am really not sure what else to do to give Google the hint that they are ranking the wrong page, any ideas? New server update + wrong robots.txt = lost SERP rankings
Over the weekend, we updated our store to a new server. Before the switch, we had a robots.txt file on the new server that disallowed its contents from being indexed (we didn't want duplicate pages from both old and new servers). When we finally made the switch, we somehow forgot to remove that robots.txt file, so the new pages weren't indexed. We quickly put our good robots.txt in place, and we submitted a request for a re-crawl of the site. The problem is that many of our search rankings have changed. We were ranking #2 for some keywords, and now we're not showing up at all. Is there anything we can do? Google Webmaster Tools says that the next crawl could take up to weeks! Any suggestions will be much appreciated.

Why does this site rank on the 1st page
i dont mean to be calling any site out im just scratching my head on this one.- I can't see any signal that would make it worthy of ranking on the first page for keyword loose diamonds. page http://www.jewelryexchange.com/DiamondResults.aspx Am i missing something all tools seem to say the site isn't worthy- All help appreciated
