Best links not showing up

I was wondering why some of my best (high-ranking) links don't show up either in Open Site Explorer or Majestic SEO's backlinks tool. Does Google even see them?

When did you acquire the link?
Some links dont show up for a while, i have experienced that myself, I guess it depends on when your last crawl was. For example Seomoz shows my backlink profile different then what my webmaster tools show.
So segway into the tool i would recommend to check is signing up for webmaster Tools.

when buying used domains, how do i see the links pointing to that domain? Sometimes the open site explorer doesn't show any links to the domain, especially if the domain is parked. Obviously a domain for sale with 1000 domains linking to it has lots of SEO Value right? Thanks mozzers!

Do links from between common sites you run count as "bad" links?

Iv recently been asked to review a group of sites. There are 3 sites, each of these sites has a link to the other two sites within the footer or the navigation.
These site are about a similar topic each provides a different perceptive or aims at a specific section of the industry so its not like the links are to irreverent sites. However because the links are in a global section they are repeated thousands of times on each site and count for a large proportion of the link profile to each site, I don't think this is good practise and I want to remove them or at least add a no-follow but my client insists they are relevant to each other and doesn't not want the links removing. What would be best in this situation? remove them? no-follow them? or leave them? Thank you in advance,

Paying for a Link
I realize it is bad to pay for a link but is it bad to pay for a link on a page that ranks you 1 to 10 againist your competitor, shows a screen shot of your and lists Pros and Cons of your site? Is this sort of paid link different somehow?

Reciprocol Links
Am I correct in stating that linking to every article about your company is a bad idea. I see a lot of sites with followed links to the articles that link to them. Is this not devaluing the link? I've been recommending removing the links or no indexing the page and no following the links. Any thoughts would be greatly appreciated.

What is the best way to transfer a sites link juice.
We have been building a new website for one of our clients which he wants it to replace an existing website which will be taken down shortly. The existing site has a reasonable amount of inbound links and we would like to redirect that link juice to the new website, can anyone tell me what the best way to do this would be. Thanks Fraser

Linking articles to each other
I've been using white-hat article marketing to post original content about my niche to credible article directories (yes, I realize many of them were recently devalued). My question is: Is it a good or bad idea to have future articles link to older articles, as a way to increase the chances of having the older articles indexed, or increasing the amount of link juice they pass to my site (since they point to my site)? I get 2 links per article and was thinking of using 1 to point to a prior (related) article, and the other to point to my site.
