Doubt with no follow links: disavow or no action?

We have a google penalty (artificial links)
we have checked our link profile with link detox, and we found that a group of links that has no follow tag have been classified as toxic (stats websites mostly). But should we remove those links or what? They are no follow, it shoud be enough.
Should we include this links on the spreadsheet anyway? Should we include and add "no action taken"?
How would you proceed in that case?
Note: I know link detox is not great, but it helped us to collect data. But we have now to make decisions about the results, and I'm new on this and I have doubts. I would appreciate your help

It really depend on what those 'no follow' links are. Generally they cannot hurt you, but if they are done in a manipulative way eg mass blog comments, and furthermore if they are on bad sites - then they can hurt you - see Matt Cutts video with more info on this: http://www.youtube.com/watch?v=QSEqypgIJME

Don't worry about nofollow links.
The only time to be concerned is if there is a possibility they could be changed to dofollow in the future or that they exists as dofollow links elsewhere on the site.
There is no problem listing them in your disavow file, sometimes its safer to do this for a poor quality domain. Removing them is not necessary, it may speed the recovery process up by removing them if they were dofollow but as they are nofollow I would not bother.

Penguin Apply To Internal Linking?
Is Penguin focused primarily on backlinks or does it also assess internal linking/anchor text? We've lost about 3,000 visitors a month since the rolling updates were implemented. I'm always careful not to over-react to algo updates but enough time has passed that I think the dust has settled. I try to stay white in all I do but I think if I've over-done anything its the internal linking related products/categories with exact match. My backlink profile also has an over-abundance of affiliate links but that's kind of out of my hands isn't it?

Should We Link To Our News?
We just started an "In the News" section on our webpage. We are not sure what would be the best for SEO purposes. Should we link to the news websites that have the stories about our company, even if they have no link bank? Or should we just take screenshots of the news article and only link to articles that link back to us (this is what we a currently doing)? Here is our news page, http://www.buyautoparts.com/News/

Are Navigation links different to static links
We are trying to reduce the number of links on our homepage. We could remove some fly out navigation links, We rank 1st on Google for some of these links. Would removing these hurt our SEO. The links are accessible 1 level down if we remove the homepage.

Create a link or redirect?
We have 60 demo movie pages on our site. We no longer link to these movie pages internally, because they are outdated; however, a lot of our partner companies are still linking to these pages. Some of these pages will have 10-15 linking root domains and a page authority of 30+... so pretty decent authority. These pages only include a movie on the pages, no links. I am trying to pass some of the link juice from these pages to other pages on our site. I am wondering if I should: A)Include transcripts on these pages, then link back to our current product page or solution pages? B)Set up redirects from these pages to a product or solution page? C)Set up a redirect to our homepage? Any advice? Thanks, Mike

Best internal linking structure?
We are considering implementing a site-wide contextual linking structure. Does anyone have some good guidelines / blog posts on this topic? Our site is quite (over 1 million pages), so the contextual linking would be automated, but we need to define a set of rules. Basically, if we have a great page on 'healthy recipes,' should we make every instance of the word 'healthy recipes' link back to that page, or should we limit it to a certain number of pages?

Seasonal links, seasonal ranks
As the garden season begins to wane I notice yet again how my ranking for some garden specific terms - eg ' garden tealight holders' start to rise again.Since I am doing nothing much I can only assume that my competitors have moved their focus to more winter based merchandise. Does anyone have a good understanding of how some websites are able to acheive high rankings during peak season only? I am assuming they are buying advertising (with the follow) for say 3 months before the season peak and manipulating internal linking to direct link juice from one section of the website to the other. Is this strategy risky. Has Google ever made mention of this issue?
