Changing my website's navigation. Will it have adverse effects on ranking in the SERPs?

Yes its a drastic change in navigation and I took a dive in the SERPS.
I am still trying to figure out the cause of this.

I'm not sure if you've already gotten a response on this, but I actually just went through a similar situation recently. We changed the navigation structure of the site (e-commerce marketplace) significantly, such that previous category URLs that were already ranked (some no longer existed), were removed. I'm not sure how significant a change in your site's navigation you're intending to make, and whether it was as drastic as ours.
We definitely saw negative effects from the change in the site structure, but it lasted for about 2 weeks or so. Our site was really new, only 6 months old at that point, so it took us a significant amount of time to recover from the navigation structure change. Back then, while desperately searching for a solution, I found this article, it might come in handy for you too. Hope it helps!

Weird 404 Error URL's - Where to redirect?
For some reason, I end up with a bunch of weird 404 error URLs like these. /KRVWZ/SVfSZ/ /wp-content/upl /MKWTZ/RKYQZ/ /wp-content/upload What should I do with them? Ranking problem.
Hello, Using Moz I can see that my ranks for my site ZenPlugs.com for keywords such as 'ear plugs' and 'molded ear plugs' and several other keywords aren't as high as other sites with similar DAs. I can't see why, am I missing something? Many thanks, Toby

Should I change PDF content?
Hi everybody, My Website is ranking well for several keywords and long-tail keywords. However, all these visits are going directly to some .PDF guides that exist on our products and information on industry sectors the company is based around. I feel the PDF's are bad simply because they dont offer easy interaction with the rest of the website. I am considering making each PDF into a webpage but am not 100% sure of the pro's and cons of doing so. I will still need to the PDF's accessible for user to download but don't want my new webpages to get tagged as duplicate content. Is it possible to,

2 - make google aware that I want the webpage not the PDF to be the "ranking" page What is the likely hood of destroying my rank for these keywords on the PDF by making these changes and then not being able to rank the webpage for the same keywords? Rankings going down and down. Help!

Relaunch website
Our website was hosted at domain X , the webdesigner decided to host the new website at domanin Y We ranked very wel for specific keywords with domain X. We lost all our rankings with the new domain Y The webdesigner did not redirect domain X to domain Y !!! Everything happened 4 weeks ago What to do ? My proposal , installing old wbsite again on domain X and redirect domain Y to X Or is there a better solution to get the rankings back ?

Nofollow in global navigation?
Currently planning our site architecture and little confused over the management of our global navigation To benefit from the maximum link juice to our 50-100 most important pages we are going to incorporate links to these from our homepage as part of the global navigation. Now I understand we want nice, flat architecture; however; on these sub pages we may one day want to place another 100 of so links on these to another category level. The problem I see arising is if we already have a bunch of links as part of our global navigation we are going to dilute the links on any sub category pages. Now Im guessing the solution to is nofollow the global navigation on all pages other than the homepage? or do the bots recognize a global navigation as such and is able to handle this issue already?
