Why do I have such drastic differences in my ratings?

I work for an e-commerce site that has quite a few categories. Some of these categories rank really well and other don't rank at all. What causes such a drastic difference?
I understand that there are a lot of factors in ranking, so I am not asking why am I ranked #1 in some keywords and #2 in others. What I am trying to figure out is why I rank #1 in some keywords and don't rank in the first ten pages in another. The pages and optimization are the same. Why wouldn't it rank at all?

I just went through the top 150 keywords that brought people to our site to before we switched to our new structure to see if I could find a pattern and it is all random. My first thought was that something was moved farther down the subcategory list but there was no correlation.
Many of these pages have almost none or no links. We have links coming to the site but not every category page. We have some category pages with zero external links rank #1 for our keyword.
The text is unique. They are category pages so there will be some similarities, but the content and items listed are different.

No patterns? e.g. ones that rank worse are linked lower/later in the category list
Internal structure i meant like are some categories interlinked better (from blog posts, featured sections, etc)
Is the text unique on all categories?

The keywords are low competition.
The external backlinks are the same.
The internal structure is the same. site/category/subcategory
The pages are all done in .net and pulled from the database. There are a few sentences but it is mostly a list of products like http://www.ebay.com/bhp/used-bakery-equipment
This isn't just one category or I would say it is out of the ordinary. We have about 300 total categories. about 200 rank great, and 100 don't.

- external backlinks to specific categories/products
- internal link structure to specific categories/structures
- content (product descriptions, category descriptions) on the related categories

How google treats my two different domains with the same content ?
I have two internet stores for two different markets but in the same language (English), the same content and the same url (only domains different). They are in different servers one in USA another in UK. Example: sample.com (global) and sample.uk (for UK).

Should Title Tags Differ From H1's?
I never thought this was an issue, but now, I'm not so sure. Is it a problem for your title tags to be identical to your H1's? From Moz' OnPage Grader section on "H1's and Title Tags," I thought they were supposed to both match your keyword. Any thoughts? Thanks, Ruben

Need SEO Advice for different languages and How to optimize the page
Hello. Currently we have an ecommerce site that sells shoes online in France. The site is in English. Say the keyword is shoes and our page is example.com/shoes it;s perfectly fine to optimize that page for keyword of "shoes". Now, what about french keyword of shoes "chaussures" ? How do i optimize it? Should i create a different page or just edit the same page with keyword of "chaussures" in title tag etc? What is the best way to go about doing this? Thanks

Canonical Question For Different Languages
My client has a site that supports different languages in the following structure: www.domain.com - English version www.domain.com/IT - Italian version www.domain/DE - German version etc.... I have set the languages up within Webmaster Tools but do I need to set up the canonical tag for all internal pages as they are basically the same but just in a different language i.e. www.domain.com/index.php is the same as www.domain.com/DE/index.php but in a different language. Thanks

Google indexing page differently
Does google index an interal page differently depending on whether you are using a FULL url (including domain) or just a relative link? Also, is it possible that using a full URL (http://mysite.com/page.html) causes the browser to "ping" the server differently than just having the href linked to using relative links (/page.html) Could this cause server or firewall perfomance issues?
