Penguin 2.1 Penalty- Can't Understand why hit by it?

Hi,
I have lost all my rankings after Penguin 2.1 update. I haven't did anything wrong. Want to know the root cause of the penalty so that I can overcome this.

Whilst over-optimisation is an issue, it is more about the quality of the websites you are getting links from than the anchor text used. You could have a brand link and if it's a poor quality website, you are going to get penalised. If you haven't disavowed any links, I'd make sure that 90% of them were disavowed.
You've also got duplicate content on your website so I'd say you've been hit by a Panda refresh as well as Penguin. Type in "To assist clients in getting value from their businesses, we provide Business Critical Software and IT services within various industry verticals." to Google and you will see 4 different versions of your content.
You need to do a full backlink analysis ASAP and be ruthless in the ones you get rid of, if you wouldn't show the link to Google then it's bad. Use the disavow tool in Webmaster Tools then file a reconsideration request to Google with details of what you have done and why there were so many bad links.
It's a long road to take but if you want the website to come back into the SERP's then you are going to have to do this.

Thank you for the reply. There are many competitor websites like http://tiny[dot]cc/9tpm4w, http://tiny[dot]cc/dvpm4w that are just targeting "Software Development". Why aren't they getting penalized

Like Yiannis says, it's probably related to "over optimized anchor text". To get more info you could compare your anchor text link profile with one for a competitor that still ranks well in SERP's.

I had a quick look at your link profile and it seems that you had a big spike in link building activity from 17 of July up to 24th of August (mostly from directory submission). Then it goes quiet again which looks unnatural. You have used contextual anchor texts around "software development" keyword which covers pretty much 80% of your profile making your web site vulnerable to Penguin and my guess is that you got hit by the latest refresh/update.
I would suggest you make your anchor texts look more natural and remove all those directory links you got between july and august by using the disavow tool. Then monitor if you move up to SERPS and report back.
Remember that you might not move immediate results, sometimes the algorithm needs to refresh before you see any noticeable changes.

Hit by negative SEO
I think my site got hit by a negative SEO campaign. We got nailed by the latest Google update and our traffic dropped significantly. We don't buy links, ask for links, do link exchanges, etc. Since the last update was all about spammy backlinks, I downloaded backlinks from Google Webmaster Tools just to see if there was any info in there. There are tons, hundreds, thousands of backlinks from spammy sites to us. Sites that are spammy as heck and sell backlinks on the footer. I can only assume someone went after us with a negative SEO campaign. We're the #3 site in a hot market. Is the only way to combat this to disavow all those spammy backlinks with the Google disavow tool? We also have a manual penalty on our site as well. I've asked for a reconsideration request and have heard nothing. Please advise.

My Penguin Recovery Attempt
So I have decided today to attempt to beat the odds and try and do a full recovery from the Penguin Update. I am going to create a Google Doc in which I will make public and link at the end of this post for all of you to see. I am going to meticulously go through a massive back link audit of my site and try to see if I can recover from my loss of some of my main keywords back from April 24th. I want to clarify that I DID NOT get effected from Penguin 2.0, but I did from 1.0 and have not recovered since. I have to be honest I feel like I have done everything up to now, but I realized I needed to make this a very long journey into a massive audit into my back link profile which contains thousands of back links which I have been honestly avoiding. I just want to see if I put the work, I will see the results and maybe it can help others I will document everything I do in detail as well as dates when I do them. I'm sure there will be plenty of coffee fueled nights of Jibber-Jabber...and I apologize for that ahead of time. I hope at the end there is light and can shed some on others. I am starting with a blank canvas, so keep checking back on my progress. I generally work at night so you will see most changes in the morning. Can anyone tell me why this site ranks so well?
Site in question: cellphoneshop.net From what I can tell from their link profile, the links they garner don't appear to be particularly high value but they dominate organic listings for my vertical (cell phone accessories), esp. in the last 2-3 months when Google was supposedly increasing the quality of their search results. Can anyone tell me why in particular this site ranks so well for competitive short and long tail terms?

I am still confused about anchor text and penalties
As I understand in order to rank well for the page in google, the page/site has to have a lot of back links that have an anchor text with the keywords that you want to rank for. At the same time if google finds that your anchor text contains kewords that are in your title or h1 tag, it may penalize your site. So what do i do to rank well for my chosen keywords. Lets say I am only interested in keywords San Francisco widget and Oakland widget The title of my webpage says San Francisco | Oakland widget The anchor text that I usually pick is either San Francisco widget or Oakland widget. I also have plenty of links that have anchor text like "website" or "click here" What should I use for my anchor text in my backlinks?

Link Farms and The Relationship between 2 domain with a 301 Redirect
I have an interesting scenario: Domain A was worked on by a disreputable SEO company off shore. The owner of Domain A came to me for my assistance and evaluation on how the off shore company was doing. I concluded that he should terminate the relationship immediately. One of the bad things they did was register Domain A with a LOT of link farms. I started working on a new site that eventually we decided to go with Domain B (a better, but totally related domain name to Domain A). I added a nice new site and had my client write clean, relevant information for it. We've done all legitimate, above ground by-google's-recommendation SEO for Domain B. I have a series of 301 redirects from Domain A to Domain B. Since April 24th, organic search results have plummeted. I see many incoming links via Webmaster Tools as the massive link farms, but those link farms have Domain A in their databases, not Domain B. My question: is Domain B inheriting the link juice from Domain A insofar as the incoming links are showing up in Webmaster Tools as directly related to Domain A? Should I sever the ties with Domain A altogether? Thanks.

How do I find out if a competitor is using black hat methods and what can I do about it?
A competitor of mine has appeared out of nowhere with various different websites targetting slightly different keywords but all are in the same industry. They don't have as many links as me, the site structure and code is truly awful (multiple H1's on same page, tables for non-tabular data etc...) yet they outperform mine and many of my other competitors. It's a long story but I know someone who knows the people who run these sites and from what I can gather they are using black hat techniques. But that is all I know and I would like to find out more so I can report them.
