Rankings dropped - lost 3,000 backlinks (but from same domain)

lost a lot of rankings. 2 things have happened to my site over the past 2 weeks and I am trying to establish which may be the case:

My site has 30.000 links from a top news site (on main bar across all pages - not for SEO, it just happened). My site lost 3,000 links from this site last week, when they were doing some cleaning up, which means I still have 25,000+ links from them.

My site - job site - has published another job board's jobs so I get paid per click. This means ratio of my job vs external jobs is 1 to 5. So basically, I added last week 5 times more jobs that is already live on external site to get paid per click. In other words, my own site's unique content went down big time.
Which of the 2 is more likely to cause the massive drop in rankings since last night?

The second one most likely, but it could be only partly or unrelated to either. It's hard to give feedback without knowing the business or more details.

Gradual Increase in Domain Authority After Domain Migration But No Improvement in Organic Traffic Yet
We migrated our domain in early April and simultaneously added an SSL certificate. Everything was done by the books. All redirects implemented perfectly, very few errors. Google notified via Search Console. Despite all steps being done perfectly our domain authority dropped from 24 to 8. Organic traffic dropped from about 80 per day to about 10. Each month domain authority increases by 2 or 3. We are now back up to a DA of 16. But no improvement in organic traffic yet. At what point should organic traffic start to return? Hopefully the consistent improvement in DA is a good sign. I have been told that adding SSL and moving the domain at the same time was a very bad idea. We are starting link building next week. Hopefully that will help further. Any ideas as to when this situation will improve? Needless to say it has been awful for our business.

Rankings Continue To Drop
Hi there I'm at wits end trying to stop the slow bleed in our rankings to our store URL's that started mid March 2017 and continues through to today. I'd appreciate some pointers and hope this will throw up a challenge to someone out there. Here is the background: 1. We run an e-commerce store on Shopify with a blog. The recent ranking decline has been almost entirely on the store URL's (catalogue and product pages) while at the same time we have seen steady growth in search volumes in the blog - this makes me think we are seeing a Penguin4 penalty of some type, because the impact is confined to the store URLs. 2. We received a linked based manual penalty back in 2014 and this was successfully removed within 3 months. We have quite a large disavow file as a result. 3. Shortly after launch of Penguin 4.0 in Sept/Oct 2016 we saw a really nice boost in traffic and ascribed this to being under a previous Penguin algo penalty, now removed. 4. Come March 2017 we see a small but steady weekly drop in rankings for our store URL's only, this steady drop continues through to today and over time has become significant. Approximately a 50% decline in visitor numbers to store URL's only as of today, since March. All of this despite: a. Initially I thought this was a Panda issue (because it seemed to coincide with Panda releases in March and May) so the entire website has been rewritten (during June and July) with thin content removed across the store and the blog. Remaining content has been given a serious content boost, being very careful to watch for over-optimisation, and for keyword cannibalisation. I think I've got this right. There are also no crawl issues being highlighted by Moz Pro or SEMRush site audits. b. Recently discovered, only last week in fact. A very low domain website, trust score (0 and 0) had been copying our blog articles steadily on a weekly basis, starting Oct 2016 (yes same time as Penguin4) and only caught last week (my fault for missing this). These articles were copied verbatim with all links and so generated nearly 400 spammy backlinks to our store URLs (about 30% of all the links we have). I've had all these articles removed from the spammy site via DMCA so none of those links exist anymore (as of 8/14/17). I've also disavowed this domain with Google. Could these spam links be the issue, and Google is still needing to crawl this site to see the links are no longer there? I'm not sure because my understanding is that Penguin4 would have devalued these links to start? c. A general review of links and anchor text. I've used Moz Pro and SEMRush backlink audit (linked to Google Search Console) and have removed all toxic links by contacting web masters and using Google disavow. This included removing any links that I think are causing over optimised anchor text. After disavow, according to SEMRush, we have no toxic backlinks left and only 50 out of 1200 links with "Money" anchor text. This exercise was completed two days ago when the last disavow file was uploaded. However I don't believe there was an issue here before as toxic links were < 1% of all links and exact match "money" anchor text in the region of 5%. d. One potential problem with our backlinks is that we have quite a few high domain/high trust links to our scholarship page with anchor text "official website". The net result is that our "Other" anchor text category is just over 50% of total links - these are mainly educational institutions with .edu domains. e. A review of internal linking. We had some what I would refer to as SEO links, linking all product and collection pages across the store, through a tagging type system. This was removed two days ago as it was probably unnecessary for user experience. Other than this I have two concerns remaining with our internal linking structure. The first is that we have quite a big static navigation on the left margin of our store collection pages. This is not faceted navigation, but static. The second is that we've internally linked from almost every blog to our "key" money page in the store, however with varied and non-money anchor text. f. There is nothing in Google Search Console indicating a problem, no manual actions, no significant HTML improvements, and Google has indexed over 90% of URL's compared to the sitemap. All broken links have been fixed - there were a lot before but all fixed as of three weeks ago. g. Checking site speed in GA. Speed has remained constant over the period and we have put in some fixes to improve it. Site speed has not got worse and scores average in Googles speed checker. That's about it. It's possible that with the recent changes made with respect to b, c, e and f above I just need to wait a couple more weeks for Google to catch up, and would appreciate thoughts on this. However I'd also like some thoughts on the static navigation on our collection pages, plus importantly on linking from blog articles to mostly a single money page in the store - of all that remains I think this is potentially a problem. What is better for web ranking? A domain or subdomain?
I realise that often it is better put content in a subfolder rather than a subdomain, but I have another question that I cannot seem to find the answer to. Is there any ranking benefit to having a site on a .co.uk or .com domain rather than on a subdomain? I'm guessing that the subdomain might benefit from other content on the domain it's hosted on, but are subdomains weighted down in any way in the search results?

