Malicious links on our site indexed by Google but only visible to bots

We've been suffering from some very nasty black hat seo. In Google's index, our pages show external links to various pharmaceutical websites, but our actual live pages don't show them. It seems as though only certain user-agents see the malicious links. Setting up Screaming Frog SEO crawler using the Googlebot user agent also sees the malicious links.
Any idea what could have caused this or how this can be stopped? We scanned all files on our webserver and couldn't find any of malicious links. We've changed our FTP and CMS passwords, is there anything else we can do?

Thanks for your help. The problem seems to be fixed by doing the following:
- Restore backup
- Change all relevant passwords
- Fetch and crawl all affected pages
- Get malicious URL's on our domain in Google's index removed from Google's index

Without looking in more detail, it is almost impossible to say how it has been done, but there are so many dirty tricks out there.
Is the site running on Wordpress? Do you want to PM me an example to have a look at?

Bad backlinks is it possible that Google is penalizing me?
Hi guys, since December I'm receiving thousands of bad backlinks from websites that copy my content and content from other websites. I also noticed a drop in the organic visits each month. Is it possible that Google is penalizing me for those backlinks? I know that I can ask the webmaster to remove the links but I don't believe that they will do. Look like it's a robot that does all this automatically. Should I use the Google disavow tool? Any other ideas?

Is this negative SEO? Should I disavow these links?
We have been doing our own internal link building for the last year and getting nice backlinks. As of the last few days, ahrefs is showing a lot of new links that seem very spammy. We have not hired anyone to do link building for us, and these are all being created on these sites under the same user name. There is a good amount of them popping up, and I fear we will be subjected to a google pentalty for unnatural links if its not addressed. My first question is, am I correct thinking this is negative seo, and not some random sites that picked up our content and is going across their affiliate websites? If so, then should I preemptively disavow all these links? Are there any good ways to stop this? How can I track who is placing these garbage links? Here are some examples of these bad links. I know I can find the webmaster via a whois but I think that really wont get me anywhere, but I could be wrong. Is this website being punished by Google?
Hi, I just took over the SEO for a friend of mine's website. Is this website being punished by Google? It has a strong link score, the homepage needs work as far as Key wording goes but it does not appear in Google's top 100 for any keyword. I am not sure that the last SEO company did some harm. Link Wheel & Unnatural Links - Undoing Damage
Client spent almost a year with link wheels and mass link blasts - end result was getting caught by google. I have taken over, we;ve revamped the site and I'm finishing up with onsite optimization. Would anyone have any suggestions how to undo the damage of the unnatural links and get back into googles favour a little quicker? Or the best next steps to undo the damage.

That being said, my challenge is a 2 part question: With the 80/20 rule in mind, and in light of recent algorithm changes, what would YOU focus most of your SEO budget on if you had to choose? The con to these tactics is that you are waiting for others to find and pick up your content which can take a VERY long time, so ROI is difficult to measure and justify to clients or C-level management. That being said, how are YOU allocating your link building budget? Are all of these proactive link building tactics a waste of time now? I've heard it couldn't hurt to still do some of these, but what are your thoughts and what is / isn't working for you? Here they are: A. What do Bing and Yahoo look for in a site?
Do Bing and Yahoo look for authoritative sites like google does? Do they punish sites for black hat or spamming? The reason I ask these questions is because one of my competitors was ranking in first place for many great keywords in Google, they have the highest authority out of all of their competitors. They must have been punished by Google because now they are not ranking for any great keywords in Google. However they are ranking 1st in Bing and Yahoo for most the top keywords, getting the the most visibility out of all the sites. Google Bombing For A Specific URL
The term "Beruk" which means "Ape or Monkey" in english brings up this page of wikipedia amongst the first page result: URL: http://en.wikipedia.org/wiki/Khairy_Jamaluddin The page does not contain the word "Beruk". External links to the page do not contact the anchor-text "Beruk" Given the above scenario, how is the page still ranking on first page for this keyword?
