I think my inbound link anchor text looks un-natural to google - How to fix?

From the responses there and looking into my backlinks and my competitors i can see an issue with the anchor text on my inbound links... nearly all keywords and very very few brand names etc...
From what i can gather (using open site explorer) the page in question has:
- 1100 inbound links from 900 domains
- These use 90 different anchor texts
- 106 of these links use my brand / website name in the anchor text
- These 106 links are spread over 18 domains (73 from 1 directory)
- About 5-10% of the links are from directories, the rest are from what i would describe as "proper websites"
From my very limited knowledge of this, the issue is my brand / website should have a far higher ratio of links using it as the anchor text then any keyword... which as you can see from the above is not the case... If it wasnt for that 1 directory there would only be 33 links with my brand from over 1000...
I need to start fixing this, but was wondering how to start... Below are a list of options i could try, i have no idea if these would help or hinder, any advice you could give on the potential affects of below options would be very helpful:
Options (the below are hypothetical, i have no idea if i will be able to get it done - Just thinking out loud here):
Get as many as possible of the "directory" links removed
Remove keywords from 50-60% of links and replace with branding
Or
Try to add branding to 50-60% of the anchor texts something like [Brand] + [keyword]
Forget about whats been done previously / changing it will not help in anyway / and focus on branding in anchor text for any future link building?

I think you are on the right path with these three statements:
- Get as many as possible of the "directory" links removed

I wouldn't consider #3 to be exclusive from 1 and 2. If it was my site, I'd work on all of these.
I don't know your website URL, but if you feel like it is very Keyword Heavy, I would also consider "de-optimizing" it a bit. Bascially- just make sure you've written page titles and copy for humans.

Do the back-links go wasted when anchor text or context content doesn't match with page content?
Hi Community, I have seen number of back-links where the content in that link is not matching with page content. Like page A linking to page B, but content is not really relevant beside brand name. Like page with "vertigo tiles" linked to page about "vertigo paints" where "vertigo" is brand name. Will these kind of back-links completely get wasted? I have also found some broken links which I'm planning to redirect to existing pages just to reclaim the back-links even though the content relevancy is not much beside brand name. Are these back-links are beneficial or not? Thanks

Will this fix my bounce rate?
If I understand bounce rate correctly, what it basically means is that someone clicks on your SERP, and then clicks back to google? But, it doesn't matter if they spent 10 minutes on your page or 10 seconds...so if that's right, then can you lower you bounce rate by getting someone to click on another internal link inside the original page they visited from the SERPs? So for example, if a user clicks on the SERP result for our webpage X, then the users clicks on an internal link on our page X to another one of our webpages ,Y, will that lower the bounce rate, even if the user eventually backs out to the original SERP page? Webpage is ranking on google.ie / google.co.uk but not google.com?
One of our site webpage appears to be found in the first few pages on google.ie / google.co.uk but not on google.com. Is there such a thing being penalised on a specific Google domain? Traffic is healthy despite this but I want to rank well for the page in google.com. Any ideas?

Did Google just give away how Penguin works?
At SMX during the You&A with Matt Cutts, Danny asked why the algo update was called Penguin. Matt said: "We thought the codename actually might give too much info about how it works so the lead engineer got to choose." Last night Google released their 39 updates for the month of May. Among them was this: "Improvements to Penguin. [launch codename "twref2", project codename "Page Quality"] This month we rolled out a couple minor tweaks to improve signals and refresh the data used by the penguin algorithm." Whoa, codename twref2 for Penguin improvement? Is this giving us an insight about how it works? I would guess the ref2 means second refresh perhaps. But tw I am not sure about. What do you think? Is there a hidden insight here?

Does google have the worst site usability?
Google tells us to make our sites better for our readers, which we are doing, but do you think google has horrible site usabilty? For example, in webmaster tools, I'm always being confused by their changes and the way they just drop things. In the HTML suggestions area, they don't tell you when the data was last updated, so the only way to tell is to download the files and check. In the URL removals, they used to show you the URLs they had removed. Now that is gone and the only way you can check is to try adding one. We don't have any URL parameters, so any parameters are as a result of some other site tacking on stuff at the end of our URL and there is no way to tell them that we don't have any parameters, so ignore them all. Also, they add new parameters they find on the end of the list, so the only way to check is to click through to the end of the list.

How do you get the Mini-Embed-Link-Thingies in search results?
Rand Fishkin touched on the tiny links that can appear for your search result - not the 6 pack of links that show the structure of your site, but the 2-4 links that show up on one line below your meta description. Any idea how to earn or influence these? He mentioned them in the "New Opportunities in Google's Search Results" webinar from May 2011 on Slide 19 if that helps. An example would be if you search "seo guide" in Google search, the SEOmoz link has those mini links below the meta description. Are they random or can they be influenced?

Google removing pages from Index for Panda effected sites?
We have several clients that we took over from other SEO firms in the last 6 months. We are seeing an odd trend. Links are disappearing from the reports. Not just the SEOmoz reports, but all the back link reports we use. Also... sites that pre Panda would show up as a citation or link, have not been showing up. Many are these are not Indexed, and are on large common Y.P or other type sites. Any one think Google is removing pages from the Index on sites based on Panda. Yours in all curiosity. PS ( we are not large enough to produce quantity data on this.)
