Getting a complete list of all incoming links

I'm trying to clean up my spam incoming links and can't find where to download a complete list. Google Webmaster Tools has a button to download "Sample Links" or "Latest Links" but they don't show them all.
Looking for wisdom from all the gurus out there.

Unfortunately neither OSE nor the link: command will give you a complete list of your links. I have had some sites where the list from WMT is 10x as many links as shown in OSE.
Here is how you get a list of links from WMT:
Click on Traffic, then "Links to your site". Then click on Download latest links. (see image below).
I have found that this gives a very full list.
Now, some will tell you that you will need to merge the list of links from WMT with ones you can get from OSE, ahrefs and Majestic. If you have less than 1000 links then I wouldn't worry about this.
If you did have a LOT of links to your site then I would probably use ahrefs to get a list and combine it with the one that WMT gives you.
A word of caution: You can easily shoot yourself in the foot by trying to clean up a link profile because you can end up removing links that are actually good links. I would not recommend doing this unless you have a warning of unnatural links in your WMT. If you feel that you have been affected by Penguin, then removing spammy links could help but at this point we haven't seen a whole lot of credible cases of recovery. So, be careful!

Webmaster Tools Latest Links goes back a couple years... should give u an idea of what's bad.. But that complete list no one has

I'd use http://www.opensiteexplorer.com, but you can also Google "link:youdomain.com" and get them in a SERP.
In Open Site Explorer, you can also sort/filter the list to find the less reputable sites linking to you and target them for evaluation first which is handy if you have hundreds of links to review.

Why are my webpages not getting indexed?
I want to figure out why a lot of my pages for my website are not getting indexed by google. I have installed the SEO plugin by Yoast to my wordpress website. Under the titles and meta section of the plugin options I have set categories and tags to noindex. In WMT, google is saying that all my category pages and most of my tag pages are not being indexed. I want to make sure that the reason these pages are not being indexed are because of the SEO plugin. I want to prevent duplicate content so that is the reason I have set my categories and tags to noindex. What is link Schemes?
Hello Friends, Today I am reading about link schemes on http://support.google.com/webmasters/bin/answer.py?hl=en&answer=66356 there are a several ways how to avoid Google penalties and also talk about the low quality links. But I can't understand about "Low-quality directory or bookmark site links" Is there he talked about low page rank, Alexa or something else?

Different links to to the same page
Hi, Based on the user's actions we post activity into users Facebook timeline. And each activity has link back to our particular page on our website. For example if original page was: www.Domain.com from Facebook timeline it would be like this: www.Domain.com?Ffb_action_ids=101508953168 Do you think this will have a negative effect on our page rankings as we will eded up having a lot of different URL's to the same page? www.Domain.com?Ffb_action_ids=101508953168 www.Domain.com?Ffb_action_ids=456788765609 etc.. Why are my links not being counted?
I have a site that has over 400 links going to it. When I use Moz open site explorer or any other SEO tool its says I have only 12 links. Does anyone know why this could be happening?

Redirect not picking up any link juice
Hi, We recently had a domain name change, as we had an established site we had all pages redirected to the new domain. This was over a month ago but despite the redirect SEOmoz doesn't recognise any links to and from the site. Is this due to simply time duration and SEOmoz can't pick up on any redirected info, or could there be a problem with the redirect? Thanks, Adam

How do I get rid of irrelevant back links pointing to missing pages on my site
Hi all, My site was hacked about a year ago and as a result I now have a ton of back links from irrelevant sites pointing to pages on my site that no longer exist. The followed back links section on the Competitive domain analysis tool shows about 3 pages worth of these horrible links. Internal Linking: Site-wide VS Content Links
I just watched this video in which Matt Cutts talks about the ancient 100 links per page limit. I often encounter websites which have massive navigation (elaborate main menu, side bar, footer, superfooter...etc) in addition to content area based links. My question is do you think Google passes votes (PageRank and anchor text) differently from template links such as navigation to the ones in the content area, if so have you done any testing to confirm?
