301 Redirect Showing Up as Thousands Of Backlinks?

Hi Everyone,
I'm currently doing quite a large back link audit on my company's website and there's one thing that's bugging me.
Our website used to be split into two domains for separate areas of the business but since we have merged them together into one domain and have 301 redirected the old domain the the main one.
But now, both GWT and Majestic are telling me that I've got 12,000 backlinks from that domain? This domain didn't even have 12,000 pages when it was live and I only did specific 301 redirects (ie. for specific URL's and not an overall domain level 301 redirect) for about 50 of the URL's with all the rest being redirected to the homepage. Therefore I'm quite confused about why its showing up as so many backlinks - Old redirects I've done don't usually show as a backlink at all.
UPDATE: I've got some more info on the specific back links. But now my question is - is having this many backlinks/redirects from a single domain going to be viewed negatively in Google's eyes? I'm currently doing a reconsideration request and would look to try and fix this issue if having so many backlinks from a single domain would be against Google's guidelines.
Does anybody have any ideas? Probably somthing very obvious.

Thanks for your clarification on that Linda, that does make sense I just had to be sure!
in relation to my earlier point about not all redirects showing as backlinks, I found out earlier that our developer has been migrating our old domains over to a new server (which subsequently removed the 301 redirect) and therefore the reason some of my 301 redirects weren't showing as backlinks was because they had been removed! (I've put them back in place now). So thanks for your response as It encouraged me look further into this, resulting in the above findings!

I sincerely hope not, as I am about to redirect most of my main website.
It is a common thing for websites to do a wholesale redirect of pages, whether to change domains or better structure the site. Matt Cutts said a few years back that there is no problem with this, even with sites of 100,000 pages and I have not heard anything to contradict this.

Hi Linda,
It seems only some 301 redirects show up on my websites backlink profile. Perhaps this is an issue with these 301 redirects thats causing it, rather than the backlink software!
I've done some more digging in terms of the specific URL's and I now have more of an idea why there are so many there. My question now is; Is having so many URL's redirected like this a negative thing in Google's eyes?

My redirects from old domains show up as back links, which makes sense--it is a case of a link from one domain to a different domain. So if you redirected all of those pages to your new site, you'd see a lot of links. As far as why it would be more pages than you had, take a look at the links and see what they are. Maybe you had different versions of pages that are showing up as separate links?

Is it possible to avoid redirect of penalties for 301 forwards?
We have been doing a good amount of competitive research lately and have noticed sites that have been changing their TTLD quite often to escape manual penalties / DCMA filings. An example evolution: brandterm.com -> brandterm.bz -> brandterm.me These competitors are able to quickly rank for money keywords in the top 3 soon after another domain switch. What we have noticed is that while its obvious they received Google penalties they continue to 301 redirect the old domains to the new ones. We have experienced first hand that penalties travel along domains with 301 redirects. Does anyone have an explanation how these companies are able to achieve quickly high volume of organic search while 301-redirecting from burnt domains? The only option I see is to disavow all previous domains in GWT to be able to employ 301 redirects without risking carrying over the penalty. Are there other theories ppl can think of? T

301 v/s 302 Redirection on Homepage (Multilingual)
Hello, Our website: http://www.luxresorts.com currently has a default 302 redirection to http://www.luxresorts.com/en. We would like to do a 301 redirection instead of a 302 to http://www.luxresorts.com. Our concern is that the site is multilingual and we wonder what effect would the 301 redirection have on search engine crawlers and how would this appear on SERP. When a search is done on Google.com, the English version of our website appears and when on Google.FR, the French version appears. Would the 301 redirection change the way our website appear on Google? Grateful if you could help us out in understanding the pros and cons/best practices for our concern. Thanks in advance. Aged domain and 301 redirect? (11 year old domain)
Hey everyone, I'm about to launch a new website for an accounting firm. They currently have a website, which has an 11 year old domain. They are doing very well locally for SEO, and i'm guessing it's because of the aged domain, as their website is very badly built, and contains almost no content. They would like to launch the new site with a simpler, easier to remember domain. If i launch the new site, point the aged domain using a 301 redirect, and do redirects for all of the old pages to the newer versions of them, is there a chance the company will lose their current SEO rankings? When Google's WMT shows thousands of links from a single domain... Should they be removed?
Hi, Looking at Google's WMT "links to your site" it shows few sites that have thousands of links pointing to mine. There are actually only 1-2 links pointing to me from a site that Google shows 2000.

Should 301 Redirects be used only in cross domains or also internally?
In the following video with Cutts: http://youtu.be/r1lVPrYoBkA he explains a bit more about 301 redirects but he only talks about cross sites. What about redirecting internally from a non-existing product in a store to a new similar existing product?
