Anchor Texts on Internal Links on my Site Question

[Hey folks,
Anchor text question for internal links on my site. We all know that proper anchor text is important for rankings, both in links pointing to your site and links on your site. Google webmaster tools is showing my top internal anchor text links to be letters. This is because of navigation on the site which is in a global footer on hundreds of thousands of pages.
Do you think that this dilutes or minimizes the relevance of the real anchor texts that we are targeting which trail behind these, or if this went away it would have no effect on the rest of the anchor texts on the site. How would you handle this, we can just get rid of this navigation because it's passing PR and helping the pages get spidered.

External anchor text (in combination with your content) would iron any misconceptions Google may get from internal link anchor text. Internal anchor text is of course a significant hint but I think you are safe and this is why... Google treats boilerplate and navigational elements with less editorial value (footer, navigation, sidebars) so if your article/content based anchor text is correct you will end up with those single letter links simply passing link juice around and editorial links passing meaningful tips to Google about your content.
This behaviour was confirmed by Matt Cutts in one of his recent videos on YouTube.

Internal Links Catalog (too many links)
I have several car catalogs that I use to direct my customers to the parts for their vehicle. Example:http://www.mikesfuel.com/Acura_c_69.html My customers like the approach. They can easily find their vehicle, then scan the columns for the parts that they need. Each part number is a link and the part numbers are sometimes posted several times in one column. All of the links are internal to the web site. My fear is that this is going to be treated as a link farm. I have considered using a PDF catalog with links, but that is going to be hugely expensive. Category Anchor Text - all the same - should I worry?
I have analyzed several websites and have come across sites that have many backlinks from their category pages and those all have the anchor text of the blog title. Should I worry that categories in WordPress can have different Titles and Descriptions and there are plugins to help with the variation. I haven't found any good recommendations regarding if the anchor text should be changed for categories or how to accomplish that. (I have scoured SEOMOZ for answers but may have missed the answer.) Keyword distribution in the whole site
I've been taught during a SEO course that the whole site has to contain the chosen keywords with a fixed proportion of optimized pages, that should be like this: 50% of pages optimized on the most relevant keyword (just one keyword) 25% of pages optimized on secondary kewords (depending on the size of the site, could be a few pages for each secondary keywords) 25% of pages on long tail keywords. the teachers was a very respected SEO professional, but I've never seen this strategy anywhere in other articles or SEO guides. what do you think about it?

SSL sites and SEO
I'm seeing a lot about how SSL sites can negatively affect SEO from the analytics perspective, but if duplicate content issues are addressed and load times are OK, what else is there to worry about? Any advice is much appreciated. Thank you!

Site Structure
I'm confused about the best way for seo to set up the site structure . i understand the examples of the pyramid diagrams and how link juice flows, however does this mean that global navigation is not good? It appears the pyramid structure leads to the designated number of category pages (we'll use five) and they lead to the 5 content pages etc and some "superman pages" can be linked to from the home page but is this is global navigation or anchor text navigation and is gloval navigation acdeptable for content pages? Any input would be greatly appreciated. Thank you.
