Complicated Question: Removing Spam Backlinks that were Not Requested

I'm new and seeking help with the following scenario:
1. Main site: is a domain.com established authority type site
2. Second site: is a domain.org (has robots.txt to no index) but someone obviously not site owner has done negative seo campaign against the .org domain and built spammy links to it. In fact, that's all that exist on this second domain because it is used for development purposes only right now.) No one would link to this one normally as it is just secondary domain used to protect trademark and for development use.) When searching for it by domain name it does not appear on first page for search results. Checking link profile the only links that show for domain.org are spam links.
Have contacted site/s where spam links were placed (no answer)
Main site domain.com and domain.org have same whois and hosted on the same server as they are owned by same company
Main site domain.com still appears first for its name but has lost some rankings. I am working to fix some technical issues ie: duplicate urls with CMS etc, but would like to find out what to do about the domain.org content that clearly has had someone target it with spammy non requested backlinks.)
domain.com has Google webmaster tools account, no messages about unnatural liking in those reports
1. I'm not sure I should add domain.org to GWT to see if there is an unnatural link penalty applied or if this would further connect the two domains through association.
If I could get some feedback/suggestions on what my options are with regards to making sure that the domain.org domain has a clean profile that would be most appreciated. Also because site owner has would like to begin using domain.org in the future for some unique content, but as it stands right now cannot because domain has been targed by poor backlinks.
Anyone else run into situation where the .org or .net versions were targeted by spammy backlinks even though the domains were not actively used?
What's the safest way to proceed? a) Concerned about possible co-penalty between main site domain.com and domain.org b) how to remove problems issues with domain.org so that owner can use it in future.

Ok another tricky situation. First of all, I would like to ask you to create a Google Webmaster Account with a new Gmail id for this Domain.org [since you are worried about the association, though I can assure you there is no such thing as association with a penalize website will incur penalty for other websites ].
_So, you need to create a Google Webmaster Tools account to figure out whether the website has got penalized by Penguin update. If you have received any message in Google Webmaster Tools account regarding link warning, you need to get all the spammy links removed before applying for a reconsideration request. However, if this is an algorithmic penalty, you need to give a try to Disavow Link option. _

Focus on the main domain and review the backlinks for that domain. If you identify any questionable links use the google disavow tool to submit information on those links.
Check the .org to ensure that the robots.txt no index is properly in place and none of the pages are getting indexed by Google.

I would write to Google explaining statically why you are doing it and how you think those links came about. I know that the system is set up so that if you're innocent like a competitor did that to you you would not be penalized.

Page dropped after backlink
This is a bit of a odd one... I put two new pages on to my website. And built one backlink to each page (each from separate domains). The pages and backlinks have indexed quite quickly. The odd thing is that one of my pages has dropped significantly in ranking but the other has boosted significantly in ranking! The 1st page has come to page 1 of google, the other pages dropped to page 3 of google. Prior to building the links the ranks was stable. Any ideas?

SEO Menu Question
I have a question regarding to the SEO benefits of different types of menus. Recently, I have noticed an increasing number of websites with the sort of menu like at www.sportsdirect.com, where there is only one main dropdown and then everything is a sub-menu of the sub-menus if that makes sense. Is this approach more, less or equal beneficial to what you see at http://www.wiggle.co.uk/ where there are multiple initial dropdown menus? Appreciate the feedback.

Question about Syntax in Robots.txt
So if I want to block any URL from being indexed that contains a particular parameter what is the best way to put this in the robots.txt file? Currently I have-

Disallow: /attachment_id Where "attachment_id" is the parameter. Problem is I still see these URL's indexed and this has been in the robots now for over a month. I am wondering if I should just do Disallow: attachment_id or Disallow: attachment_id= but figured I would ask you guys first. Thanks!0 -
301 Redirect Showing Up as Thousands Of Backlinks?
Hi Everyone, I'm currently doing quite a large back link audit on my company's website and there's one thing that's bugging me. Our website used to be split into two domains for separate areas of the business but since we have merged them together into one domain and have 301 redirected the old domain the the main one. But now, both GWT and Majestic are telling me that I've got 12,000 backlinks from that domain? This domain didn't even have 12,000 pages when it was live and I only did specific 301 redirects (ie. for specific URL's and not an overall domain level 301 redirect) for about 50 of the URL's with all the rest being redirected to the homepage. Therefore I'm quite confused about why its showing up as so many backlinks - Old redirects I've done don't usually show as a backlink at all. UPDATE: I've got some more info on the specific back links. But now my question is - is having this many backlinks/redirects from a single domain going to be viewed negatively in Google's eyes? I'm currently doing a reconsideration request and would look to try and fix this issue if having so many backlinks from a single domain would be against Google's guidelines. Does anybody have any ideas? Probably somthing very obvious. Thanks! Sam

Structured Data Questions
I am showing 2 items with errors. These products have both been removed from the site, and will trigger a 404 Page Not Found. I am still seeing the page URLs in Webmaster Central > Search Appearance > Structured Data. They are shown as items with errors, the errors being that they are missing price too. Should I 301 redirect these on an htaccess file, or should I remove the page url in some other way from Google? Also, I have a site with over 50,000 products and 2,000 category level pages. In Structured Data, there are only 2,848 items. Does it seem like Google is collecting very little data compared to how many urls I have on my site?

Getting backlinks without content marketing
Hey i have a client who currently has a large ecommerce store with over 50,000 hits a months. I've made the recommendation that they should consider adding a blog and invest in content activities. However they won't be able to do so for quite some time. In the mean time what are some ways i can get backlinks (whitehat only). I'm thinking guest posting on high DA blogs and sites is the best bet. Also sponsorship, CSR activties, and the occasional press release. Can anyone recommend any other ways, or methods i can use to obtain good quality links, or articles which discuss this topic. Thanks, Mark

Quick URL structure question
Say you've got 5,000 articles. Each of these are from 2-3 generations of taxonomy. For example: example.com/motherboard/pc/asus39450 example.com/soundcard/pc/hp39 example.com/ethernet/software/freeware/stuffit294 None of the articles were SUPER popular as is, but they still bring in a bit of residual traffic combined. Few thousand or so a day. You're switching to a brand new platform. Awesome new structure, taxonomy, etc. The real deal. But, historically, you don't have the old taxonomy functions. The articles above, if created today, file under example.com/hardware/ This is the way it is from here on out. But what to do with the historical files? keep the original URL structure, in the new system. Readers might be confused if they try to reach example.com/motherboard, but at least you retain all SEO weight and these articles are all older anyways. Who cares? Grab some lunch. change the urls to /hardware/, and redirect everything the right way. Lose some rank maybe, but its a smooth operation, nice and neat. Grab some dinner. change the urls to /hardware/ DONT redirect, surprise Google with 5k articles about old computer hardware. Magical traffic splurge, go skydiving. Panic, cry into your pillow. Get job signing receipts at CostCo Thoughts?
