No data available for example.com in WMT. What to do?

Hi,
Our problem is simple: we have statistics data for www.example.com but some data is missing for example.com (eg."links to your site", "structured data, "html improvements") .
However, "search queries", "index status" and some other data is available for example.com.
The problem is that we have over 5000 subdomains and we see no information about them.(especially links pointing to them).
We followed every advice given by Google but doesn't seem to work:
-Adding www.example.com and example.com in WMT
-Setting www.example.com as the preffered domain
-Using DNS verification to verify our site
What do we have to do?

Are you still having this problem? If so, someone may need to look at your GWT setup to diagnose the issue. You can try some of the SEO companies and consultants listed here in order to hire an analyst to help fix the issue.
If you feel comfortable sharing the domain I can have a look for you to see if there are any answers to be had without logging into GWT.

Sorry for the misunderstanding Axello, but I was asking from which site account did you set up the DNS record for verification. If you did this from the www.mydomain.com account when setting it up to be verified it is possible that the code given would not work for other subdomains, since technically "www" is a subdomain. This is all relatively new for everyone, including myself, but I would try using the DNS verification method from the http://mydomain.com GWT account if you haven't done that already.
Does this make sense? I am very curious to know what the issue is too. Please keep us posted. In the meantime, maybe someone else from Moz can provide some input as well. I will ask our team if any have dealt with this.

Did you do this on http://yourdomain.com or from the http://www.yourdomain.com GWT account? If you want it to cover all subdomains you may have to do it from http://yourdomain.com.

How long has it been? Sometimes it takes several days, even up to a week, for the DNS changes to take effect.

All of the ccTLds are showing their main referral traffic as coming from the .com site in GA, and most of those being from mobile. Each site is set up correctly with geo-targeting and hreflang tags. Disparity between analytics click and WMT clicks.
There's no correlation between click in the 'search queries' report in WMT and analytics. Analytics organic google traffic is over double what is shown in webmaster tools. When I look at the graphs over the last 30 days in each they look similar its just that analytics is showing more traffic than WMT. I've checked I only have the analytics code once on the page. What could be causing this?

Google Analytics for example.com and www.example.com
Hello. I have had a Google Analytics account set up to track the property www.example.com for several years. In Google Webmaster Tools, I recently set the preferred domain to example.com (without the www), and we put in a rewrite from www to no-www in the .htaccess file. Should I now change the url of the property in Google Analytics to example.com (without the www), or does Google Analytics see the two urls as the same? Thank you!

Problem when searching for "link:www.mysite.com" vs "link: www.mysite.com"
Why does a search for "link:www.mysite.com" show no results, but when there is a space before www.mysite.com it shows results? The same happens for "link:www.mysite.com" (nothing shows up), but when I search for "link:www.mysite.com/index.php" it returns results. Is there a problem I am missing? Thanks so much!
