Malicious links on our site indexed by Google but only visible to bots

We've been suffering from some very nasty black hat seo. In Google's index, our pages show external links to various pharmaceutical websites, but our actual live pages don't show them. It seems as though only certain user-agents see the malicious links. Setting up Screaming Frog SEO crawler using the Googlebot user agent also sees the malicious links.
Any idea what could have caused this or how this can be stopped? We scanned all files on our webserver and couldn't find any of malicious links. We've changed our FTP and CMS passwords, is there anything else we can do?

Thanks for your help. The problem seems to be fixed by doing the following:
- Restore backup
- Change all relevant passwords
- Fetch and crawl all affected pages
- Get malicious URL's on our domain in Google's index removed from Google's index

Without looking in more detail, it is almost impossible to say how it has been done, but there are so many dirty tricks out there.
Is the site running on Wordpress? Do you want to PM me an example to have a look at?

Fix Bad Links in Google
I have a client who had some grey hat SEO done in the past. Some of their back links aren't from the best neighborhoods. Google didn't seem to mind until 9/28, when they literally disappeared for all searches except for their domain name. Google still has their site indexed, but it's just not showing up. There are no messages in Webmaster Tools. I know Bing has the tool where you can disavow bad links and ask them to discount them. Google doesn't have such a tool, but what is the strategy when you don't have control over the link sources, such as in blog comments? Could this update have been a delayed Penguin ranking change from the latest Penguin Update on the 18th? http://www.seomoz.org/google-algorithm-change Any advice would be greatly appreciated. Someone COPIED my entire site on Google- what should I do?
I purchased a very high ranked and old site a year or so ago. Now it appears that the people I purchased from completely copied the site all graphics and content. They have now built that site up high in rankings and I dont want it to compromise my site. These sites look like mirror images of each other What can I do?

Best way to handle SEO error, linking from one site to another same IP
We committed an SEO sin and created a site with links back to our primary website. Although it does not matter, the site was not created for that purpose, it is actually "directory" with categorized links to thousands of culinary sites, and ours are some of the links. This occurred back in May 2010. Starting April 2011 we started seeing a large drop in page views. It dropped again in October 2011. At this point our traffic is down over 40% Although we don't know for sure if this has anything to do with it, we know it is best to remove the links. The question is, given its a bad practice what is the best fix? Should we redirect the 2nd domain to the main or just take it down? The 2nd domain does not have much page rank and I really don't think many if any back-links to it. Will it hurt us more to lose the 1600 or so back links? I would think keeping the links is a bad idea. Thanks for your advice!

If a site is punished by google like -30, or -60, are the link from that site efficient?
Like this way, if I build a blog and in some situation, the blog is punished by google as some reason I don't know, all the rank dropped and got the -30 punishment.
