Complicated Question: Removing Spam Backlinks that were Not Requested

I'm new and seeking help with the following scenario:
1. Main site: is a domain.com established authority type site
2. Second site: is a domain.org (has robots.txt to no index) but someone obviously not site owner has done negative seo campaign against the .org domain and built spammy links to it. In fact, that's all that exist on this second domain because it is used for development purposes only right now.) No one would link to this one normally as it is just secondary domain used to protect trademark and for development use.) When searching for it by domain name it does not appear on first page for search results. Checking link profile the only links that show for domain.org are spam links.
Have contacted site/s where spam links were placed (no answer)
Main site domain.com and domain.org have same whois and hosted on the same server as they are owned by same company
Main site domain.com still appears first for its name but has lost some rankings. I am working to fix some technical issues ie: duplicate urls with CMS etc, but would like to find out what to do about the domain.org content that clearly has had someone target it with spammy non requested backlinks.)
domain.com has Google webmaster tools account, no messages about unnatural liking in those reports
1. I'm not sure I should add domain.org to GWT to see if there is an unnatural link penalty applied or if this would further connect the two domains through association.
If I could get some feedback/suggestions on what my options are with regards to making sure that the domain.org domain has a clean profile that would be most appreciated. Also because site owner has would like to begin using domain.org in the future for some unique content, but as it stands right now cannot because domain has been targed by poor backlinks.
Anyone else run into situation where the .org or .net versions were targeted by spammy backlinks even though the domains were not actively used?
What's the safest way to proceed? a) Concerned about possible co-penalty between main site domain.com and domain.org b) how to remove problems issues with domain.org so that owner can use it in future.

Ok another tricky situation. First of all, I would like to ask you to create a Google Webmaster Account with a new Gmail id for this Domain.org [since you are worried about the association, though I can assure you there is no such thing as association with a penalize website will incur penalty for other websites ].
_So, you need to create a Google Webmaster Tools account to figure out whether the website has got penalized by Penguin update. If you have received any message in Google Webmaster Tools account regarding link warning, you need to get all the spammy links removed before applying for a reconsideration request. However, if this is an algorithmic penalty, you need to give a try to Disavow Link option. _

Focus on the main domain and review the backlinks for that domain. If you identify any questionable links use the google disavow tool to submit information on those links.
Check the .org to ensure that the robots.txt no index is properly in place and none of the pages are getting indexed by Google.

I would write to Google explaining statically why you are doing it and how you think those links came about. I know that the system is set up so that if you're innocent like a competitor did that to you you would not be penalized.

Links Questions and advice?
I have a website which has a fair few link assets that are doing very well (a lot of really powerful sites have link to them with follow links) but my commercial pages are not doing as well as a lot of sites without any other investment than (mediocre) links direct to there commercial pages with at least 10% of them carrying the money anchor text. Even pages we have had a few links for with generalized real anchor text and reasonable links do not do as well as the above due to none of them carrying the money keyword? Is it me or does google still rely on links to the commercial page and keywords with anchor text to match the money term?

Google reconsideration request processed - but same story.
We have been getting the same response from Google after several reconsideration requests. THE SITUATION:

Our site displays 3 distinct product lines. We separated each product line by use of SUB-DOMAINS. All 3 product lines are integrated as part of the main NAVBAR. The product list pages run off the sub-domain; however, product detail pages run off the MAIN-DOMAIN. GWT
Google has taken manual action because the MAIN-DOMAIN.COM links to PRODUCT-A.DOMAIN.COM on every single page. I attempted several times to explain; but without success. It's only one SUB-DOMAIN causing a problem. The other 2 SUB-DOMAINS are setup the exact same what without issue. This week, we simply added a NO-FOLLOW on the link to the SUB-DOMAIN causing the issue; we will see if this helps. Anyone else ever experience this?0 -
Un Natural Links Removal Strategy
Hi All, I want to discuss one of my strategy that i applied on my website to dilute the value of TOXIC links those are coming on my website. Issue: Poor, Spam quality links were created for the home page and some inner pages. Google considered those links Unnatural and took manual action All rankings were disappeared Strategy Deleted all landing pages those are over linked from spam websites. Created new landing pages with some modifications and new content. Because home page(index.html) was also penalized by Google, i made the changes in index.html and put no follow no index tag so that bad links value couldn't pass from index.html to other inner pages (Newly created pages and pages those were not over optimized). Created new index.php page. Give option to the user to the Enter the Website from Index.html (Default Home Page) to index.php. Blocked all bad URLs (Un Natural Links) through .htaccess file. When user or Google bot will come through those blocked URLs (Un Natural Links), server responses 403 (Access Denied). The domain for which i did above experiment is http://www.thebaildepot.com/index.php Now, i have doubts on below points: Blocking unnatural links (403, access denied) from .htaccess file will really work? No follow no index to default page and than give option to the user to navigate to newly create index.php I did this experiment around 10 days before still rankings are not coming in Google top 100.

