Links to my site still showing in Webmaster Tools from a non-existent site

We owned 2 sites, with the pages on Site A all linking over to similar pages on Site B. We wanted to remove the links from Site A to Site B, so we redirected all the links on Site A to the homepage on Site A, and took Site A down completely. Unfortunately we are still seeing the links from Site A coming through on Google Webmaster Tools for Site B.
Does anybody know what else we can do to remove these links?

Google often has a long memory. You removed the links, now you have to wait for Google to forget them. It might take weeks, but more often it will be months. I've seen things in Google Webmaster Tools that are over two years old.

Penalized domain, starting over. 302 or just add a link that site has moved?
Hello, our .com domain got a fred update and to be honest we need to start over. Now my first idea was to 302 the domain as the penalty should not come with this. Other option is just to have a landing page saying, we have a new address its www.example.es . What would be better?

How can I find all broken links pointing to my site?

Blog On Subdomain - Do backlinks to the blog posts on Subdomain count as links for main site?
I want to put blog on my site. The IT department is asking that I use a subdomain (myblog.mysite.com) instead of a subfolder (mysite.com/myblog). I am worried b/c it was my understanding that any links I get to my blog posts (if on subdomain) will not count toward the main site (search engines would view almost as other website). The main purpose of this blog is to attract backlinks. That is why I prefer the subfolder location for the Blog. Can anyone tell me if I am thinking about this right? Another solution I am being offered is to use a reverse proxy. Thoughts? Thank you for your time.

Site rankings steadily decreasing - do I need to remove links?
Since mid-April, our ranking have been steadily declining. Our two main keywords are 'nuts and bolts' and 'bolts and nuts'. 'nuts and bolts' dropped from 7th to 46th in May and has recovered slightly to 28th, and 'bolts and nuts' moved from 7th to 16th, and is today 24th. Ranking on keywords we specialise in have fared better, but they're fairly niche. 'bsw bolts' has moved from 2nd to 4th, and 'imperial bolts' has moved from 1st to 4th. I think my link profile is the issue. I don't think we've been penalised by Penguin directly (I may be wrong, I don't think we'd be page 2 on such a competitive term as 'bolts and nuts' after Penguin if we had been penalised.), but I think what's happened is that sites that link to us have been penalised, resulting in a knock on effect. Does that sound right? Do I need to delete all the directory links? We do have links from directories that don't look fantastic, more are shown in Webmaster Tools than are listed here. Some of the directories no longer seem to exist, I take it I don't need to do anything and Google will catch up in those cases. Should I attempt to remove (or disavow) all links with names like best-directory etc? Or should I just concentrate on building better links? I'm not sure where to start! Do 404 Pages from Broken Links Still Pass Link Equity?
Hi everyone, I've searched the Q&A section, and also Google, for about the past hour and couldn't find a clear answer on this. When inbound links point to a page that no longer exists, thus producing a 404 Error Page, is link equity/domain authority lost? We are migrating a large eCommerce website and have hundreds of pages with little to no traffic that have legacy 301 redirects pointing to their URLs. I'm trying to decide how necessary it is to keep these redirects. I'm not concerned about the page authority of the pages with little traffic...I'm concerned about overall domain authority of the site since that certainly plays a role in how the site ranks overall in Google (especially pages with no links pointing to them...perfect example is Amazon...thousands of pages with no external links that rank #1 in Google for their product name). Anyone have a clear answer? Thanks!

Can a Hosting provider that also hosts adult content sites negatively affect our SEO rankings on a non-adult site hosted on same platform?
We're considering moving a site to a host that also offers hosting for adult websites. Can this have a negative affect on SEO, if our hosting company is in any way associated with adult websites?

Open Site Explorer not Seeing 301 Redirect to non-www
I cannot figure out why open site explorer doesn't see that when you go to http://preferredroofingkc.net/ it redirects to http://www.preferredroofingkc.net/ This is a wordpress installation that uses a cannonical url http://www.preferredroofingkc.net/ The HTACCESS file also has a 301 redirect as follows: RewriteEngine On

400 errors and URL parameters in Google Webmaster Tools
On our website we do a lot of dynamic resizing of images by using a script which automatically re-sizes an image dependant on paramaters in the URL like: www.mysite.com/images/1234.jpg?width=100&height=200&cut=false In webmaster tools I have noticed there are a lot of 400 errors on these image Also when I click the URL's listed as causing the errors the URL's are URL Encoded and go to pages like this (this give a bad request): www.mysite.com/images/1234.jpg?%3Fwidth%3D100%26height%3D200%26cut%3Dfalse What are your thoughts on what I should do to stop this? I notice in my webmaster tools "URL Parameters" there are parameters for:

cut which must be from the Image URLs. These are currently set to "Let Google Decide", but should I change them manually to "Doesn't effect page content"? Thanks in advance0
