URL Formatting for Internal Link Tagging

After doing some research on internal campaign link tagging, I have seen conflicting viewpoints from analytics and SEO professionals regarding the most effective and SEO-friendly way to tag internal links for a large ecommerce site.
It seems there are several common methods of tagging internal links, which can alter how Google interprets these links and indexes the URLs these links point to.
- Query Parameter - Using ? or & to separate a parameter like cid that will be appended to all internal-pointing links. Since Google will crawl and index these, I believe this method has the potential of causing duplicate content.
- Hash - Using # to separate a parameter like cid that will be appended to all internal-pointing links.
- Javascript - Using an onclick event to pass tracking data to your analytics platform
- Not Tagging Internal Links - While this method will provide the cleanest possible internal link paths for Google and users navigating the site and prevent duplicate content issues, analytics will be less effective.
For those of you that manage SEO or analytics for large (1 million+ visits per month) ecommerce sites, what method do you employ and why?
Edit* - For this discussion, I am only concerned with tagging links within the site that point to other pages within the same site - not links that come from outside the site or lead offsite.

Thanks for the answer. I will be using Ensighten to manage the link tagging, so any of the options I presented can be utilized.
Have you found any negative consequences associated with using the query parameter to tag internal links, such as duplicate pages indexed? Or does the Webmaster Tools setup and canonical tags eliminate the chance for this happening?
The query parameter is also used in the URL outside of tagging (for sorting, brand, and other refiners). Is it possible to specify that you want certain query parameter-appended URLs crawled and not others?

I manage a large traffic ecommerce website and use Google Tag Manager to tag all internal links for review in GA.
If you want to use a query parameter, which I also actively use, you can apply settings in Google Webmaster Tools to ignore them and not cause duplicate content issues.

When I click an outgoing link from Analytics - why are they all broken?
On one of my websites, if I visit the Behavior > Site Content section of Anayltics any link I try to open is broken. Google Analytics is appending the domain before every URL causing it to open in a popup but as a broken link. Example: Trying to click a link to a page on the website at this URL: http://www.thisisanexample.com/test.html But in the Analytics popup browser this is what it tries to load: www.thisisanexample.comhttp://www.thisisanexample.com/test.html So I can't preview any of the content within Google Analytics. I feel like this is a settings issue somewhere... Any ideas?

Adding a Query String to a Static URL is that good or bad?
I just went through this huge process to shorten my URL structure and remove all dynamic strings. Now my analytics team wants to add query strings to track clicks from the homepage. Is this going to destroy my clean url structure by appending a query string to the end of the URL structure.

If Links not in GWT does that mean they havent been Indexed yet?
Hi we have had some success recently with increased rank positions, so I am trying to find our what's caused it? Am I correct in thinking that if google hasnt listed any new links in my GWT account that it hasnt indexed them yet and therefore not impacting my rankings? Thanks Ash

Google Analytics VS target="_blank" internal links: How much wrong is it?
I am working on an e-commerce website, and our CEO is sure that having target="_blank" in internal search result is boosting the conversion (not sure, but it's not an issue at the moment). The problem is that Google Analytics sees all URLs visited from search results as entrances/direct visits, hence the Booking Funnel Tracking does not work as it was supposed to. Is there any way to recover the tracking? Or we shall get the rid of target="_blank" attribute?

Changed URL's, traffic dropped from 2k week to 1K week. Need advice!
Hi Mozers, I recently changed my URLs for my ecommerce site and my traffic went from 2,000 visitors a week to 1,000 visitors a week, over a 3 week period. Traffic is down, so are unique Kwds. I need advice on why this happened and what I should do moving forward. To brief, I have a ecommerce website, www.ecustomfinishes.com. I noticed pattern that a lot of my URLs with a unique URL structure (URL.Com/ProductDescription/ProductName) were getting a lot of entrances ~30-50 a month, and others that followed the path of my subcategory (URL.com/SubCat/Product) were getting 0-3 entrances a month. The seo pattern was that those with unique product URLs were hitting long tail Kwds, and those URLs with /subcategory/product were getting far less traffic. I changed 150 or so urls to be unique. Good idea, I thought. Since then: CON: Since then my traffic dropped from 2200 visitors a week to 1100 visitors a week. -25% week to week, over 3 weeks CON: # of non-paid keywords sending visits: -25% week to week, over 3 weeks PRO: my Urls receiving entrances +10% week to week, over 3 weeks REF: http://imgur.com/GwZT8 Question: What are your best suggestions moving forward? What is the SEO Impact of Adding a Directory to URL
I would like to add a new directory named “products” for all of the product detail pages on my site. Instead of having the URL for a product be “mysite.com/product-details-page.aspx” we would like to change it to “mysite.com.com/products/product-detail-page.aspx.” I want to do this to enable us to add product pages to our traffic funnel analysis by filtering visits to the "product" directory - right now we can't track visits to product pages in the funnel because they are just one-off the main site. I know this change will require redirects for every single product. Is there anything else that needs to be done? My main question is, will this change negatively impact the SEO value of the product pages? We have several product pages ranking in the SERPs, and I don't know if pushing them one directory further will change that. Thanks for your input!
