Should a site run it's own affiliate program to get inbound links?

I've recently signed an ecommerce client who runs their affiliate program through Commission Junction. If they were to bring their program in-house and eventually get all those affiliate links pointed to their domain, would those links be counted?

Agreed. If your client has an account with Commission Junction, then they likely have a product or service with good volume. The DIY affiliate programs are good for new or smaller sites that don't have the volume for a service like Commission Junction.

The short answer is yes, it could have an SEO benefit but I would think carefully about the impact on the affiliate campaign.
The major advantage of being on a major affiliate network is the access to thousands of affiliates, some very large ones. If you took this is house you would need to put a lot of resources into recruiting new affiliates and even then you might not find the quality of affiliate you would get on a major network.
If you took it in house there is of course the tracking, admin and payment side of the affiliate setup to consider, implement and apply resource too as well.
If you (or your client) is serious about the affiliate campaign then I doubt you would improve it by taking it in house.

Yes, if they bring the affiliate program in house, some links may be counted. If you use a third-party affiliate app, some of them support SEO (perhaps for an additional cost). Also, keep in mind, the affiliates choice of banners ads vs text ads may affect link juice as well, assuming you decide to make text ads available.

Affiliate programs are designed to get traffic and sales, not improve search engine ranking. The affiliate generally redirects the link through their own domain with a meta refresh, pretty links or some other method to cloak and protect their affiliate information to ensure they get credit for the referral.

Does Adding Affiliate ID's to Link Affects it's Value
Hello, I have a question about adding Affiliate ID's to links. I receive a DoFollow link to my website with an affiliate ID in order to track the leads and the traffic that comes from each affiliate link/website. does this link (with the affiliate ID) pass Juice from the affiliate website? (I use canonical link element on my website pages)? how does Google deals with links with affiliate IDs ? is adding Affiliate ID to links reduces it's value?

Link Building - Affiliate Link Programs
I'm getting some conflicting information when researching this... I want to create the most organic link building strategy that not only gets high authority sites linking to a website, but relevant websites. I'm creating an affiliate link program where I link to partner and affiliate companies, who in turn link back to me. The question is where to put these links. I was initially thinking of putting them in the footer so they add credibility to every page, and in turn ask my affiliates to do the same thing. However; some sources say that Google no longer looks at links in the footer section. Is it true that Google doesn't count links in footer sections? And do you have any tips on creating this Affiliate Link Program?

When one good web-site (PR5) has a link to my web-site - it's great. But, if this site has a second link to my web-site from another page, is this also good? Or, let me ask in a different way, will my web-site get "double benefit" from that web-site?

Is it worth it to link to sites that link to you in guest posts?
Suppose you published a guest post on a quality site and you link to a previous guest post you have written for another site (which links to you). In theory you could send link juice to the page that links to you for a second order effect. Has anyone seen results from this tactic?

Getting existing text linked from magazine
Hello All, A major magazine DA98 did an article in 2007 about a project our company worked on. The specifically named our company in both the printed and online (PA53) versions of our article. Even though this article is old, I think this has HUGE potential if we can pull it off. Do you think it's possible to contact them and encourage them attach a link to our company name. Their newer articles are pretty good at doing this, but I guess in 07 it wasn't practiced by them. What's the best way to approach this and who should I go to? Webmaster? There is also a slight downside, the article does contain information about explosives, but not in a bad way. Could the search engines dislike this. I'm assuming not because of the PA and DA numbers for the magazine company. Would love to hear your thoughts and ideas. dmac
