It depends on several factors, including :

No problem with these URLs, Drupal returns a 403 correctly because crawlers try to get draft content. Google and other search engines will not penalized you because of that : you can think of cart URLs or account URLs for ecommerce websites that may returns 403 the same way.
Months ago it was still possible to create entries in Freebase ( https://developers.google.com/freebase/ ) that could be reuse in Google Knowledge Graph. Now it's completely closed and you have to create webpages, perhaps with schema in order to be added to Knowledge Graph.

I think I should choose the second one. But be careful with that solution, and put IDs in URL with automatic redirect.
For example www.website.com/product-category/product-page => www.website.com/phone/iphone-1234.html
If you change product-category name (phone => smartphone or apple phone) or product-page name (iphone => iphone 5), old URLs can be automatically redirected with simple conditionnal code at the beginning of your server code (load name with ID and the compare with URL)

I think the most important is to find an easy to remember domain name, whether in .com, .net or with new extension. SEO will be the same !
When you submit a sitemap, there is NO guarantee about 1) indexation delay 2) indexation at all. You've just send a set of URLs to be examined by Google. If you have a recent domain, poor quality content or duplicate Google may index only relevant webpages.
There is no guarantee that Google will use Title html tag in search results. In many cases Google rewrite titles to better reflect keywords searched.

Studies reveal that only first link attribute and anchor text are taken into account... So it could be fair that the first link be followed also (or remove it and correct CSS layout... with CSS rules!)

Hello, I think you should focus on authority links form your competitors, top links, opportunities or great source of links from other websites you analyzed link profiles. Drop the odd links, and focus on top ones !
In addition, if links are temporary and on parked domains (so low quality links), they can hurt competitor rankings after next penguin update.

When I analyze a profile from a member with more than 200 mozpoints, I see two links to custom URL link : one is added nofollow on a blank image, and one follow with anchor text.
But it appears that the tests show that in this case the second link is not taken into account... Why not remove the first link so ?

There is no problem to rewrite URLs, but you may have good reason and make sure 301 are ok.
For example on my website about comparative garages, if a garage sells its company to another one, and the name change, we keep the same ID in database but we change the name : from garage-name1-1234.html to garage-name2-1234.html, to keep the history from google because it's the same location, but we change the name to alert Google that there was a big change.

If it's an important information for yours visitors, then there's no problem. You've purchased stores, so you want to show that they be part of a group.
Think about big companies with footer that list all their websites. They want to show that they own many websites and can reach a large audience. It can be useful to their users so no problem.
I think there's no problem if UX is your main goal. It's the same thing if you hide some blocks on mobile vs desktop.

Text is important but Google takes user engagement into account, and if users are not reassured by your new design, you will never get back your positions ! In old design buttons are clearly identifiable, it's more simple to navigate, some menus are youseful like "Why choose us ?"... I think you'd better improve old design and navigation and forget the new one !
You must carefully prepare the migration :
I think Bing is more sensitive to links, and use fewer algorithms to penalize (like Penguin or Panda). So with few good links and exact anchor you can rank easily.
I think it's better to redirect to the main category page on the new platform. Perhaps they've got some external links that point to these pages. And this will tell to bot that now there's only one strong page instead of several.
