How best to link multiple related websites.

I have a handful of e-commerce websites that overlap each other some in the same niche. I have already heard that it would have been best to make just one website, but this is not practical for me. Our business model goes back to a time before the internet. We have relationships with manufacturers where they refer business to us because we brand web sites which will not switch customers to competing brands. Our agreements make it ok to link to other websites so long as we have branded websites that focus on the specific manufacturers.
For SEO, what is the best way to link these sites?
Site wide links in footers.?
Single links at on homepages?
One way links from the most powerful site?
Some other method?
We have been wrestling with this question for some time.

I figure they can find related sites in several ways. How can you tell if they have made this determination?

Thanks, This helps a lot. We are setting up linking so that we have no reciprocal links exist. (in fact we use something more like a>b>c>d>a). As I inspected domains, to my surprise, non are on the same C-Bock. We are removing errant links and checking duplicate content. Much of our content on the product item level is duplicate. In the past, we simply published product text to the most relevant website a week before it hit the other sites. Linking has been pretty organic, so link profiles are fine. Some of the sites have results that show up close to each other in google SERP's now.

Robert's response is great. I will just add it is probably not worthwhile to attempt to vary your hosting to change your C block. The IP address is just one method Google can use to determine a relationship between sites. They can look at who registered the domain, the site code, similar backlink profiles and many other metrics.

We link a lot of sites very similar sites within the same vertical. Like you, "we have our reasons" as opposed to having all on a central site with either sub directories or sub domains. What we have found is this:
First, you link from content to content. You do not link from footers or sidebars site wide. So, if you have a page on wrenches and you are linking to a site that sells the same type, I would link from a good description on Site A to a paragraph or page on that wrench on site B. (Obviously, if you have several places you can link from regarding the wrenches link from each to pages you believe will best be served by the links based on the business objectives you wish to achieve.) - Note: I am assuming you know about anchor text, etc.
Second, it sounds as if you have more than two sites. Given that I would use some type of matrix that prevents me from creating reciprocal links. So, Site A links to Site B. (B does not link to A). Site B to Site C (no C to B) and, then, you can link from C to A. With more sites, there are more variations. I am quite visual so I first draw diagrams out and then when I have reviewed it thoroughly, someone else on the team vets it and only then are the links placed.
Third, typically those with multiple sites have them all on the same server and this is not helpful. Where you can, I suggest moving the hosting so that you have a good variation of IP addresses and you do not duplicate C blocks. You need to just be able to keep up with various hosts.
Lastly, I really work to get other high quality links - .edu, professional organizations, etc. Again, using wrenches, if you sell to ASE certified mechanics you might want to try that. (Not an area I handle so treat it as a widget example). If all your links are coming from one site to another, sooner or later it has to have, minimally, a less positive effect. So having other good links is important.

Best Methods - Link Building
We are having more and more "new" customers coming to us who have been hit by various algorithms imposed by google. After we have run a site health check and corrected everything, we plan and come up with a link development plan which suits the clients needs. Much of out link development work is safe comprising of; 1. Guest Blog Posts - where we develop creative content with the customer to publish. 2. Industry blog posts - where bloggers write about i.e. "the company" 3. Social media - posting pictures, commenting on forums, etc 4. Paid directories with authority We don't develop links in any other way and it brings results in the long term. Is anyone out there doing something else? Guest blogging, guest blogging, guest blogging. Since I started my career as a "brand manager" I've heard the term "guest blogging" at least a million times. So I've put a fair amount of energy into it and for a long time it worked beautifully, still is in many ways. However, in the last month or two nearly every blog I have contacted about guest blogging has said that "due to an increase in guest blogging request we are now charging a fee of x" so on and so forth. Doesn't paying for links put you at great risk for being deindexed? And can't bloggers get in trouble for this as well? Do they not know, not care or think it doesn't apply to them? And if it's a sponsored post, say I send them $100 of free product and pay them $100 to do it, isn't that just hiring someone to talk about my brand? Why would google punish me for that? Anyway around it? Thank you so much! I look forward to your suggestions/advice/criticism.

Is there a software to help me check whether the sites that i give link to, also place my link on their site (reciprocal link)?
When i exchange links with others, i usually put their link on my site hoping that they'll do the same. Since it's impossible to check all sites whose link i have placed on my page to see if they have put a link back to me, i was wondering whether there is a kind of software to help me do that!

Links or Redirect?
My client's company has just acquired another company in the same industry and with that acquisition came two websites; companyname.com and companyname.co.uk. companyname.com has PA13 and DA10, companyname.co.uk has PA15 and DA10. At the moment, the two companies are to be run as separate companies but will become fully merged in time. My client's own website is brand new (PA1 and DA) and I'm wondering what is the best way to use these other two sites to improve my client's search ranking. Should I use the two sites to link to my client (these would be logical and natural links e.g. explaining the acquisition, under new management) or would it simply be better to redirect the domains to the new site? What are the best SEO agencies for link building?
I am not looking for a full service SEO agency. I just want link building. Not paid links, not link networks, not blog comments, not bookmarks...real, legit, decent links. Does anyone have any experience working with an SEO agency that helped them develop their link profile positively and at a reasonable price? I'm willing to pay for the service, I just want to work with someone who won't buy links or send a bunch of spam our way. Best Link Building technique using SEOMoz tools & Open Site Explorer
Hi, We've been with SEOMoz for a year or two now, but have have kept an eye out for productive link building tools to help the team. To be honest we're struggling with Open Site Explorer because, although it enables us to discover competitors links it doesn't provide much link management functionality. A simple example would be the ability for Open Site Explorer to show links to domains which my clients already have in a different colour, so that we don't waste time exploring dead ends. I'd be very interested to hear tips how other people use the SEOMoz tools to manage their link building as I suspect we may be missing a trick or two... Thanks in advance!
