Indexed non existent pages, problem appeared after we 301d the url/index to the url.

I recently read that if a site has 2 pages that are live such as:
http://www.url.com/index and http://www.url.com/ will come up as duplicate if they are both live...
I read that it's best to 301 redirect the http://www.url.com/index and http://www.url.com/. I read that this helps avoid duplicate content and keep all the link juice on one page.
We did the 301 for one of our clients and we got about 20,000 errors that did not exist. The errors are of pages that are indexed but do not exist on the server.
We are assuming that these indexed (nonexistent) pages are somehow linked to the http://www.url.com/index
The links are showing 200 OK.
We took off the 301 redirect from the http://www.url.com/index page however now we still have 2 exaact pages, www.url.com/index and http://www.url.com/.
What is the best way to solve this issue?

What are some examples of the "non-existent" URLs that are getting indexed, Bryan?
It's going to be pretty hard to diagnose this without actually seeing the site.

Hi I am afraid this is not the issue. It is not an endless loop, usually an endless loop will not let the site load, it keeps redirecting and you can never land on a page... This is not the case. But thank you for your efforts you get a +1

Page must be internally linked to get indexed?
If a there is page like website.com/page; I think this page will be indexed by Google even we don't link it internally from anywhere. Is this true? Will it makes any difference in-terms of "indexability" if we list this page on sitemap? I know page's visibility will increase when link from multiple internal pages. I wonder will there be any noticeable difference while this page is listed in sitemap.

Removing pages from index
My client is running 4 websites on ModX CMS and using the same database for all the sites. Roger has discovered that one of the sites has 2050 302 redirects pointing to the clients other sites. The Sitemap for the site in question includes 860 pages. Google Webmaster Tools has indexed 540 pages. Roger has discovered 5200 pages and a Site: query of Google reveals 7200 pages. Diving into the SERP results many of the pages indexed are pointing to the other 3 sites. I believe there is a configuration problem with the site because the other sites when crawled do not have a huge volume of redirects. My concern is how can we remove from Google's index the 2050 pages that are redirecting to the other sites via a 302 redirect?

Domaim.com/jobs?location=10 is indexed, so is domain.com/jobs/sheffield
Whats the best way you'd tackle that problem? I'm inheriting a website and the old devs had multiple internal links pointing to domain.com/jobs?location=10 (plus a ton of other numbers assigned to locations) and so they've been indexed. I usually use WMTs parameter tool but I'm not sure what the best approach would be other than that. Any help would be appreciated!

Town and County pages taking months to index.
Hi, At http://www.general-hypnotherapy-register.com/regional-hypnotherapy-directory/ we have a load of town and county pages for all of the hypnotherapists on the site a) I have checked all of these links and they are spiderable. b) About a month back I noticed after the site changes, not entirely sure why, but the site was generating rogue pages, eg http://www.general-hypnotherapy-register.com/hypnotherapists/page/5/?town=barnsley instead of http://www.general-hypnotherapy-register.com/hypnotherapists/?town=barnsley We have added meta no index, no follow to these rogue pages around 4 weeks ago..however these pages still have a google cache date of Oct 4th predating these meta changes c) There are examples of the pages we do want, indexed, and ranking too on page 1, site:www.general-hypnotherapy-register.com/hypnotherapists eg http://www.general-hypnotherapy-register.com/hypnotherapists/?town=ockham however these pages are few and far between, these have a recent google cache date of Nov 1 **d) **The xml sitemap has all of the correct URLS, but in webmaster tools, the amount of pages indexed has been stubbornly flat at 2800 out of 4400 for 4 weeks now e) Query Paramaters: for ?town and ?county in webmaster tools, are set to Yes/Specifies Would love any suggestions, Thanks. De Index Section of Page?
Hey all! We're having a couple of issues with a certain section of our page that we don't want to index. Basically, our cross sells change really quickly, and big G is ranking them and linking to them even when they've long gone. Is it possible to put some kind of no index tag for a specific section of the page? Webmaster Tools Zero URLs in Web Index Overnight
All, Strange occurrence: My WM Tools shows 0 URLs in the web index. It was 930 something yesterday. Any ideas as to why? Any fixes? I recently changed the preferred domain. Any help would be appreciated.
