10yr old Domain, Conflicting Message from Webmaster tools/Google search

This is the first time I have encountered this and am quite frankly a little baffled on how to proceed.
We have some domains that are 10 years old, and do get some hits / impressions and they have a lot of content. So I redid the site in wordpress etc...
Anyway, on Google the sites show up as www. , and on Webmaster tools,- the www. shows no impressions or anything, while the non-www domain shows up in google webmaster tools with data.
The question is, if google displays the site as www. and webmaster tools shows data for non www. Which one do I proceed with, finding info on this has been pretty hard to do.
Any input is appreciated,

www is set in wordpress and webmaster tools
Shortly after i posted this, I saw in open site explorer that the www. had more value over the non www .... These sites are super old, and still get 'some traffic' but haven't been updated in ages. So my main focus was to regenerate the content w/ all the proper tags and what not and submit for indexing. - > and yes i also did do 301 redirects on the .htm pages
Thanks for the response, I think the fact that it is a very old domain - that google had some type of stats on it for the domain, but no preference of www vs non www. Just had never seen this before.

What is your site using?
Make sure to have the site always running on www. or non-www.
Also set the preferred domain within WMT, and select www or non-www.
If you need help selecting it, just do random searches of popular organic traffic and see what those links show up as on the SERP.
Once you have a conclusion of what Google SERP shows, select that type and make sure to arrange it within your .htaccess to keep it consistent.
www. and non-www. can cause problems with duplicate content and confusion with search engines.

Search Console Change of Address Tool Issue
We're currently migrating few "event" mini sites to a main site that will have a subfolder for each event.. Example:

newsite.com/event1 The issue is that Search console is not able to verify this kind of redirect:
example.com --> 301 --> newsite.com/event Do you know any work around for this? I was thinking of using a subdomain instead which will in turn redirect to the /event subfolder.. but with each hop it will diminish the link's strength. I prefer not to leave it as subdomain as data gets mashed up in Google Analytics with subdomains and we have seen worse ranking results with subdomains. Any help is greatly appreciated.0 -

Organic search traffic improved (besides Google) for last 6 months
Hi, to follow up on my previous post (http://moz.com/community/q/low-on-google-ranking-despite-error-free), I was wandering if someone can tell me whether we are penalised by Google or not? Since the last 6 months, we see a rise in organic visitors coming from Bing, yahoo but Google remains the same. Despite the advice given in previous post, I just feel that something else must be wrong. Perhaps more inbound links with high PR? Socially, we are pretty much engaging 50-60% of our audience, yet no link flow will count for our organic ranking sadly enough... Redirecting Domain / Maintaining Keyword Ranking
Right now we have two sites: "our-company.com" and "cool-widgets.com." We rank high for "cool widgets" searches due to our keyword-friendly URL, but we're merging everything into our newly-redesigned company site. Should we redirect the old "cool-widgets.com" homepage to "our-company.com" (to directly transfer the old PR and links), or would it be more prudent to redirect the old homepage to "our-company.com/cool-widgets" to keep the "cool widgets" keyword in the URL? This option seems like it would be good for maintaining organic search results, but it wouldn't pass the strong link backbone to the new site's homepage.

Google Sitelinks Search Box
For some reason, a search for our company name (“hometalk”) does not produce the search box in the results (even though we do have sitelinks). We are adding schema markup as outlined here, but we're not sure about: Will adding the code make the search bar appear (or at least increase the chances), or is it only going to change the functionality of the search box (to on-site search) for results that are already showing a search bar?

Webmaster Tools HTML Improvements Page Blank / Site Not Ranking Well
I have an ecommerce site that is not ranking well currently. It has about 1,000 pages indexed in Google but very few appear to be ranking. I normally find issues in Webmaster Tools HTML Improvements but for some reason it does not see a problem with the site. There are problems, trust me. Moz shows many issues. Google nothing! There is a problem somewhere but I am not seeing it. Why are HTML Improvements blank and the site not ranking? Am I in the dreaded sandbox? Any ideas? As we crawl your site, we check it to detect any potential issues with content on your pages, including duplicate, missing, or problematic title tags or meta descriptions. Which is better /section/ or section/index.php?
I have noticed that Google has started to simply link to /section/ as opposed to /section/index.php and I haven't changed any canonical tags etc. I have looked at my pages moz authority for the two /section/ = 28/100
