Should I use nofollow when interlinking large, networked sites?

My company runs a network of very large networked sites, each with thousands of content pages. In our main navigation we are currently not nofollowing links between these networked sites. The links appear on every single page in the top navigation, and there are thousands of pages on each site.
I am worried this will look to Google like we have suspiciously received thousands of links from one domain - one link from every page on the domain.
Should we be nofollowing these navigation links between the different sites in our network?

I'd agree that sitewides should be avoided whenever possible. It sounds as though you may be flirting with disaster. If it were me, I'd nofollow them, at the least.

Although I do agree with Google but talking form the personal experience unless you are a BIG brand sitewide links are going to kill you no matter how valid they are on your website and visitors...
Try to avoid as many sitewide links as possible!

First off, I would think to myself what is the reason we are linking them all to.
If the reason is good enough to cross link the sites together, I'd nofollow them.Sitewide links have been proven to be a bad option and if it is a must, I'd nofollow them.

I have heard about similar plugins for Wordpress, but I need something like this to run on all kind of sites, no matter the CSM. Are there universal scripts capable of doing automatic interlinking of pages to rise their weight for SEO purposes? Could you share links to such scripts/sites?

Duplicate content on partner site
I have a trade partner who will be using some of our content on their site. What's the best way to prevent any duplicate content issues? Their plan is to attribute the content to us using rel=author tagging. Would this be sufficient or should I request that they do something else too? Thanks

Can i use H2 tag for a brand logo
I want to use the brand logo of my products as a H2 tag and use ALT attribute for the image. Creating Duplicate Content on Shopping Sites
I have a client with an eCommerce site that is interested in adding their products to shopping sites. If we use the same information that is on the site currently, will we run into duplicate content issues when those same products & descriptions are published on shopping sites? Is it best practice to rewrite the product title and descriptions for shopping sites to avoid duplicate content issues?

Why has my site gone from 3rd to 21st in Google...HELP

Good Internal Site Structure Idea?
Hello SEOMoz, After reading a bunch of your Site Structure articles, I've decided to make ours more flat. There are numerous pages on our site which are linked to directly from our homepage, wasting mysterious amounts of Link Juice every day. I want to remove most of these links so that the Fewer, and now more heavily weighted, Homepage Links will be more powerful... but I am worried that the pages which I am knocking down to the 3rd tier level already have high rank and are distributing this Juice to other pages. The problem is that 3 of these 9 pages are great for assisting our sales team, so I cannot take those 2 links off of the homepage...so I will be forced to Nofollow them instead. I am worried this is cutting down the number of pages on the site, also cutting out content which was previously indexed. Is this whole thing a good idea at all? And should I just leave those 2 pages alone because I can't remove the link? I'm thinking maybe I should rel=canonical it back to the homepage? I am ultimately trying to rank the homepage for the keyword "POS Software" and this is my on-site strategy for it. Maybe adding a link from those 2 pages that say "POS Software" back to the homepage is the best bet in this scenario? I am trying to learn the absolute best thing to do instead of guessing. Thanks!