URL Question and Advice on Site Architecture
Good morning one and all, i have a specific question pertaining to my Domain Migration Website URL structure. I have a computer repair business that I am re branding and my question at this point is centrally focused on how to best handle my URL naming structure that will best suite my needs for my the Search Engines and also my customers UX while not looking SPAMMY I am a web developer and SEO and I am building a SILO Site Architecture in WordPress using Pages (not Posts) so no discussion is need on the Permalink structure. I am attaching several Images below of Screen Shots of the new site that I have designed so that you may look at them and see the Silo Architecture Layout in action for the most part. OK, here we go. Looking at the Silo Mast Head, we can see that the following Main Menu items each represent a specific Silo Theme Silo Theme # 1 - COMPUTER REPAIR Silo Theme # 2 - VIRUS REMOVAL Silo Theme # 3 - PHONE REPAIR Silo Theme # 4 - NETWORKING Silo Theme # 5 - DATA RECOVERY My specific question is, if /computer-repair/ is a main silo theme (WP -Parent Page) and /laptop-repair/ is a (Child Page) of Computer Repair is the following example below (the actual URL string) going to 'trigger' a SPAM signal to either the user or GOOGLE or both?? URL String: http://www.pcmedicsoncall.com/computer-repair/laptop-repair/ Here's another example with the VIRUS REMOVAL SILO http://www.pcmedicsoncall.com/virus-removal/malware-removal/ Seeing how computer repair is the main silo theme that cannot be changed in the URL Structure (it can) but I wont change it seeing how COMPUTER REPAIR is the single largest keyword phrase used by individuals when they are looking for computer repair. Secondly, - LAPTOP REPAIR is also a Keyword Phrase that that has HIGH search queries that I am trying to rank for and that too (ideally) should also not changed! How do I deal with this situation? Or, am I seeing this in a overly paranoid way? I currently have the site allowing only my IP Address so I am afraid that the screen shots below is all that I can do on this in lieu of actually visiting the Site Currently, I have my URL Structure where Wilmington NC immediately follows the targeted keyword phrase for the Silo Theme like below http://www.pcmedicsoncall.com/virus-removal-wilmington-nc/malware-removal/ The example above, - including the location after the keyword phrase does look much more attractive and breaks it up so it does not read SPAMMY and it will help with SEO but yet another problem exists using the location after the keyword phrase which I explain in detail Below. On top of doing a complete re-branding Domain Change I am actually going to be relocating myself and my business to Charlotte, NC at the end of the summer so I have serious doubts if using Wilmington NC within the URL structure would be a wise idea considering that I will be relocating and an internal 301 Redirect on a Newly Migrated site 2-3 months after the initial site migration and site setup may have some negative impact and confuse Google and compound the situation thus much further despite the fact that it would immediately help me bounce back up with my rankings after the migration process. Thoughts a suggestions on both explained scenarios please? I have asked this specif question once already but obviously people do not read my very detailed and well thought out questions. Backlink from my YouTube Channel, helpful for SEO?
A website will include a link to a youtube video associated with my channel. Does my website also get SEO credit, even though that website isn't linking directly to my site, but rather to a video on my youtube channel. The youtube video is also uploaded to my website, but this website wants to link to the video directly on youtube. Website is "www.hawaiijobengine.com" and youtube channel is "hawaiijobegnine.com" - how does Google know these 2 are same owner? thank you

Another deduplication question.
Where an existing website has duplicate content issues - specifically the www. and non-www. type; what is the most effective way to inform the searchers and spiders that there is only one page? I have a site where the ecommerce software (Shopfitter 4) allows a fair bit of meta data to be inserted into each product page but I am uncertain, after a couple of attempts to deduplicate some pages, which is the most effective way to ensure that the www related duplication is eliminated sitewide - there is such a solution. I have to own up to having looked at ,htaccess 301 redirects webmaster tools and become increasingly bamboozled by the conflicting advice as to which is the most effective way or combination to get rid of this problem. too olod to learn new tricks I reckon 😉 Your help and clarification would be appreciated as this may help head off more fruitless work.

SEO question
Hi i changed my page titles for a competitive keyword last week and noticed it has dropped 9 search engine ranking positions. Was ranking 37 and now it 46. Would you guys leave it and see if it starts creeping back up or change again? the page title i used was across my pages for example was Primary keyword | secondary keyword | Heading on page thanks for you help
