Can my affiliate subdomain hurt in any way?

Hello everyone,
My main website is:
http://www.virtualsheetmusic.com
Whereas the above site's related "affiliate" website is located on the subdomain below:
http://affiliates.virtualsheetmusic.com
I was wondering if having that "affiliate section" on a subdomain could affect the main website negatively in some way... or would be better to put it in a sub-folder on the main website, or even on a totally different domain.

Thank you guys, your answer really clarified everything. No black hat, and no spam, absolutely. We should be ok then. I got confused when I read articles around (Randy also wrote something about it) where suggested to get rid of sub domains and put everything in sub-folders instead, but I guess that was just to benefit of link equity toward the main domain, otherwise wasted in the sub-domain... right?

Just to add (and trying to add more information) to what Dimitii said.
Remember that subdomains are treated as separate sites, from the main domain. So if you're not in any black hay SEO or spammy tecniques, you shouldn't have any issues.Also, there will be no problem with sharing some links with the main site, as a internal linking.

Is this affiliate program spammy or tricky in any way? if not, meaning that everything is straight forward, no link exchange or any black hat seo, there won't be any repercussions. Many companies have affiliate programs which are true part of their business model, and there is nothing wrong with that.

If I create a page about a "Normandy bike tour "and present the same things (pictures, hotels, dates, day by day itinerary, clients reviews, map) as my competitors can I still rank ? Could another site copying my content hurt my ranking?
Earlier this week I asked why a page of mine might not be ranking locally. (https://moz.com/community/q/what-could-be-stopping-us-from-ranking-locally). Maybe this might be part of the answer – another firm has copied huge chunks of my website copy: **My company: **https://idearocketanimation.com/video-production-company/ The other company: http://studio3dm.com/studio3dm-com/video/ Could this be causing my page to not rank? And is there anything I can do about it, other than huff and puff to the other firm? (Which I am already doing.)

What is the best way to take advantage of this keyword?
Hi SEO's! I've been checking out webmaster tools (screenshot attached) and noticed that we're getting loads of long tail searches around a search query 'arterial and venous leg ulcers' - on a side note we're a nursing organisation so excuse the content of the search!!! The trouble is that google is indexing a PDF page which we give out as a freebie:

http://news.nursesfornurses.com.au/Nursing-news/ We have a whole wound care category in which this content belongs, and i'm trying to find the best way to take advantage of the search, so I was thinking: Create an article of about 1000 words Update the PDF and re-upload it to the main domain (not the sub domain news.nursesfornurses.com.au) Attach the PDF to the article on the blog OR would it be better to host this on the blog, and setup a 301 redirect to this page? I just need some advice on how best to take advantage of this opportunity, our blog isn't getting much search traffic at the moment (despite having 300+ articles!!) and i'm looking into how we can change that. 14,000 links from affiliate
I have an active affiliate program and notice that webmaster tools is showing a huge number of links from one particular affiliate. The affiliate is called productwiki.co.uk and they are showing 14,413 links all pointing to my homepage in WMT. They don't seem to be no follow. What should I do about this? Is this a problem? I have had major issues with my organic traffic dropping right off. I appreciate any feedback

How can I penalise my own site in an international search?
Perhaps penalise isn't the right word, but we have two ecommerce sites. One at .com and one at .com.au. For the com.au site we would like only that site to appear for our brand name search in google.com.au. For the .com site we would like only that site to appear for our brand name search in google.com. I've targeted each site in the respective country in Google Webmaster Tools and published the Australian and English address on the respective site. What I'm concerned about is people on Google.com.au searching our brand and clicking through to the .com site. Is there anything I can do to lower the ranking of my .com site in Google.com.au?
