Many SEO experts thinks that links from directories are generally low quality links and they don't want to submit in directories.
In this case my simple question is If directory links didn’t work then why Google deindex few hundreds directories in 2012 ?
Links from the right directories can still do wonders for your site. So you should check spam score of those directories and if spam score is & directory is relevant to your website you can go for it.

There are various other factors that affects ranking apart from DA & PA so it is not the best way to judge ranking only on the basis of same or similar DA.

First you should check whether those pages that are not indexed blocked by the Meta Robots Tag or Robots.txt. If that is not the case you can do following things to get indexed those pages.
1>Submit your website URL to Google by signing into your Google Account and going to the Submit URL option in Webmaster Tools (Google search console). For extra credit, submit your site to Bing.
2>Fetch as Google - On Google Webmaster Tools (Google search console) you have the option to ask Google to crawl new pages or pages with updated content. This option is located under the Health section and is called Fetch as Google.
3>Update Xml sitemap
4>Get Inbound Links on those pages

From your question it is very clear that you want to get more clicks in less cost but spending more in quite time there is no doubt cost will reduce due to less competition but you will also get less conversion in quite months.
IMO you should bid on peak season and if your budget is tight don't use broad match use only exact match and even if you think exact match is expensive use BMM keywords and add exact match as negative keyword so you can target only long tail keyword.
To reduce CPC best option is increase QS of your keyword.

I assume you are aware of that Google only show sitelinks for results when they think that 'll be useful to the user.
If you don't want to show "Kolea 10A" as sitelink you can demote them. As far as best practice is concern Google said
"There are best practices you can follow, however, to improve the quality of your sitelinks. For example, for your site's internal links, make sure you use anchor text and alt
text that's informative, compact, and avoids repetition."

Yes you can use it pipe, hyphen, comma . It may potentially impact the user experience and the Click-Through-Rate. I personally prefer to use pipe & hyphen.

xml sitemap is not a ranking factor so it won't affect your current ranking. But an XML sitemap is necessary if you want to build a crawlable site. Each time you create a new page or edit an existing page you should update sitemap.

If you are running PPC campaign on Google Adwords you should try Call-only Campaign launched by Google in Feb 15.
Call-only campaigns allow you to focus on getting more people to click-to-call you straight from your ads.
In case of organic you can define CTA in meta title / meta description & on website as well.

There is no direct effect, having in lower case (title) impact ranking but it can decrease the CTR at some extent. IMO you should neither use all upper case nor all lower case. Best way is keep first alphabet of every word in caps.

First of all as far as I know paid campaign doesn't helps in organic ranking. Google repeatedly said that paid campaign doesn't affect organic rankings.
As far as I know Google says that showing one version to users and other version to boat is called cloaking and we must not use this but didn't say anything on paid & non paid visitors.
If I assume that paid campaign helps in organic ranking then it is the only one thing that can affect ranking by paid campaign that is CTR.
I do run AdWords campaign for my website over 8 years and CTR is minimum 10% but I never noticed that paid campaign helps in ranking.
** I wouldn't suggest you to do that***

I have also gone through the same case that you are exactly facing now now I'm telling you how I handled this.
I have started PPC campaign with purpose of keyword research and search volume so I have started with very low daily budget and my aim was to appear on page one only at (e.g position 5-7) because I don't want users to click on my ad frequently, just wanted to know the number of impression for each keyword.
I have run campaign for 3 months and I spend less that $100 and I got several new keywords to target with high search volume and low competition.
So If you can run campaign only for new keyword research that will be helpful for you and it won't cost you much.
I presume you are aware of search term list in Google search console (Google webmaster tools).
If you have semrush paid account you can find organinc and paid keywords of your competitors and many more things.

In my experience whatever reports provided by those Free SEO tools is generally correct even I did verified many reports but not all of them is important.
IMO you should concentrate on moz, semrush & screaming frog. These three are enough for SEO report.

Q: Do the 404 errors reported in Webmaster Tools affect my site’s ranking?
A: 404s are a perfectly normal part of the web; the Internet is always changing, new content is born, old content dies, and when it dies it (ideally) returns a 404 HTTP response code. Search engines are aware of this; we have 404 errors on our own sites, as you can see above, and we find them all over the web. In fact, we actually prefer that, when you get rid of a page on your site, you make sure that it returns a proper 404 or 410 response code (rather than a “soft 404”). Keep in mind that in order for our crawler to see the HTTP response code of a URL, it has to be able to crawl that URL—if the URL is blocked by your robots.txt file we won’t be able to crawl it and see its response code. The fact that some URLs on your site no longer exist / return 404s does not affect how your site’s other URLs (the ones that return 200 (Successful)) perform in our search results.
Q: So 404s don’t hurt my website at all?
A: If some URLs on your site 404, this fact alone does not hurt you or count against you in Google’s search results. However, there may be other reasons that you’d want to address certain types of 404s. For example, if some of the pages that 404 are pages you actually care about, you should look into why we’re seeing 404s when we crawl them! If you see a misspelling of a legitimate URL (www.example.com/awsome instead of www.example.com/awesome), it’s likely that someone intended to link to you and simply made a typo. Instead of returning a 404, you could 301 redirect the misspelled URL to the correct URL and capture the intended traffic from that link. You can also make sure that, when users do land on a 404 page on your site, you help them find what they were looking for rather than just saying “404 Not found."

According to moz 'Use Keywords in Your URL' is moderate importance so it could affect a bit but on-page grade won't go beyond B.
I don't think you should worry about it because in a URL we can use one keyword only and most of the cases we target several keywords on a single webpage and they do rank well, not possible to use all targeted keywords in a URL.

One thing I would like to point out here that Optimizing your URLs—by avoiding extraneous characters, using dashes, and adding appropriate keywords is absolutely fine However, there’s no need to focus too much of your marketing efforts on your URL structure because it doesn’t impact rankings as much as backlinks or content quality.

Keyword planner provides stats for Paid only not Organic.
If you ready to spend some money I would like to suggest you to go for paid version of semrush tool. You will get many important stats apart from keyword research.

IMO yes every site should have xml sitemap because it is a helpful tool that can improve the crawling of your site particularly if your site meets one of the following criteria:
1>Your site is really large.
2>Your site has a large archive of content pages that are isolated or well not linked to each other.
3>Your site is new and has few external links to it.
4>Your site uses rich media content, is shown in Google News, or uses other sitemaps-compatible annotations.
In most cases, webmasters benefit from sitemap submission, and in no case can you be penalized for it.

Agreed with Jasmine there is no way to improve Ad relevance when you are bidding on competitors brand because you can't use competitors brand name anywhere in Ad copy, Google doesn't allow this.
*** Please remember CTR takes the largest percentage of the QS, followed by Relevance, that's how relevant is your Ad to the landing page***

I assume that you are saying when you search a particular keyword at front end that keyword used 40 times and when you check in view source that keyword mentioned 100 times.
If my assumption is true first I would like to let you know that keyword used in different tag don't show in front end like keyword used in meta title, description and other tags but in your case difference is huge . I think you are hiding keywords by some spam method that is absolutely not good for SEO.
If you are violating any Google guideline that will not good for your site and your site could be penalized. Use keywords in natural way to give better experience to users not only for search engine bot.
