Complicated Question: Removing Spam Backlinks that were Not Requested

I'm new and seeking help with the following scenario:
1. Main site: is a domain.com established authority type site
2. Second site: is a domain.org (has robots.txt to no index) but someone obviously not site owner has done negative seo campaign against the .org domain and built spammy links to it. In fact, that's all that exist on this second domain because it is used for development purposes only right now.) No one would link to this one normally as it is just secondary domain used to protect trademark and for development use.) When searching for it by domain name it does not appear on first page for search results. Checking link profile the only links that show for domain.org are spam links.
Have contacted site/s where spam links were placed (no answer)
Main site domain.com and domain.org have same whois and hosted on the same server as they are owned by same company
Main site domain.com still appears first for its name but has lost some rankings. I am working to fix some technical issues ie: duplicate urls with CMS etc, but would like to find out what to do about the domain.org content that clearly has had someone target it with spammy non requested backlinks.)
domain.com has Google webmaster tools account, no messages about unnatural liking in those reports
1. I'm not sure I should add domain.org to GWT to see if there is an unnatural link penalty applied or if this would further connect the two domains through association.
If I could get some feedback/suggestions on what my options are with regards to making sure that the domain.org domain has a clean profile that would be most appreciated. Also because site owner has would like to begin using domain.org in the future for some unique content, but as it stands right now cannot because domain has been targed by poor backlinks.
Anyone else run into situation where the .org or .net versions were targeted by spammy backlinks even though the domains were not actively used?
What's the safest way to proceed? a) Concerned about possible co-penalty between main site domain.com and domain.org b) how to remove problems issues with domain.org so that owner can use it in future.

Ok another tricky situation. First of all, I would like to ask you to create a Google Webmaster Account with a new Gmail id for this Domain.org [since you are worried about the association, though I can assure you there is no such thing as association with a penalize website will incur penalty for other websites ].
_So, you need to create a Google Webmaster Tools account to figure out whether the website has got penalized by Penguin update. If you have received any message in Google Webmaster Tools account regarding link warning, you need to get all the spammy links removed before applying for a reconsideration request. However, if this is an algorithmic penalty, you need to give a try to Disavow Link option. _

Focus on the main domain and review the backlinks for that domain. If you identify any questionable links use the google disavow tool to submit information on those links.
Check the .org to ensure that the robots.txt no index is properly in place and none of the pages are getting indexed by Google.

I would write to Google explaining statically why you are doing it and how you think those links came about. I know that the system is set up so that if you're innocent like a competitor did that to you you would not be penalized.

Bad Backlinks to my website. Rankings Dropped
Hi guys, My name is Flavius and I work for a website named LaserPRocessing.ro from Romania. In april this year the site was infected with a virus and got around 1k bad backlinks. I found those backlinks on Moz Backlinks Tools. I added them on GSC disawow file. What next steps do you recommend to tell Google to block those links? Cheers!

Site Migration Question
Hi Guys, I am preparing for a pretty standard site migration. Small business website moving to a new domain, new branding and new cms. Pretty much a perfect storm. Right now the new website is being designed and will need another month, however the client is pretty antsy to get her new brand out over the web. We cannot change the current site, which has the old branding. She wants to start passing out business cards and hang banners with the new domain and brand. However, I don't want to be messing with any redirects and potentially screw up a clean migration from the old site to the new. To be specific, she wants to redirect the new domain to the current domain and then when the new site, flip the redirect. However, I'm a little apprehensive with that because a site migration from the current to the new is already so intricate, I don't want to leave any possibility of error. I'm trying to figure out the best solution, these are 2 options I am thinking of: DO NOT market new domain. Reprint all Marketing material and wait until new domain is up and then start marketing it. (At cost to client) Create a one pager on new domain saying the site is being built & have a No Follow link to the current site. No redirects added. Just the no follow link. I'd like option 2 so that the client could start passing out material, but my number one concern is messing with any part of the migration. We are about to submit a sitemap index to Google Search Console for the current site, so we are just starting the site migration. What do you guys think?

