Drop in Internal Links to Root

This morning I noticed in Google Webmaster Tools that my internal links to my root domain (Home Page), dropped from 428,000 to 58,000. It appears that this could be my header or footer links back to the home page that Google is not showing any more. My programmers claim they have not made any changes over the last 30 days. My rankings and traffic are normal.
Any cause for concern?

My traffic and rankings are all normal. So I'm making an assumption that Google is just doing some cleaning up in Webmaster Tools by not showing a lot of of those internal links that are not being given a lot of value anyway. It's been almost two weeks now, and nothing is affected.

If anyone else has seen this with their internal links, I'd be interested in your outcome.

This is normal that Google doesn't shows traffic data some times it was also happen with me i lost my search query and backlinks data but after sometimes Google shows all data. Have you receive unnatural link removal message from Google? Google changed it's policy now if it found more links from home page then it can be penalize your site. Google remove low quality links so it may be a reason. So don't be panic see your analytic traffic is it normal ?

Should we use the same word in multiple mega menu link text?
We are currently working on a redesign of our site and I'm working on our mega menus. In the middle of this we had an agency evaluate our current/old site for improvements. (yes the timing is strange) One of the things they recommended is updating our link text in our mega menu. See image: old mega menu. The links are to pages for installation guides in our installation section. They recommended adding Installation to every link. To me this looks spammy. And using the same word in the menu and therefor every page seems spammy. The question is do we need to do this on the new site? In my opinion no. We have the links under a section for installation. Listing and Linking Brands from Homepage
We have the popular brands that we sell listed on our homepage. We currently have them in just plain text at the moment but we want to know if it would be best to: Leave them in plain text Link each to the most relevant page on our website Link each out to the actual brands website Link some to internal page, others out to brands website, some blank Not have a list of brands We do have a webpage that lists all of our brands but there are hundreds we carry so we narrowed down the 40 most popular known brands that people will be looking for on the homepage. Links to Product pages
Hello all, I am still rather new to SEO and learning a lot every day. I do have a question. On our product search result pages (example http://shop.ferguson.com/search/bathroom-lighting)

It is currently set up so the image, text, price etc of a product is linking to that product page. Our question is, if we were to link the image and the product name - will this be seen as two links to the same page? Is this a bad thing having multiple links to the same page? I searched around to see how other ecommerce sites have similar pages setup and it seems they link the image and also the product name, and the description is not click-able, which allows a user to "Highlight" the text (this is not possible on ours) Which would be to correct approach for SEO as well as User Interface, the way we have it set up, or by going with the method of the question I asked, Thank you for any information on this! Too many links on page has a state directory how do i lessen this?
I dont mean how do i take away links on the page but i know right off i am going to have at least 50 right off the bat and with my footer and menu bar and such im up over the limit of 100. Do footer links apply too many on-page links?
We tend to put a a lot of links in the footers of some of our websites (e.g. www.AlohaWhistler.com). Our CAMPAIGNS report is showing that several pages on such sites have "too many on-page links". We understand the logic that having more than 100 links per page is "too much". Does this also apply to footer links?

Home page ranking dropped below internal pages
The index page for a site I manage has dropped significantly - internal pages rank above it. It's a new site, 2 months old but was ranking at 1st. Any suggestions as to how I can debug this?

Duplicate Links
Hello, I am entering sitewide navigation that will go to primary seo pages. This is really for usability, not for link juice. I'm wondering if I should still link to these very important pages in my index page's content. Or if I should consider those navigation links strong enough. If I did link in the content, then I would have more than one link to the same page on my home page. Thanks Tyler
