301 Redirect Showing Up as Thousands Of Backlinks?

Hi Everyone,
I'm currently doing quite a large back link audit on my company's website and there's one thing that's bugging me.
Our website used to be split into two domains for separate areas of the business but since we have merged them together into one domain and have 301 redirected the old domain the the main one.
But now, both GWT and Majestic are telling me that I've got 12,000 backlinks from that domain? This domain didn't even have 12,000 pages when it was live and I only did specific 301 redirects (ie. for specific URL's and not an overall domain level 301 redirect) for about 50 of the URL's with all the rest being redirected to the homepage. Therefore I'm quite confused about why its showing up as so many backlinks - Old redirects I've done don't usually show as a backlink at all.
UPDATE: I've got some more info on the specific back links. But now my question is - is having this many backlinks/redirects from a single domain going to be viewed negatively in Google's eyes? I'm currently doing a reconsideration request and would look to try and fix this issue if having so many backlinks from a single domain would be against Google's guidelines.
Does anybody have any ideas? Probably somthing very obvious.

in relation to my earlier point about not all redirects showing as backlinks, I found out earlier that our developer has been migrating our old domains over to a new server (which subsequently removed the 301 redirect) and therefore the reason some of my 301 redirects weren't showing as backlinks was because they had been removed! (I've put them back in place now). So thanks for your response as It encouraged me look further into this, resulting in the above findings!

I sincerely hope not, as I am about to redirect most of my main website.
It is a common thing for websites to do a wholesale redirect of pages, whether to change domains or better structure the site. Matt Cutts said a few years back that there is no problem with this, even with sites of 100,000 pages and I have not heard anything to contradict this.

Hi Linda,
It seems only some 301 redirects show up on my websites backlink profile. Perhaps this is an issue with these 301 redirects thats causing it, rather than the backlink software!
I've done some more digging in terms of the specific URL's and I now have more of an idea why there are so many there. My question now is; Is having so many URL's redirected like this a negative thing in Google's eyes?

My redirects from old domains show up as back links, which makes sense--it is a case of a link from one domain to a different domain. So if you redirected all of those pages to your new site, you'd see a lot of links. As far as why it would be more pages than you had, take a look at the links and see what they are. Maybe you had different versions of pages that are showing up as separate links?

Is domain authority lost if you create a 301 redirect but mark it as noindex, nofollow?
Hi everyone, Our company sells products in various divisions. While we've been selling Product A and Product B under our original brand, we've recently created a new division with a new domain to focus on a Product B. The new domain has virtually no domain authority (3) while the original domain has some (37). We want customers to arrive on the new domain when they search for key search terms related to Product B instead of the pages that previously existed on our main website. If we create 301 redirects for the pages and content on the main site and add noindex, nofollow tags, will we lose the domain authority that we have from our original domain because the pages now have the noindex, nofollow tags? I read a few blog posts from Moz that said there isn't any domain authority lost with 301 redirects but I'm not sure if that is true if the pages are noindex, nonofollow. Google Is Indexing my 301 Redirects to Other sites
Long story but now i have a few links from my site 301 redirecting to youtube videos or eCommerce stores. They carry a considerable amount of traffic that i benefit from so i can't take them down, and that traffic is people from other websites, so basically i have backlinks from places that i don't own, to my redirect urls (Ex. http://example.com/redirect) My problem is that google is indexing them and doesn't let them go, i have tried blocking that url from robots.txt but google is still indexing it uncrawled, i have also tried allowing google to crawl it and adding noindex from robots.txt, i have tried removing it from GWT but it pops back again after a few days. Any ideas? Thanks!

Will 301 Redirects Slow Page Speed?
We have a lot of subdomains that we are switching to subfolders and need to 301 redirect all the pages from those subdomains to the new URL. We have over 1000 that need to be implemented. So, will 301 redirects slow the page speed regardless of which URL the user comes through? Or, as the old urls are dropped from Google's index and bypassed as the new URLs take over in the SERPs, will those redirects then have no effect on page speed? Trying to find a clear answer to this and have yet to find a good answer

Is a 301 Redirect and a Canonical Tag on Uppercase to Lowercase Pages Correct?
We have a medium size site that lost more than 50% of its traffic in July 2013 just before the Panda rollout. After working with a SEO agency, we were advised to clean up various items, one of them being that the 10k+ urls were all mixed case (i.e. www.example.com/Blue-Widget). A 301 redirect was set up thereafter forcing all these urls to go to a lowercase version (i.e. www.example.com/blue-widget). In addition, there was a canonical tag placed on all of these pages in case any parameters or other characters were incorporated into a url. I thought this was a good set up, but when running a SEO audit through a third party tool, it shows me the massive amount of 301 redirects. And, now I wonder if there should only be a canonical without the redirect or if its okay to have tens of thousands 301 redirects on the site. We have not recovered yet from the traffic loss yet and we are wondering if its really more of a technical problem than a Google penalty. Guidance and advise from those experienced in the industry is appreciated.

How to 301 redirect old wordpress category?
Hi All, In order to avoid duplication errors we've decided to redirect old categories (merge some categories).

In the past we have been very generous with the number of categories we assigned each post. One category needs to be redirected back to blog home (removed completely) while a couple others should be merged. Afterwords we will re-categorize some of the old posts. What is the proper way to do so?

Why is my Crawl Report Showing Thousands of Pages that Do Not Exist?
Hi, I just downloaded a Crawl Summary Report for a client's website. I am seeing THOUSANDS of duplicate page content errors. The overwhelming majority of them look something like this: ERROR: http://www.earlyinterventionsupport.com/resources/parentingtips/development/parentingtips/development/development/development/development/development/development/parentingtips/specialneeds/default.aspx This page doesn't exist and results in a 404 page. 301 Redirect With A Message And Delay
Hello, I'd like to sell a site I own. I'd like the site to be redirected to the buyers site with a 301 redirect. But I'd like the viewer to be informed that the site was purchased by this company and they will be redirect in 5 seconds.I'd like for the redirect to be a complete 301 and pass as much linklove as possible. How to ask for a backlink?