Questions About Link Detox
Greetings: In April of 2014 an SEO firm ran a link removal campaign (identified spammy links and uploaded a disavow). The overall campaign was ineffective and MOZ domain rank has fallen to 24 from about 30 in the last year and traffic is 20% lower. I purchased a basic package for Link Detox and ran a report today (see enclosed) to see if toxic links could be contributing to our mediocre rankings. As a novice I have a few questions for you regarding this the use of Link Detox: -We scored a domain wide detox risk of 1,723. The site has referring root domains with 7113 links to our site. 121 links were classified as high audit priority. 56 as medium audit priority. 221 links were previously disavowed and we uploaded a spreadsheet containing the names of the previously disavowed links. We had LinkDetox include an analysis of no-follow links as they recommend this. Is our score really bad? If we remove the questionable links should we see some benefit in ranking? -Some of the links we disavowed last year are still linking to our site. Is it worthwhile to include those links again in our new disavow file? -Prior to filing a disavow we will request that Webmaster remove offending links. LinkDetox offers a package called Superhero for $469.00 that automates the process. Does this package effectively help with the entire process of writing and tracking the removal requests? Do you know of any other good alternatives? -A feature called "Boost" is included in the LinkDetox Super Hero package. It is suppose to expedite Google's processing of the disavow file. I was told by the staff at Link Detox that with Boost Google will process the disavow within a week. Do you have any idea if this claim is valid??? It would be great if it were true. -We never experienced any manual penalty from Google. Will uploading a disavow help us under the circumstances? Thanks for your feedback, I really appreciate it!!! Removing Parameterized URLs from Google Index
We have duplicate eCommerce websites, and we are in the process of implementing cross-domain canonicals. (We can't 301 - both sites are major brands). So far, this is working well - rankings are improving dramatically in most cases. However, what we are seeing in some cases is that Google has indexed a parameterized page for the site being canonicaled (this is the site that is getting the canonical tag - the "from" page). When this happens, both sites are being ranked, and the parameterized page appears to be blocking the canonical. The question is, how do I remove canonicaled pages from Google's index? If Google doesn't crawl the page in question, it never sees the canonical tag, and we still have duplicate content. Example: A. www.domain2.com/productname.cfm%3FclickSource%3DXSELL_PR is ranked at #35, and B. www.domain1.com/productname.cfm is ranked at #12. (yes, I know that upper case is bad. We fixed that too.) Page A has the canonical tag, but page B's rank didn't improve. I know that there are no guarantees that it will improve, but I am seeing a pattern. Page A appears to be preventing Google from passing link juice via canonical. If Google doesn't crawl Page A, it can't see the rel=canonical tag. We likely have thousands of pages like this. Any ideas? Does it make sense to block the "clicksource" parameter in GWT? That kind of scares me.

Manual reconsideration request not going away.
Hello fellow Mozzers. I am in need of the support from a knowledgeable community, my brain is hurting over this query and is not providing any answers! So I have got my fingers crossed that someone can spot the issue of why a website I am responsible for has been bumped out of the Google search results. In March this website (www.message me for details.com) lost all keyword rankings and also all brand terms. Action was taken to remove unnatural links as you can see from the timeline below these links have been removed. The manual review request has come back from Google and now seems to indicate the reason for the serps removal is due to 'some or all of your pages still violate our quality guidelines', which makes me think it the website itself as well and links that were causing the issue. So what has happened so far? 9 March - Google Webmaster Tools notice of detected unnatural links to www.message me for details.com 20 May - All 'unnatural' links that could not be removed by contacting website owners were compiled and added to the disavow tool. 29 May - Manual resubmission request submitted. 6 June - The following message received (see end of post): 18 June - updated disavow request submitted - roughly 40-50% links removed. 27 June – Manual review requested. 2 July - The following message received (see end of post): So after reviewing thousands of links and removing any poor-quality links, contacting webmaster and when not ale to remove manually I have added to a disavow list. Although their is a chance I have missed something in the link reviews but I am pretty confident that anything that could be considered spammy as been removed or disavowed. I have also used the tech crawl tool and there are no issues showing up there. I am at a lose as to what is cauing this issue. I need some advice on what steps to take next..