SEO value in multiple backlinks from same domain and from various sub-domains.
A site has a link to my site as one of their main tabs, which means whenever a user clicks through to another page within the site, my link - being a main tab - is there. This creates thousands of links from this site. How does Google treat this? Do we have a rough formula estimate. In other words, assume it creates 1,000 backlinks would the SEO value be around the same as if I had just 2 link total as a main tab, but on 2 different non-related sites? Or, does it actually count fully as 1,000 links? Links from various sub-domains. Several .EDU's are linking to my site. Different schools within the overall same university. Example: nursing.abc.edu links to my site, but so does business.abc.edu. For SEO does that count as much as if I had links from complete non-related universities, or would Google evaluate that these links are related (since same main domain) and that will discount any links more than 1 to some extent? If discounted, then what do we estimate the discount to be? thank yoyu

Multiple domains expiring that have 301 redirects to my primary domain. Am I in trouble?
I recently took on the SEO of a large website with http://example.com. My predecessor bought 40 plus domains for specific cities like Jacksonvilleexample.com, Miamiexample.com, etc. ZERO of the additional domains linked to our main website. The domains that were bought basically had our exact same website in terms of content, links etc that mirrored our main http://example.com. I added 301 redirects to help problems that may be a result of this type of structure. Some of the additional domains were indexed and some were not but all have 301's and as far as traffic is concerned I'm not worried about loosing short term traffic. My question: All the domains are set to expire in June and I don't want to continue to have them 301 redirected to my main domain (example.com). I'm not trying to avoid the additional cost of all the domains but I don't see an advantage to having them so CAN letting all these domains expire hurt me from a long term SEO position if I don't renew them?

Can a domain rank for a competitive term with no links?
Hi, I know that this topic has received a lot of attention recently (Not all of it good) and I am not normally one to re-open a can of worms but the whole 'Camper Mens Shoes' fiasco has got me thinking. If you're not familiar with the story then you can get the highlights of it here - http://martinmacdonald.net/the-curios-case-of-camper-shoes/ My question is this - Say that you had a domain (Domain A) that was ranking well for a competitve keyword and that it had a good backlink profile. If you used rel="canonical" on every page of Domain A to point to a duplicate site on a different domain (Domain B) , would Domain B then rank well in place of Domain A? I know that this probably doesn't have much practical use but I am trying to get a better understanding of the effect of using rel="canonical" Would the result of doing the above mean that Domain B would rank well without having any links pointing directly to it?

Changing domain extension to detoxify a domain
Hi there, A linkbuilding company that has been building links for us has not gained any sustained results. They have advised that our domain may be toxic, and that we should consider permanent redirecting from .co.uk to another domain extension in order to remedy this. Is this a recommendation worth considering?
